Segmentation either requires arbitrary thresholds or large teaching datasets. Here, we propose a spatial autocorrelation method based on Local Moran’s I coefficient to differentiate signal, background, and noise in any type of image. The method, originally described for geoinformatics, does not require a predefined intensity threshold or teaching algorithm for image segmentation and allows quantitative comparison of samples obtained in different conditions. It utilizes relative intensity as well as spatial information of neighboring elements to select spatially contiguous groups of pixels. We demonstrate that Moran’s method outperforms threshold-based method in both artificially generated as well as in natural images especially when background noise is substantial. This superior performance can be attributed to the exclusion of false positive pixels resulting from isolated, high intensity pixels in high noise conditions. To test the method’s power in real situation, we used high power confocal images of the somatosensory thalamus immunostained for Kv4.2 and Kv4.3 (A-type) voltage-gated potassium channels in mice. Moran’s method identified high-intensity Kv4.2 and Kv4.3 ion channel clusters in the thalamic neuropil. Spatial distribution of these clusters displayed strong correlation with large sensory axon terminals of subcortical origin. The unique association of the special presynaptic terminals and a postsynaptic voltage-gated ion channel cluster was confirmed with electron microscopy. These data demonstrate that Moran’s method is a rapid, simple image segmentation method optimal for variable and high noise conditions.","lang":"eng"}],"title":"A novel image segmentation method based on spatial autocorrelation identifies A-type potassium channel clusters in the thalamus","acknowledgement":"This research was supported by the Wellcome Trust (ZN, LA). The effectiveness of therapeutic strategies depends on the specific protein involved, being crucial to accurately determine its nature. Moreover, following the diagnosis, the search for the mutation within relatives allows the clinical advice. Here we report the precise diagnosis and explored the possible reasons of the structural pathogenicity for a renal amyloidosis related to a fibrinogen Aα-chain variant. Whole-exome sequencing and GATK calling pipeline were leveraged to characterize the protein variant present in a patient with kidney failure. Bioinformatics strategies were applied to suggest potential explanations of the variants aggregation. Our pipeline allowed the identification of a single-point variant of fibrinogen Aα-chain, which opened the possibility of curative transplantation. In silico structural analysis suggested that the pathogenicity of the variant may be attributed to a heightened susceptibility to yield a peptide prone to deposit as an oligomer with a β-sheet structure. Exploiting the comprehensive coverage of whole-genome sequencing, we managed to fill a vacant stage in the diagnosis of hereditary amyloidosis and to stimulate the advancement in biomedicine."}],"acknowledgement":"The authors acknowledge Rosana del Cid for her help with English corrections, Mario Ramos for the figure editions, and Gabriela Finarelli for technical assistance. However, the evolution of vaccine resistance, exemplified by vaccine resistance in SARS-CoV-2, remains a concern. Here, we model complex vaccination strategies against a pathogen with multiple epitopes—molecules targeted by the vaccine. We found that a vaccine targeting one epitope was ineffective in preventing vaccine escape. Vaccine resistance in highly infectious pathogens was prevented by the full-epitope vaccine, that is, one targeting all available epitopes, but only when the rate of pathogen evolution was low. Strikingly, a bet-hedging strategy of random administration of vaccines targeting different epitopes was the most effective in preventing vaccine resistance in pathogens with the low rate of infection and high rate of evolution. Thus, complex vaccination strategies, when biologically feasible, may be preferable to the currently used single-vaccine approaches for long-term control of disease outbreaks, especially when applied to livestock with near 100% vaccination rates.","lang":"eng"}],"acknowledgement":"We thank Raimundo Julian Saona Urmeneta, Maike Morrison, Sergey Kryazhimskiy, Hiroki Ishikawa, Simone Pigolotti, and Shingo Miyauchi for fruitful discussions. Superconducting electronics aims to complement semiconductor technology, while hybrid architectures are at the forefront of new ideas such as topological superconductivity and protected qubits. In this work, we engineer the induced superconductivity in two-dimensional germanium hole gas by varying the distance between the quantum well and the aluminum. We demonstrate a hard superconducting gap and realize an electrically and flux tunable superconducting diode using a superconducting quantum interference device (SQUID). This allows to tune the current phase relation (CPR), to a regime where single Cooper pair tunneling is suppressed, creating a sin(2y) CPR. Shapiro experiments complement this interpretation and the microwave drive allows to create a diode with ≈ 100% efficiency. The reported results open up the path towards integration of spin qubit devices, microwave resonators and (protected) superconducting qubits on the same silicon technology compatible platform.","lang":"eng"}],"acknowledgement":"We acknowledge Alexander Brinkmann, Alessandro Crippa, Francesco Giazotto, Andrew Higginbotham, Andrea Iorio, Giordano Scappucci, Christian Schonenberger, and Lukas Splitthoff for helpful discussions. Here, we theoretically explore how an alternating current bias can tune the response of such a diode. We show that for slow driving there is always a regime where the system can only carry zero-voltage dc current in one direction, thus effectively behaving as an ideal Josephson diode. Under fast driving, the diode efficiency is also tunable, although the ideal regime cannot be reached in this case. We also investigate the residual dissipation due to the time-dependent current bias and show that it remains small. All our conclusions are solely based on the critical current asymmetry of the junction, and are thus compatible with any Josephson diode.","lang":"eng"}],"title":"Tuning the Josephson diode response with an ac current","acknowledgement":"We acknowledge support from research grants Spanish CM Talento Program (Project No. 2022-T1/IND-24070), Spanish Ministry of Science, innovation, and Universities through Grant No. PID2022-140552NA-I00, Swedish Research Council under Grant Agreement No. 2020-03412, the European Research Council (ERC) under the European Union’s Horizon 2020 research and innovation programme under Grant Agreement No. 856526, Nanolund, FWF Project with [82],\r\nand Microsoft Corporation. Each device needs to be tuned to operation conditions and each device realisation requires a different tuning protocol. We demonstrate that it is possible to automate the tuning of a 4-gate Si FinFET, a 5-gate GeSi nanowire and a 7-gate Ge/SiGe heterostructure double quantum dot device from scratch with the same algorithm. We achieve tuning times of 30, 10, and 92 min, respectively. The algorithm also provides insight into the parameter space landscape for each of these devices, allowing for the characterization of the regions where double quantum dot regimes are found. These results show that overarching solutions for the tuning of quantum devices are enabled by machine learning.","lang":"eng"}],"citation":{"short":"B. Severin, D.T. Lennon, L.C. Camenzind, F. Here, we present strong coupling between a hole charge qubit, defined in a double quantum dot (DQD) in planar Ge, and microwave photons in a high-impedance (Zr = 1.3 kΩ) resonator based on an array of superconducting quantum interference devices (SQUIDs). Our investigation reveals vacuum-Rabi splittings with coupling strengths up to g0/2π = 260 MHz, and a cooperativity of C ~ 100, dependent on DQD tuning. Furthermore, utilizing the frequency tunability of our resonator, we explore the quenched energy splitting associated with strong Coulomb correlation effects in Ge QDs. The observed enhanced coherence of the strongly correlated excited state signals the presence of distinct symmetries within related spin functions, serving as a precursor to the strong coupling between photons and spin-charge hybrid qubits in planar Ge. This work paves the way towards coherent quantum connections between remote hole qubits in planar Ge, required to scale up hole-based quantum processors."}],"acknowledgement":"The authors thank Simone Frasca, Vincent Jouanny, Guillaume Beaulieu, Camille Roy, Dominic Dahinden, Davide Lombardo, Daniel Chrastina, and Siddhart Gautam for contributing to some cleanroom fabrication steps, the measurement setup, device simulations, data analysis, and for the useful discussions. To achieve good readout sensitivities, the proximity of the charge sensor to the device to be measured is a necessity. However, this proximity also means that the operation of the device affects, in turn, the sensor tuning and ultimately the readout sensitivity. We present an approach for compensating for this crosstalk effect allowing for the gate voltages of the measured device to be swept in a 1-V × 1-V window while maintaining a sensor configuration chosen by a Bayesian optimizer. Our algorithm will hopefully be a major contribution to the suite of fully automated solutions required for the operation of large quantum device architectures.","lang":"eng"}],"title":"Automated long-range compensation of an rf quantum dot sensor","quality_controlled":"1","publisher":"American Physical Society","project":[{"name":"High impedance circuit quantum electrodynamics with hole spins","grant_number":"I05060","_id":"c0977eea-5a5b-11eb-8a69-a862db0cf4d1"},{"grant_number":"101069515","_id":"34c0acea-11ca-11ed-8bc3-8775e10fd452","name":"Integrated Germanium Quantum Technology"}],"issue":"6","status":"public","_id":"18653","month":"12","date_created":"2024-12-15T23:01:50Z","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","article_type":"original","department":[{"_id":"GeKa"}],"das_tickbox":"0","oa":1,"isi":1,"date_updated":"2026-10-02T11:04:04Z","file":[{"checksum":"bc29a40819abc4969867b6cd6563f7ad","file_size":3560132,"relation":"main_file","access_level":"open_access","date_created":"2024-12-16T11:13:48Z","content_type":"application/pdf","success":1,"date_updated":"2024-12-16T11:13:48Z","file_id":"18662","creator":"dernst","file_name":"2024_PhysicalReviewApplied_Hickie.pdf"}],"publication":"Physical Review Applied","oa_version":"Published Version","intvolume":" 22","file_date_updated":"2024-12-16T11:13:48Z","publication_identifier":{"eissn":["2331-7019"]},"scopus_import":"1","author":[{"full_name":"Hickie, Joseph","first_name":"Joseph","last_name":"Hickie"},{"first_name":"Barnaby","full_name":"Van Straaten, Barnaby","last_name":"Van Straaten"},{"first_name":"Federico","full_name":"Fedele, Federico","last_name":"Fedele"},{"full_name":"Jirovec, Daniel","first_name":"Daniel","id":"4C473F58-F248-11E8-B48F-1D18A9856A87","last_name":"Jirovec","orcid":"0000-0002-7197-4801"},{"last_name":"Ballabio","full_name":"Ballabio, Andrea","first_name":"Andrea"},{"last_name":"Chrastina","first_name":"Daniel","full_name":"Chrastina, Daniel"},{"full_name":"Isella, Giovanni","first_name":"Giovanni","last_name":"Isella"},{"full_name":"Katsaros, Georgios","id":"38DB5788-F248-11E8-B48F-1D18A9856A87","first_name":"Georgios","orcid":"0000-0001-8342-202X","last_name":"Katsaros"},{"last_name":"Ares","first_name":"Natalia","full_name":"Ares, Natalia"}],"article_number":"064026","supplementarymaterial":"yes","type":"journal_article","article_processing_charge":"No","acknowledged_ssus":[{"_id":"NanoFab"}],"day":"01","has_accepted_license":"1","fulldoi":"https://doi.org/10.1103/PhysRevApplied.22.064026","ddc":["530"],"language":[{"iso":"eng"}],"external_id":{"isi":["001379155900003"]},"date_published":"2024-12-01T00:00:00Z"},{"department":[{"_id":"GeKa"}],"user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","date_created":"2026-10-02T11:02:18Z","ddc":["530"],"fulldoi":"https://doi.org/10.5281/zenodo.13935166","month":"10","_id":"23037","oa_version":"None","date_published":"2024-10-15T00:00:00Z","date_updated":"2026-10-02T11:02:23Z","oa":1,"related_material":{"record":[{"relation":"used_in_publication","status":"public","id":"18602"}]},"year":"2024","citation":{"short":"F. The assessment of the layer and the interface qualities for a buried strained Ge layer embedded in Si0.3Ge0.7 layers is reported. The XRD reciprocal space mapping confirmed that the reduction of the growth temperature enables the 2-dimensional growth of the Ge layer fully strained with respect to the Si0.3Ge0.7. Nevertheless, dislocations at the top and/or bottom interface of the Ge layer were observed by means of electron channeling contrast imaging, suggesting the importance of the careful dislocation assessment. The interface abruptness does not depend on the selection of the precursor gases, but it is strongly influenced by the growth temperature which affects the coverage of the surface H-passivation. The mobility of 2.7 × 105 cm2/Vs is promising, while the low percolation density of 3 × 1010 /cm2 measured with a Hall-bar device at 7 K illustrates the high quality of the heterostructure thanks to the high Si0.3Ge0.7 SRB quality."}],"quality_controlled":"1","publisher":"Elsevier","project":[{"_id":"34c0acea-11ca-11ed-8bc3-8775e10fd452","grant_number":"101069515","name":"Integrated Germanium Quantum Technology"}],"status":"public","issue":"5","doi":"10.1016/j.mssp.2024.108231","OA_type":"hybrid","publication_status":"published","OA_place":"publisher","citation":{"ama":"Shimura Y, Godfrin C, Hikavyy A, et al. It is known that, in Majority Dynamics on a finite\r\ngraph, each vertex eventually either comes to a fixed state, or oscillates with\r\nperiod two. The empirical evidence acquired by simulations suggests that for\r\nrandom odd-regular graphs, approximately half of the vertices end up\r\noscillating with high probability. We notice a local symmetry between\r\noscillating and non-oscillating vertices, that potentially can explain why the\r\nfraction of the oscillating vertices is concentrated around $\\frac{1}{2}$. In\r\nour simulations, we observe that the parts of random odd-regular graph under\r\nMajority Dynamics with high probability do not contain $\\lceil \\frac{d}{2}\r\n\\rceil$-cores at any timestep, and thus, one cannot use Majority Dynamics to\r\nprove that internal cuts exist in odd-regular graphs almost surely. However, we\r\nsuggest a modification of Majority Dynamics, that yields parts with desired\r\ncores with high probability."}],"user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","date_created":"2024-06-12T07:01:52Z","department":[{"_id":"GradSch"}],"_id":"17136","month":"06","publication":"arXiv","oa_version":"Preprint","das_tickbox":"0","date_updated":"2026-10-02T11:06:38Z","oa":1,"article_number":"2406.07026","supplementarymaterial":"no","main_file_link":[{"url":"https://doi.org/10.48550/arXiv.2406.07026","open_access":"1"}],"author":[{"last_name":"Arkhipov","full_name":"Arkhipov, Pavel","first_name":"Pavel","id":"b25f2ab2-1fed-11ee-8599-fe02d211784f"}],"day":"11","type":"preprint","article_processing_charge":"No","fulldoi":"https://doi.org/10.48550/arXiv.2406.07026","external_id":{"arxiv":["2406.07026"]},"date_published":"2024-06-11T00:00:00Z","arxiv":1,"language":[{"iso":"eng"}]},{"article_processing_charge":"Yes (in subscription journal)","type":"journal_article","day":"28","author":[{"first_name":"Michael","id":"23d132c4-4e98-11ef-b275-9e8d4cd8c917","full_name":"Wassermair, Michael","last_name":"Wassermair","orcid":"0009-0003-6339-4051"},{"last_name":"Kahl","full_name":"Kahl, Gerhard","first_name":"Gerhard"},{"full_name":"Roth, Roland","first_name":"Roland","last_name":"Roth"},{"first_name":"Andrew J.","full_name":"Archer, Andrew J.","last_name":"Archer"}],"publication_identifier":{"eissn":["1089-7690"]},"scopus_import":"1","supplementarymaterial":"yes","article_number":"124503 ","corr_author":"1","language":[{"iso":"eng"}],"arxiv":1,"date_published":"2024-09-28T00:00:00Z","external_id":{"arxiv":["2409.06447"],"pmid":["39344889"],"isi":["001325268300004"]},"pmid":1,"fulldoi":"https://doi.org/10.1063/5.0226954","ddc":["530"],"has_accepted_license":"1","abstract":[{"lang":"eng","text":"We investigate the phase ordering (pattern formation) of systems of two-dimensional core–shell particles using Monte Carlo (MC) computer simulations and classical density functional theory (DFT). The particles interact via a pair potential having a hard core and a repulsive square shoulder. Our simulations show that on cooling, the liquid state structure becomes increasingly characterized by long wavelength density modulations and on further cooling forms a variety of other phases, including clustered, striped, and other patterned phases. In DFT, the hard core part of the potential is treated using either fundamental measure theory or a simple local density approximation, whereas the soft shoulder is treated using the random phase approximation. The different DFTs are benchmarked using large-scale grand-canonical-MC and Gibbs-ensemble-MC simulations, demonstrating their predictive capabilities and shortcomings. We find that having the liquid state static structure factor S(k) for wavenumber k is sufficient to identify the Fourier modes governing both the liquid and solid phases. This allows us to identify from easier-to-obtain liquid state data the wavenumbers relevant to the periodic phases and to predict roughly where in the phase diagram these patterned phases arise."}],"title":"Fingerprints of ordered self-assembled structures in the liquid phase of a hard-core, square-shoulder system","acknowledgement":"The computational results presented here were enabled via a generous share of CPU time, offered by the Vienna Scientific Cluster (VSC) under Project No. 71263. Conventional MSI experiments require to predefine the surface of interest based on photographic or microscopic images. Typically, these boundaries can no longer be changed or adjusted once the experiment has been started. In terms of a more interactive approach we recently developed a pen-like ionization interface which is directly connected to the mass spectrometer. The device allows the user to ionize chemicals by desorption electrospray ionization (DESI) and to freely move the interface over a surface of interest. A mini camera, which is mounted on the tip of the pen, magnifies the desorption area and enables a simple positioning of the pen. The combination of optical data from the camera module and chemical data obtained by mass analysis facilitates a novel type of imaging experiment: interactive mass spectrometry imaging (IMSI). For this application, we present a novel approach for a robust, optical flow-based motion detection. While the live video stream from the camera is used to track the pen's motion across the surface a post-acquisition algorithm correlates the coordinates of the pen trajectory with respective mass spectra obtained from a simultaneous mass spectrometric data acquisition. This algorithm is no longer dependent on a single, manually applied optical marker on the sample surface, which has to be visible on all video frames throughout the analysis. The advanced DESI-IMSI method was successfully tested on inkjet-printed letters as well as mouse brain tissue samples. Validation of the results was done by comparing DESI-IMSI with standard DESI-MSI data."}],"acknowledgement":"We would like to thank Marco Sealey Cardona, PhD for help with the mouse brain samples and acknowledge the financial support by 1669 Förderkreis of the University of Innsbruck, Austria Wirtschaftsservice (AWS), D. Our approach leverages quantum resources to obtain information that is used in problem-specific classical reduction steps that recursively simplify the problem. These reduction steps address the limitations of the quantum component (e.g., locality) and ensure solution feasibility in constrained optimization problems. Additionally, we use backtracking techniques to further improve the performance of the algorithm without increasing the requirements on the quantum hardware. We showcase the capabilities of our approach by informing QIRO with correlations from classical simulations of shallow circuits of the quantum approximate optimization algorithm, solving instances of maximum independent set and maximum satisfiability problems with hundreds of variables. We also demonstrate how QIRO can be deployed on a neutral atom quantum processor to find large independent sets of graphs. In summary, our scheme achieves results comparable to classical heuristics even with relatively weak quantum resources. Furthermore, enhancing the quality of these quantum resources improves the performance of the algorithms. Notably, the modular nature of QIRO offers various avenues for modifications, positioning our work as a template for a broader class of hybrid quantum-classical algorithms for combinatorial optimization."}],"acknowledgement":"J.R.F. and A.K. thank Libor Caha and Alexander Kliesch for insightful discussions. We identify regimes where the power injected by the periodic driving is used to pump heat from the cold to the hot reservoir and derive analytic sufficient conditions for them based on a cycle analysis of the Floquet-Lindblad master equation. Consider the minimal number t0 > 0 such that t0B covers A after a shift to a vector x0 ∈ \r\nRn. The goal is to find t0 and x0. In the special case of B being a unit ball centered at zero, x0 and t0 are known as the Chebyshev center and the Chebyshev radius of A. This paper focuses on the case in which A and B are defined with their black-box support functions. An algorithm for solving such problems efficiently is suggested. The algorithm has a superlinear convergence rate, and it can solve hundred-dimensional test problems in a reasonable time, but some additional conditions on A and B are required to guarantee the presence of convergence. Additionally, the behavior of the algorithm for a simple special case is investigated, which leads to a number of theoretical results. Perturbations of this special case are also studied.","lang":"eng"}],"title":"An algorithm for finding the generalized Chebyshev center of sets defined via their support functions","date_created":"2024-10-27T23:01:45Z","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","department":[{"_id":"GradSch"}],"article_type":"original","_id":"18482","month":"06","publication":"Automation and Remote Control","oa_version":"None","intvolume":" 85","das_tickbox":"0","date_updated":"2026-10-02T11:10:45Z","isi":1,"page":"522-532","corr_author":"1","supplementarymaterial":"no","scopus_import":"1","publication_identifier":{"issn":["0005-1179"],"eissn":["1608-3032"]},"author":[{"last_name":"Arkhipov","id":"b25f2ab2-1fed-11ee-8599-fe02d211784f","first_name":"Pavel","full_name":"Arkhipov, Pavel"}],"day":"01","type":"journal_article","article_processing_charge":"No","fulldoi":"https://doi.org/10.1134/S0005117924060031","external_id":{"isi":["001338721700007"]},"date_published":"2024-06-01T00:00:00Z","language":[{"iso":"eng"}]},{"OA_type":"closed access","doi":"10.1109/OMN61224.2024.10685279","researchdata_availability":"no","year":"2024","citation":{"chicago":"Quintero, Sergio, Maria Relvas, Marta Aranda, Fernando Nodal, Lorena Dieguez, and Sara Abalde-Cela. “Portable Raman Platform for SERS Droplets Microfludics.” In <i>2024 International Conference on Optical MEMS and Nanophotonics</i>. The first project explores non equilibrium dynamics of a particle driven by ultrasonic vibrations. We design an experimental system consisting of an electromechanical vibration scheme to drive the particle’s vibrations and an imaging scheme to track its trajectories. We study the trajectories to determine how the particle’s dynamics evolve under the driven conditions, considering out of equilibrium systems in the context of equilibrium statistical mechanics. Using a Langevin framework and the Boltzmann factor, we characterize the particle’s dynamics as complex; the particle motion\r\nis not purely diffusive. We extract physical parameters like spring constant, effective temperature, damping coefficient and resonance frequency.\r\n\r\nIn the second project, we explore and develop techniques in the design and microfabrication of particles across scales. Microfabrication involves building structures at the micron or submicron scale. These designed miniaturized patterns, objects, or devices are useful in biophysics, pharmacology, medical biology, and nanotechnology. We specifically apply two-photon polymerization, a form of 3D nano printing. We print millimetric particles, characterizing different designs to evaluate and showcase the resolution, aspect ratio integrity and print quality of the printing process. We also design and fabricate a microsensor to deflect under applicable force of order 0.1 pN. We present fundamental concepts needed to design the microsensor, showcasing 3D printing at considerably smaller scales down to the µm or below.","lang":"eng"}],"OA_place":"publisher","citation":{"chicago":"Mweka, Cecelia N. “Non Equilibrium Dynamics of Driven Individual Particles and 3D Printing across Scales.” Institute of Science and Technology Austria, 2024. <a href=\"https://doi.org/10.15479/at:ista:18588\">https://doi.org/10.15479/at:ista:18588</a>.","apa":"Mweka, C.
