Methods were developed to synthesize natural/non‐natural chimeric molecules combining foldamer and DNA segments. The ability of the linker to position the foldamer helix and the duplex DNA so that their rims and grooves are in register, despite their completely different chemical nature, was demonstrated using single crystal X‐ray diffraction, circular dichroism and molecular models. Bio‐layer interferometry confirmed that artificial hairpin DNA duplexes keep their ability to bind to DNA binding proteins. How they may interconnect and affect each other remains largely elusive. Here, we demonstrate an abiotic system where a single building block can oligomerize to yield either a self-replicating molecule or a foldamer. Specifically, agitation of a disulfide-based dynamic combinatorial library at moderately elevated pH channels it selectively into a self-replicating hexamer assembled into fibers, after passing through a period where a 15-subunit macrocyclic foldamer existed transiently. Without mechanoagitation or at lower pH, the formation of hexamer fiber is suppressed, resulting in the accumulation of the 15mer foldamer. Foldamer and self-replicator can be interconverted in response to external stimuli, including agitation and a change in pH. Furthermore, upon the addition of a photoacid, the pH of the medium can be controlled by irradiation, driving the switching between replicator and foldamer and allowing a dissipative out-of-equilibrium state to be accessed, using light as a source of energy.","lang":"eng"}],"status":"public","publication_status":"published","article_processing_charge":"Yes (in subscription journal)","oa_version":"Published Version","extern":"1","publication_identifier":{"issn":["0002-7863"],"eissn":["1520-5126"]},"ddc":["540"],"issue":"49","publication":"Journal of the American Chemical Society","author":[{"last_name":"Jin","full_name":"Jin, Yulong","first_name":"Yulong"},{"full_name":"Mandal, Pradeep K","first_name":"Pradeep K","orcid":"0000-0001-5996-956X","last_name":"Mandal","id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3"},{"last_name":"Wu","full_name":"Wu, Juntian","first_name":"Juntian"},{"full_name":"Kiani, Armin","first_name":"Armin","last_name":"Kiani"},{"last_name":"Zhao","first_name":"Rui","full_name":"Zhao, Rui"},{"first_name":"Ivan","full_name":"Huc, Ivan","last_name":"Huc"},{"last_name":"Otto","full_name":"Otto, Sijbren","first_name":"Sijbren"}],"fulldoi":"https://doi.org/10.1021/jacs.4c09114","page":"33395-33402","title":"Light-mediated interconversion between a foldamer and a self-replicator","publisher":"American Chemical Society","volume":146,"year":"2024","citation":{"ieee":"Y. As we progress further toward the noncovalent synthesis of life-like systems, and eventually life itself, it is necessary to gain control over assembly pathways. Dissipative chemical fueling has enabled access to stable populations of (self-assembled) structures that would normally form only transiently. Here, we report a synthetic dynamic combinatorial library, made from a single structurally simple building block, from which a self-replicator and a foldamer can emerge along two distinct and competing pathways through an inter- or intramolecular assembly process, respectively. A fueled chemical reaction cycle is then set up to generate the foldamer transiently, in the presence of the self-replicator. The partitioning of the building block between the folding and self-replication pathways and the duration of the fueled reaction cycles are controlled by adjusting the amount of the chemical fuel. An out-of-equilibrium steady state involving the two assemblies could also be achieved by using a continuous stirred tank reactor with inflow and outflow of material. This work connects the domains of folding and self-replication in synthetic systems through dissipative out-of-equilibrium chemistry. It demonstrates that foldamers and self-replicators, formed from the same building block, can stably coexist if the system is continuously supplied with energy, while at equilibrium, the Gibbs phase rule prohibits such coexistence."}],"status":"public","has_accepted_license":"1","date_published":"2024-11-26T00:00:00Z","article_type":"original","language":[{"iso":"eng"}]},{"oa":1,"PlanS_conform":"1","quality_controlled":"1","type":"journal_article","_id":"20967","day":"30","user_id":"2DF688A6-F248-11E8-B48F-1D18A9856A87","date_created":"2026-01-11T14:32:23Z","month":"10","main_file_link":[{"open_access":"1","url":"https://doi.org/10.1039/D4OB01436G"}],"intvolume":" 22","tmp":{"name":"Creative Commons Attribution 3.0 Unported (CC BY 3.0)","legal_code_url":"https://creativecommons.org/licenses/by/3.0/legalcode","image":"/images/cc_by.png","short":"CC BY (3.0)"},"OA_type":"hybrid","publication_status":"published","has_accepted_license":"1","abstract":[{"text":"A biotinylated helical aromatic oligoamide foldamer equivalent in size to a 24mer peptide was designed without any prejudice other than to display various polar and hydrophobic side chains at its surface. It was synthesized on solid phase, its P- and M-helical conformers were separated by HPLC on a chiral stationary phase, and the solid state structure of a non-biotinylated analogue was elucidated by X-ray crystallography. Pull-down experiments from a yeast cell lysate using the foldamer as a bait followed by proteomic analysis revealed potential protein binding partners. Three of these proteins were recombinantly expressed. Biolayer interferometry showed submicromolar binding demonstrating the potential of a given foldamer to have affinity for certain proteins in the absence of design considerations. Yet, binding selectivity was low in all three cases since both P- and M-conformers bound to the proteins with similar affinities.","lang":"eng"}],"status":"public","date_published":"2024-10-30T00:00:00Z","article_processing_charge":"Yes (in subscription journal)","oa_version":"Published Version","extern":"1","article_type":"original","language":[{"iso":"eng"}],"publication":"Organic & Biomolecular Chemistry","author":[{"first_name":"Sunbum","full_name":"Kwon, Sunbum","last_name":"Kwon"},{"first_name":"Vasily","full_name":"Morozov, Vasily","last_name":"Morozov"},{"last_name":"Wang","full_name":"Wang, Lingfei","first_name":"Lingfei"},{"last_name":"Mandal","id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3","full_name":"Mandal, Pradeep K","first_name":"Pradeep K","orcid":"0000-0001-5996-956X"},{"last_name":"Chaignepain","full_name":"Chaignepain, Stéphane","first_name":"Stéphane"},{"full_name":"Douat, Céline","first_name":"Céline","last_name":"Douat"},{"last_name":"Huc","first_name":"Ivan","full_name":"Huc, Ivan"}],"fulldoi":"https://doi.org/10.1039/d4ob01436g","title":"Interrogating the potential of helical aromatic foldamers for protein recognition","page":"9342-9347","publication_identifier":{"issn":["1477-0520"],"eissn":["1477-0539"]},"license":"https://creativecommons.org/licenses/by/3.0/","issue":"48","scopus_import":"1","date_updated":"2026-01-20T06:56:44Z","doi":"10.1039/d4ob01436g","external_id":{"pmid":["39501876"]},"pmid":1,"publisher":"Royal Society of Chemistry","volume":22,"year":"2024","citation":{"apa":"Kwon, S., Morozov, V., Wang, L., Mandal, P. These sequences exclusively assemble as antiparallel duplexes. The modification of the duplex inner rim by varying the nature of the substituents borne by the aromatic monomers allowed us to identify sequences that can hybridize by combining two chemically different strands, with high affinity and complete selectivity in water. X‐ray crystallography confirmed the expected antiparallel configuration of the duplexes whereas NMR spectroscopy and mass spectrometry allowed us to assess precisely the extent of the hybridization. The hybridization kinetics of the aromatic strands was shown to depend on both the nature of the substituents responsible for strand complementarity and the length of the aromatic strand. These results highlight the great potential of aromatic hetero‐duplex as a tool to construct non‐symmetrical dynamic supramolecular assemblies.","lang":"eng"}],"has_accepted_license":"1","article_processing_charge":"Yes (in subscription journal)","oa_version":"Published Version","extern":"1","publication_identifier":{"issn":["1433-7851"],"eissn":["1521-3773"]},"ddc":["540"],"license":"https://creativecommons.org/licenses/by-nc/4.0/","issue":"48","publication":"Angewandte Chemie International Edition","author":[{"last_name":"Koehler","full_name":"Koehler, Victor","first_name":"Victor"},{"first_name":"Gabrielle","full_name":"Bruschera, Gabrielle","last_name":"Bruschera"},{"full_name":"Merlet, Eric","first_name":"Eric","last_name":"Merlet"},{"id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3","last_name":"Mandal","orcid":"0000-0001-5996-956X","first_name":"Pradeep K","full_name":"Mandal, Pradeep K"},{"first_name":"Estelle","full_name":"Morvan, Estelle","last_name":"Morvan"},{"last_name":"Rosu","full_name":"Rosu, Frédéric","first_name":"Frédéric"},{"last_name":"Douat","full_name":"Douat, Céline","first_name":"Céline"},{"last_name":"Fischer","first_name":"Lucile","full_name":"Fischer, Lucile"},{"first_name":"Ivan","full_name":"Huc, Ivan","last_name":"Huc"},{"last_name":"Ferrand","first_name":"Yann","full_name":"Ferrand, Yann"}],"fulldoi":"https://doi.org/10.1002/anie.202311639","title":"High‐affinity hybridization of complementary aromatic oligoamide strands in water","publisher":"Wiley","volume":62,"citation":{"ieee":"V. The sequences were all water-soluble thanks to the charged side chains borne by the monomers. Replacing a few, sometimes only two, charged side chains by neutral methoxy groups was shown to trigger the formation of various aggregates which could be tentatively assigned to head-to-head stacked dimers of single helices, double helical duplexes and a quadruplex, none of which would form in organic solvent with organic-soluble analogues. The nature of the aggregates was supported by concentration and solvent dependent NMR studies, 1H DOSY experiments, mass spectrometry, and X-ray crystallography or energy-minimized models, as well as analogies with earlier studies. The hydrophobic effect appears to be the main driving force for aggregation but it can be finely modulated by the presence or absence of a small number of charges to an extent that had no precedent in aromatic foldamer architectures. However, constitutionally dynamic foldamers, which can change not only their conformation but also their molecular constitution in response to their environment, are without precedent. We now report a size- and shape-switching small dynamic covalent foldamer network which responds to changes in pH. Specifically, acidic conditions direct the oligomerization of a dipeptide-based building block into a 16-subunit macrocycle with well-defined conformation and with high selectivity. At higher pH the same building block yields another cyclic foldamer with a smaller ring size (9mer). The two foldamers readily and repeatedly interconvert upon adjustment of the pH of the solution. We have previously shown that addition of a template can direct oligomerization of the same building block to yet other rings sizes (including a 12mer and a 13mer, accompanied by a minor amount of 14mer). This brings the total number of discrete foldamers that can be accessed from a single building block to five. For a single building block system to exhibit such highly diverse structure space is unique and sets this system of foldamers apart from proteins. Furthermore, the emergence of constitutional dynamicity opens up new avenues to foldamers with adaptive behavior."}],"publication_status":"published","date_published":"2023-01-27T00:00:00Z","article_processing_charge":"Yes (in subscription journal)","oa_version":"Published Version","extern":"1","publication_identifier":{"eissn":["1520-5126"],"issn":["0002-7863"]},"ddc":["540"],"issue":"5","author":[{"last_name":"Jin","full_name":"Jin, Yulong","first_name":"Yulong"},{"id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3","last_name":"Mandal","full_name":"Mandal, Pradeep K","first_name":"Pradeep K","orcid":"0000-0001-5996-956X"},{"last_name":"Wu","first_name":"Juntian","full_name":"Wu, Juntian"},{"last_name":"Böcher","first_name":"Niklas","full_name":"Böcher, Niklas"},{"last_name":"Huc","full_name":"Huc, Ivan","first_name":"Ivan"},{"first_name":"Sijbren","full_name":"Otto, Sijbren","last_name":"Otto"}],"publication":"Journal of the American Chemical Society","fulldoi":"https://doi.org/10.1021/jacs.2c09325","title":"(Re-)directing oligomerization of a single building block into two specific dynamic covalent foldamers through pH","page":"2822-2829","publisher":"American Chemical Society","volume":145,"year":"2023","citation":{"chicago":"Jin, Yulong, Pradeep K Mandal, Juntian Wu, Niklas Böcher, Ivan Huc, and Sijbren Otto. “(Re-)Directing Oligomerization of a Single Building Block into Two Specific Dynamic Covalent Foldamers through PH.” Journal of the American Chemical Society. However, biological macromolecules such as DNA and proteins are naturally chiral, and thus the limited range of chiral space groups available hampers the crystallization of such molecules. Inspiring work over the past 15 years has shown that racemic mixtures of proteins, which were made possible by impressive advances in protein chemical synthesis, can indeed improve the success rate of protein crystallization experiments. More recently, the racemic crystallization approach was extended to include nucleic acids as a possible aid in the determination of enantiopure DNA crystal structures. Here, findings are reported that suggest that the benefits may extend beyond this. Two racemic crystal structures of the DNA sequence d(CCCGGG) are described which were found to fold into A-form DNA. This form differs from the Z-form DNA conformation adopted by the chiral equivalent in the solid state, suggesting that the use of racemates may also favour the emergence of new conformations. Importantly, the racemic mixture forms interactions in the solid state that differ from the chiral equivalent (including the formation of racemic pseudo-helices), suggesting that the use of racemic DNA mixtures could provide new possibilities for the design of precise self-assembled nanomaterials and nanostructures.","lang":"eng"}],"date_published":"2022-06-01T00:00:00Z","extern":"1","oa_version":"Published Version","publication_identifier":{"eissn":["2059-7983"]},"issue":"6","ddc":["570"],"fulldoi":"https://doi.org/10.1107/s2059798322003928","author":[{"first_name":"Pradeep K","orcid":"0000-0001-5996-956X","full_name":"Mandal, Pradeep K","id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3","last_name":"Mandal"},{"last_name":"Collie","full_name":"Collie, Gavin W.","first_name":"Gavin W."},{"first_name":"Brice","full_name":"Kauffmann, Brice","last_name":"Kauffmann"},{"full_name":"Huc, Ivan","first_name":"Ivan","last_name":"Huc"}],"publication":"Acta Crystallographica Section D Structural Biology","title":"Racemic crystal structures of A-DNA duplexes","page":"709-715","citation":{"apa":"Mandal, P. When inserting an aromatic foldamer segment in a macrocyclic peptide, the strong folding propensity of the former may influence the conformation and alter the properties of the latter. Such an insertion is relevant because some foldamer–peptide hybrids have recently been shown to be tolerated by the ribosome, prior to forming macrocycles, and can thus be produced using an in vitro translation system. We have investigated the interplay of peptide and foldamer conformations in such hybrid macrocycles. We show that foldamer helical folding always prevails and stands as a viable means to stretch, i.e. unfold, peptides in a solvent dependent manner. Conversely, the peptide systematically has a reciprocal influence and gives rise to strong foldamer helix handedness bias as well as foldamer helix stabilisation. The hybrid macrocycles also show resistance towards proteolytic degradation."}],"has_accepted_license":"1","status":"public","publication_status":"published","date_published":"2021-07-27T00:00:00Z","OA_type":"gold","tmp":{"short":"CC BY-NC (3.0)","image":"/images/cc_by_nc.png","legal_code_url":"https://creativecommons.org/licenses/by-nc/3.0/legalcode","name":"Creative Commons Attribution-NonCommercial 3.0 Unported (CC BY-NC 3.0)"},"month":"07","main_file_link":[{"url":"https://doi.org/10.1039/D1SC03640H","open_access":"1"}],"intvolume":" 12","date_created":"2026-01-29T15:15:12Z","user_id":"2DF688A6-F248-11E8-B48F-1D18A9856A87","type":"journal_article","_id":"21081","day":"27","quality_controlled":"1","oa":1,"OA_place":"publisher","year":"2021","citation":{"ieee":"S. Nevertheless, they offer multiple sites for attaching side chains. It was found that some arrays of side chains at the surface of an aromatic helix make it possible to mimic extended α‐helical surfaces. Synthetic methods were developed to produce quinoline monomers suitably functionalized for solid phase synthesis. A dodecamer was prepared. Its crystal structure validated the initial design and showed helix bundling involving the α‐helix‐like interface. When using a single building block, self-assembly generally yields symmetrical objects in which all the subunits relate similarly to their neighbours. Here we report the discovery of a family of self-constructing cyclic macromolecules with stable folded conformations of low symmetry, which include some with a prime number (13, 17 and 23) of units, despite being formed from a single component. The formation of these objects amounts to the production of polymers with a perfectly uniform length. Design rules for the spontaneous emergence of such macromolecules include endowing monomers with a strong potential for non-covalent interactions that remain frustrated in competing entropically favoured yet conformationally restrained smaller cycles. The process can also be templated by a guest molecule that itself has an asymmetrical structure, which paves the way to molecular imprinting techniques at the level of single polymer chains."}],"date_published":"2020-11-20T00:00:00Z","extern":"1","oa_version":"Preprint","language":[{"iso":"eng"}],"article_type":"original","fulldoi":"https://doi.org/10.1038/s41557-020-00565-2","author":[{"full_name":"Pappas, Charalampos G.","first_name":"Charalampos G.","last_name":"Pappas"},{"last_name":"Mandal","id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3","full_name":"Mandal, Pradeep K","orcid":"0000-0001-5996-956X","first_name":"Pradeep K"},{"full_name":"Liu, Bin","first_name":"Bin","last_name":"Liu"},{"last_name":"Kauffmann","full_name":"Kauffmann, Brice","first_name":"Brice"},{"full_name":"Miao, Xiaoming","first_name":"Xiaoming","last_name":"Miao"},{"first_name":"Dávid","full_name":"Komáromy, Dávid","last_name":"Komáromy"},{"last_name":"Hoffmann","full_name":"Hoffmann, Waldemar","first_name":"Waldemar"},{"last_name":"Manz","full_name":"Manz, Christian","first_name":"Christian"},{"full_name":"Chang, Rayoon","first_name":"Rayoon","last_name":"Chang"},{"last_name":"Liu","full_name":"Liu, Kai","first_name":"Kai"},{"first_name":"Kevin","full_name":"Pagel, Kevin","last_name":"Pagel"},{"full_name":"Huc, Ivan","first_name":"Ivan","last_name":"Huc"},{"last_name":"Otto","first_name":"Sijbren","full_name":"Otto, Sijbren"}],"publication":"Nature Chemistry","title":"Emergence of low-symmetry foldamers from single monomers","page":"1180-1186","publication_identifier":{"issn":["1755-4330"],"eissn":["1755-4349"]},"issue":"12","doi":"10.1038/s41557-020-00565-2","date_updated":"2026-02-23T11:46:11Z","pmid":1,"external_id":{"pmid":["33219361 "]},"year":"2020","citation":{"short":"C.G. Foldamers 2 and 3 having an XQQ repeat motif (X=α-amino acid, Q=quinoline) were synthesized. Crystals of 2 (X=Phe, Q with an anionic side chain) obtained from water revealed an aromatic helix where amide groups belonging to the α-amino acids created a hydrogen-bond array typical of peptidic helices. Crystals of 3 (X=Ser, Q with a lipophilic side chain) obtained from organic solvents revealed a helix-turn-helix structure in which α-amino acid side chains interfere with main-chain hydrogen bonding. We now report on variants of these anionic foldamers bearing carboxylates instead of phosphonates. Several new monomers have been synthesized with protecting groups suitable for solid phase synthesis (SPS). Six hexadecaamides have been prepared using SPS. Proof of their resemblance to B-DNA was brought by the first crystal structure of one of these DNA-mimic foldamers in its polyanionic form. While some of the foldamers were found to be as active as, or even more active than, the original phosphonate oligomers, others had no activity at all or could even stimulate enzyme activity in vitro. Some foldamers were found to have differential inhibitory effects on the two enzymes. These results demonstrate a strong dependence of inhibitory activity on foldamer structure and charge distribution. They open broad avenues for the development of new classes of derivatives that could inhibit the interaction of specific proteins with their DNA target thereby influencing the cellular pathways in which they are involved."}],"publication_status":"published","status":"public","has_accepted_license":"1","date_published":"2019-06-20T00:00:00Z","article_type":"original","language":[{"iso":"eng"}],"_id":"21095","day":"20","type":"journal_article","quality_controlled":"1","oa":1,"DOAJ_listed":"1","OA_type":"gold","tmp":{"short":"CC BY-NC (4.0)","legal_code_url":"https://creativecommons.org/licenses/by-nc/4.0/legalcode","name":"Creative Commons Attribution-NonCommercial 4.0 International (CC BY-NC 4.0)","image":"/images/cc_by_nc.png"},"month":"06","main_file_link":[{"open_access":"1","url":"https://doi.org/10.1093/nar/gkz352"}],"intvolume":" 47","user_id":"2DF688A6-F248-11E8-B48F-1D18A9856A87","date_created":"2026-01-29T21:17:15Z","doi":"10.1093/nar/gkz352","date_updated":"2026-02-23T09:56:28Z","OA_place":"publisher","citation":{"mla":"Corvaglia, Valentina, et al. “Carboxylate-Functionalized Foldamer Inhibitors of HIV-1 Integrase and Topoisomerase 1: Artificial Analogues of DNA Mimic Proteins.” Nucleic Acids Research, vol. 47, no. 11, Oxford University Press, 2019, pp. 5511–21, doi:10.1093/nar/gkz352.","short":"V.
