Elucidating the function and regulation of orphan SLC transporters is not only crucial for advancing our knowledge of cellular and molecular biology but can potentially lead to the development of new therapeutic strategies. Here, we provide evidence for the biological function of a ubiquitous orphan lysosomal SLC, the Major Facilitator Superfamily Domain-containing Protein 1 (MFSD1), which has remained phylogenetically unassigned. Targeted metabolomics revealed that dipeptides containing either lysine or arginine residues accumulate in lysosomes of cells lacking MFSD1. Whole-cell patch-clamp electrophysiological recordings of HEK293-cells expressing MFSD1 on the cell surface displayed transport affinities for positively charged dipeptides in the lower mM range, while dipeptides that carry a negative net charge were not transported. This was also true for single amino acids and tripeptides, which MFSD1 failed to transport. Our results identify MFSD1 as a highly selective lysosomal lysine/arginine/histidine-containing dipeptide exporter, which functions as a uniporter.","lang":"eng"}],"das_tickbox":"1","acknowledged_ssus":[{"_id":"Bio"}],"date_updated":"2026-10-01T09:36:29Z","author":[{"last_name":"Boytsov","first_name":"Danila","full_name":"Boytsov, Danila"},{"last_name":"Madej","first_name":"Gregor M.","full_name":"Madej, Gregor M."},{"last_name":"Horn","first_name":"Georg","full_name":"Horn, Georg"},{"full_name":"Blaha, Nadine","first_name":"Nadine","last_name":"Blaha"},{"full_name":"Köcher, Thomas","last_name":"Köcher","first_name":"Thomas"},{"last_name":"Sitte","first_name":"Harald H.","full_name":"Sitte, Harald H."},{"last_name":"Siekhaus","id":"3D224B9E-F248-11E8-B48F-1D18A9856A87","first_name":"Daria E","orcid":"0000-0001-8323-8353","full_name":"Siekhaus, Daria E"},{"full_name":"Ziegler, Christine","first_name":"Christine","last_name":"Ziegler"},{"full_name":"Sandtner, Walter","last_name":"Sandtner","first_name":"Walter"},{"last_name":"Roblek","first_name":"Marko","id":"3047D808-F248-11E8-B48F-1D18A9856A87","orcid":"0000-0001-9588-1389","full_name":"Roblek, Marko"}],"publication":"Proceedings of the National Academy of Sciences of the United States of America","year":"2024","date_created":"2024-03-31T22:01:12Z","citation":{"ista":"Boytsov D, Madej GM, Horn G, Blaha N, Köcher T, Sitte HH, Siekhaus DE, Ziegler C, Sandtner W, Roblek M. 2024. The effects of these correlations on the solvent itself remain, however, much less clear. In particular, the addition of salt has been consistently reported to affect the solution’s viscosity, but most modeling attempts fail to reproduce experimental data even at moderate salt concentrations. Here, we use an approach based on stochastic density functional theory, which accurately captures charge fluctuations and correlations. We derive a simple analytical expression for the viscosity correction in concentrated electrolytes, by directly linking it to the liquid’s structure factor. Our prediction compares quantitatively to experimental data at all temperatures and all salt concentrations up to the saturation limit. This universal link between the microscopic structure and viscosity allows us to shed light on the nanoscale dynamics of water and ions under highly concentrated and correlated conditions.","lang":"eng"}],"das_tickbox":"1","external_id":{"isi":["001161104900003"],"arxiv":["2311.11784"],"pmid":["38349632"]},"publisher":"AIP Publishing","oa_version":"Published Version","month":"02","department":[{"_id":"EdHa"}],"_id":"15024","acknowledgement":"The author thanks Lydéric Bocquet, Baptiste Coquinot, and Mathieu Lizée for fruitful discussions. The interplay between substrate binding and substrate geometry can give rise to long-range interactions between enzyme binding events. Here we study a general model of enzyme-substrate kinetics with restricted long-range interactions described by an exponent −𝛾. We employ a coherent-state path integral and renormalization group approach to calculate the first moment and two-point correlation function of the enzyme-binding profile. We show that starting from an empty substrate the average occupancy follows a power law with an exponent 1/(1−𝛾) over time. The correlation function decays algebraically with two distinct spatial regimes characterized by exponents −𝛾 on short distances and −(2/3)⁢(2−𝛾) on long distances. The crossover between both regimes scales inversely with the average substrate occupancy. Our work allows associating experimental measurements of bound enzyme locations with their binding kinetics and the spatial conformation of the substrate."}],"department":[{"_id":"EdHa"}],"_id":"17892","acknowledgement":"We thank F. Although this balance needs to be tightly regulated to avoid pathologies, such as tumor growth, the regulatory mechanisms, both cell-intrinsic and collective, which ensure tissue steady-state are still poorly understood. Here, we develop a computational model that incorporates basic assumptions of stem cell renewal into distinct populations and mechanical interactions between cells. We find that the model generates unexpected dynamic features: stem cells repel each other in the bulk tissue and are thus found rather isolated, as in a number of in vivo contexts. By mapping the system onto a gas of passive Brownian particles with effective repulsive interactions, that arise from the generated flows of differentiated cells, we show that we can quantitatively describe such stem cell distribution in tissues. The interaction potential between a pair of stem cells decays exponentially with a characteristic length that spans several cell sizes, corresponding to the volume of cells generated per stem cell division. Our findings may help understanding the dynamics of normal and cancerous epithelial tissues.","lang":"eng"}],"scopus_import":"1","doi":"10.21468/scipostphys.16.4.097","day":"08","date_published":"2024-04-08T00:00:00Z","year":"2024","date_created":"2024-06-03T08:58:44Z","citation":{"chicago":"Krämer, Johannes C., Edouard B Hannezo, Gerhard Gompper, and Jens Elgeti. “Mechanically-Driven Stem Cell Separation in Tissues Caused by Proliferating Daughter Cells.” SciPost Physics. To ensure proper biological function, such patterns must be established reproducibly, by controlling and even harnessing intrinsic and extrinsic fluctuations. While the relevant molecular processes are increasingly well understood, we lack a principled framework to quantify the performance of such stochastic self-organizing systems. To that end, we introduce an information-theoretic measure for self-organized fate specification during embryonic development. We show that the proposed measure assesses the total information content of fate patterns and decomposes it into interpretable contributions corresponding to the positional and correlational information. By optimizing the proposed measure, our framework provides a normative theory for developmental circuits, which we demonstrate on lateral inhibition, cell type proportioning, and reaction–diffusion models of self-organization. This paves a way toward a classification of developmental systems based on a common information-theoretic language, thereby organizing the zoo of implicated chemical and mechanical signaling processes.","lang":"eng"}],"scopus_import":"1","das_tickbox":"1","date_updated":"2026-10-01T11:03:59Z","author":[{"full_name":"Brückner, David","orcid":"0000-0001-7205-2975","first_name":"David","id":"e1e86031-6537-11eb-953a-f7ab92be508d","last_name":"Brückner"},{"full_name":"Tkačik, Gašper","orcid":"0000-0002-6699-1455","id":"3D494DCA-F248-11E8-B48F-1D18A9856A87","first_name":"Gašper","last_name":"Tkačik"}],"publication":"Proceedings of the National Academy of Sciences of the United States of America","citation":{"chicago":"Brückner, David, and Gašper Tkačik. “Information Content and Optimization of Self-Organized Developmental Systems.” Proceedings of the National Academy of Sciences of the United States of America. In eukaryotes, the correct assembly of all ribosomal proteins and RNAs follows an intricate scheme of maturation and rearrangement steps across three cellular compartments: the nucleolus, nucleoplasm, and cytoplasm. We demonstrate that usnic acid, a lichen secondary metabolite, inhibits the maturation of the large ribosomal subunit in yeast. We combine biochemical characterization of pre-ribosomal particles with a quantitative single-particle cryo-EM approach to monitor changes in nucleolar particle populations upon drug treatment. Usnic acid rapidly blocks the transition from nucleolar state B to C of Nsa1-associated pre-ribosomes, depleting key maturation factors such as Dbp10 and hindering pre-rRNA processing. This primary nucleolar block rapidly rebounds on earlier stages of the pathway which highlights the regulatory linkages between different steps. In summary, we provide an in-depth characterization of the effect of usnic acid on ribosome biogenesis, which may have implications for its reported anti-cancer activities.","lang":"eng"}],"das_tickbox":"1","acknowledged_ssus":[{"_id":"EM-Fac"}],"external_id":{"isi":["001457895200001"],"pmid":["39209816"]},"month":"08","oa_version":"Published Version","publisher":"Springer Nature","_id":"17885","department":[{"_id":"EM-Fac"}],"acknowledgement":"We thank Michael A. You will also find the Python-scripts used to compute the pair-wise distance between embryos, to estimate the surface, the volume, the α-parameter, to identify the closest rigid packing and to generate the morphomap. Additionally, you have access to the base model used with Plantseg to predict and label the cells at the 8-cell stage. Note that a more accurate and more specific model was generated for each embryo based on the curation of at least 5 timepoints.\r\n\r\nFigures\r\nThe plots in Figure 1-7 and Figure S1-S7 can be generated with the respective files. The code is written in R and requires RStudio to work out-of-the-box. The R scripts are located in figures/. Figures and supplemental figures are generated with the same file (e.g., Figure 1.R generates all the computed panels of Figure 1 and Figure S1). Data required to generate the plots are located in figures/data/. Note that the code to work with the morphomap and the tracking data is located in local packages figures/fabreges.morphomap and figures/fabreges.tracking. An additional package figures/fabreges.generic contains utility functions.\r\n\r\nPython packages\r\nFor the needs of this study, we developed a series of package for Python located in python-packages/. The packages can be directly imported within your scripts. Along with the packages, you will find 6 scripts used to compute, extract or estimate the data from the source. The folder is organised as follow:\r\n\r\npackage interfaces is located in python-packages/interfaces/ and can be tested by running the scripts to extract the angles an estimate the surface of contact (compute-angles.py and estimate-contacts.py respectively) in folder python-packages,\r\npackage morphomap is located in python-packages/morphomap/ and can be tested by running the script to compute the geometrical distances between embryos, project the data in 2D and compute the volume of the cells (compute-distances.py, process-distances.py and compute-volumes.py respectively) in folder python-packages,\r\npackage splinefit is included in morphomap in python-packages/morphomap/splinefit/, but can function independently,\r\npackage rbb is located in python-packages/rbb/ and can be tested by running the script to identify the closest rigid packing of an embryo at the 8-cell stage (identify-packing.py) in folder python-packages.\r\nWe provide example of segmented data in python-packages/samples/.\r\n\r\nCNN\r\nWe provide a convolutional neural network (CNN) used in our study, located in cnn. Please note that we optimised the CNN further for each dataset by doing manual curation of at least 5 time points and by retraining the network with those ground truth. The CNN were trained using pytorch-3dunet. The CNN can be used with Plantseg. Currently (plantseg v.1.6.0 and pytorch-3dunet v.1.6.0), the output model from pytorch-3dunet must currently be modified to work with plantseg:\r\n\r\n# python\r\nimport torch\r\nfor model in ('best_checkpoint.pytorch', 'last_checkpoint.pytorch'):\r\n state = torch.load(model, map_location='cpu')\r\n state = state['model_state_dict']\r\n torch.save(state, model)\r\n\r\nRequierements\r\nFigures\r\nThe figures were generated with R (v. 4.4.0) and RStudio (v. 2024.04.1+748). The following packages must be installed prior to execution:\r\n\r\nalphashape3d (v. 1.3.2)\r\ndevtools (v. 2.4.5)\r\nggplot2 (v. 3.5.1)\r\nggrepel (v. 0.9.5)\r\nrstudioapi (v. 0.16.0)\r\nTo install all these packages, run the following command in the RStudio console:\r\n\r\n# R\r\ninstall.packages(c(\"alphashape3d@1.3.2\", \"devtools@2.4.5\", \"ggplot2@3.5.1\", \"ggrepel@0.9.5\", \"rstudioapi@0.16\"))\r\n\r\nMore recent version of R, RStudio and the packages may also work (not tested).\r\n\r\nPython packages\r\nPython 3.12.3 was used to analyse the data. The scripts may work with more recent version of Python and with Python 3.8 or earlier (not tested). To run the code, you must first install the following packages:\r\n\r\nnumpy (v. 1.26.4)\r\nimageio (v. 2.34.1)\r\nscipy (v. 1.13.1)\r\nscikit-image (v. 0.23.2)\r\nscikit-learn (v. 1.5.0)\r\nAlternatively, you can create a conda environment:\r\n\r\n# Shell script\r\nconda create -y --name fabreges2024 python=3.12.3\r\nconda activate fabreges2024\r\npython -m pip install numpy==1.26.4 imageio==2.34.1 scipy==1.13.1 scikit-image==0.23.2 scikit-learn==1.5.0\r\n\r\nMore recent version of the dependencies may work (not tested).\r\n\r\nUsage\r\nFigures\r\nOpen one of the figure script in RStudio and run the entire code. You may have to create a folder output in figures/ if it does not exist.\r\n\r\nThe code has local dependencies that will be installed on your computer when encountering them for the first time. They start with fabreges.* and are necessary to generate the figures.\r\n\r\nPython packages (example)\r\nCompute angles\r\n# Shell script\r\n# Compute a summary (mean, median, s.d.) of the angles in embryo C1 at time 40\r\npython compute-angles.py -s -r 15 -R 20 samples/C1_t040.tif.gz output/C1_t040_angles.csv\r\n# Compute a detailed list of angle values\r\npython compute-angles.py -r 15 -R 20 samples/C1_t041.tif.gz output/C1_t041_angles.csv\r\n\r\nCompute distances\r\n# Shell script\r\n# Compute the distance between two embryos\r\npython compute-distances.py -c 5 -s 5 samples/C1_t040.tif.gz samples/C1_t041.tif.gz output/distances.csv\r\n# Append another distance measurement\r\npython compute-distances.py -a -c 5 -s 5 samples/C1_t040.tif.gz samples/C1_t042.tif.gz output/distances.csv\r\n\r\nCompute volumes\r\n# Shell script\r\n# Compute the volume in isotropic data\r\npython compute-volumes.py -r 0.416 0.416 0.416 samples/C1_t040.tif.gz output/volumes.csv\r\n\r\nEstimate contacts\r\n# Shell script\r\n# Estimate the contacts and the free surface area\r\npython estimate-contacts.py -r 0.416 0.416 0.416 samples/C1_t040.tif.gz output/contacts.csv\r\n\r\nIdentify the closest rigid packing\r\n# Shell script\r\n# Assuming the file `output/contacts.csv` exists and contains the output\r\n# from command `estimate-contacts.py`.\r\n# Identify the closest rigid packings\r\npython identify-packing.py output/contacts.csv output/backbones.csv\r\n\r\nGenerate the seeds for Surface Evolver\r\n# Shell script\r\n# Assuming the file `output/contacts.csv` exists and contains the output\r\n# from command `estimate-contacts.py`, and the file `output/volumes.csv`\r\n# exists and contains the output from command `compute-volumes.py`\r\n# Generate the seeds for Surface Evolver using automatic thresholding\r\n# Automatic threshold will determine the highest cell-cell contact threshold\r\n# that preserves rigidity of the embryo (or 0 if not rigid)\r\npython generate-seed.py output/contacts.csv output/volumes.csv output/seed.fe\r\n# Generate the seeds for Surface Evolver with custom threshold\r\npython generate-seed.py --threshold 0.1 output/contacts.csv output/volumes.csv output/seed.fe\r\n\r\nProject in 2D and generate a distance matrix\r\n# Shell script\r\n# Assuming the folder `foo` only contains one or more CSV\r\n# from command `compute-distances.py`.\r\n\r\n# Compute the tSNE 2D projection\r\npython process-distances.py -D2 -t output/tsne_2d.csv foo/\r\n\r\n# Compute the tSNE 3D projection\r\npython process-distances.py -D3 -t output/tsne_2d.csv foo/\r\n\r\n# Generate the distance matrix\r\npython process-distances.py -m output/dismat.csv foo/"}],"title":"Data and software from: Temporal variability and cell mechanics control robustness in mammalian embryogenesis","department":[{"_id":"EdHa"}],"_id":"23023","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","article_processing_charge":"No","publisher":"Institute of Science and Technology Austria","related_material":{"record":[{"status":"public","id":"18446","relation":"used_in_publication"}]},"oa":1,"month":"07","oa_version":"None","OA_place":"repository"},{"status":"public","ddc":["000"],"type":"conference","OA_type":"hybrid","publication_status":"published","title":"An empirical study of consensus protocols’ DoS resilience","file":[{"date_updated":"2025-01-27T14:04:12Z","relation":"main_file","success":1,"file_name":"2024_ACMAsiaCCS_Giuliari.pdf","access_level":"open_access","date_created":"2025-01-27T14:04:12Z","content_type":"application/pdf","file_id":"18914","file_size":951940,"checksum":"1e743ddf49d35390eb56e11eb0759150","creator":"dernst"}],"isi":1,"fulldoi":"https://doi.org/10.1145/3634737.3656997","oa":1,"article_processing_charge":"Yes (in subscription journal)","file_date_updated":"2025-01-27T14:04:12Z","has_accepted_license":"1","tmp":{"name":"Creative Commons Attribution 4.0 International Public License (CC-BY 4.0)","legal_code_url":"https://creativecommons.org/licenses/by/4.0/legalcode","image":"/images/cc_by.png","short":"CC BY (4.0)"},"language":[{"iso":"eng"}],"page":"1345-1360","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","supplementarymaterial":"no","OA_place":"publisher","author":[{"first_name":"Giacomo","last_name":"Giuliari","full_name":"Giuliari, Giacomo"},{"full_name":"Sonnino, Alberto","last_name":"Sonnino","first_name":"Alberto"},{"first_name":"Marc","last_name":"Frei","full_name":"Frei, Marc"},{"full_name":"Streun, Fabio","last_name":"Streun","first_name":"Fabio"},{"last_name":"Kokoris Kogias","first_name":"Eleftherios","id":"f5983044-d7ef-11ea-ac6d-fd1430a26d30","orcid":"0000-0002-8827-3382","full_name":"Kokoris Kogias, Eleftherios"},{"last_name":"Perrig","first_name":"Adrian","full_name":"Perrig, Adrian"}],"date_updated":"2026-10-01T11:04:34Z","citation":{"apa":"Giuliari, G., Sonnino, A., Frei, M., Streun, F., Kokoris Kogias, E., & Perrig, A. The rapid innovation cycle in Byzantine fault tolerant (BFT) consensus protocols has culminated in HotStuff, which provides linear message complexity in the partially synchronous setting. To achieve this, HotStuff leverages a leader that collects, aggregates, and broadcasts the messages of other validators. This paper analyzes the security implications of such approaches in practice, from the perspective of liveness and availability.\r\nBy implementing attacks in a globally-distributed testbed, we show that state-of-the-art leader-based protocols are vulnerable to denial-of-service (DoS) attacks on the leader. Our attacks, demonstrated on committees of up to 64 validators, manage to disrupt liveness within seconds, using only a few tens of Mbps of attack bandwidth per validator. Crucially, the cost and effectiveness of the attacks are independent of the committee size. Based on the outcome of these experiments, we then propose and test effective mitigations. Our findings show that advancements in both protocol design and network-layer defenses can greatly improve the practical resilience of BFT consensus protocols.","lang":"eng"}],"day":"01","date_published":"2024-07-01T00:00:00Z","doi":"10.1145/3634737.3656997","das_tickbox":"0","publisher":"ACM","oa_version":"Published Version","month":"07","external_id":{"isi":["001283918100095"]},"conference":{"location":"Singapore, Singapore","end_date":"2024-07-05","name":"ASIACCS: Asia Conference on Computer and Communications Security","start_date":"2024-07-01"},"acknowledgement":"This work was mostly realized while Alberto Sonnino and Lefteris Kokoris-Kogias were employed at Meta. It achieves this significant decrease by employing consensusless agreement not only for simple payments but for a large variety of transactions. Unlike prior work, Sui Lutris neither compromises expressiveness nor throughput and can run perpetually without restarts. Sui Lutris achieves this by safely integrating consensuless agreement with a high-throughput consensus protocol that is invoked out of the critical finality path but ensures that when a transaction is at risk of inconsistent concurrent accesses, its settlement is delayed until the total ordering is resolved. Building such a hybrid architecture is especially delicate during reconfiguration events, where the system needs to preserve the safety of the consensusless path without compromising the long-term liveness of potentially misconfigured clients. We thus develop a novel reconfiguration protocol, the first to provably show the safe and efficient reconfiguration of a consensusless blockchain. Sui Lutris is currently running in production and underpins the Sui smart-contract platform. Combined with the use of Objects instead of accounts it enables the safe execution of smart contracts that expose objects as a first-class resource. In our experiments Sui Lutris achieves latency lower than 0.5 seconds for throughput up to 5,000 certificates per second (150k ops/s with transaction blocks), compared to the state-of-the-art real-world consensus latencies of 3 seconds. Furthermore, it gracefully handles validators crash-recovery and does not suffer visible performance degradation during reconfiguration.","lang":"eng"}],"doi":"10.1145/3658644.3670286","day":"09","date_published":"2024-12-09T00:00:00Z","acknowledgement":"This work is funded by MystenLabs. However, numerous processes rely on the migration of small groups of polarized epithelial clusters in complex environments, and their responses to external geometries remain poorly understood. To address this, we cultivate primary epithelial keratocyte tissues on adhesive microstripes to create autonomous epithelial clusters with well-defined geometries. We show that their migration efficiency is strongly influenced by the contact geometry and the orientation of cell–cell contacts with respect to the direction of migration. A combination of velocity and polarity alignment with contact regulation of locomotion in an active matter model captures quantitatively the experimental data. Furthermore, we predict that this combination of rules enables efficient navigation in complex geometries, which we confirm experimentally. Altogether, our findings provide a conceptual framework for extracting the interaction rules of active systems from their interaction with physical boundaries, as well as design principles for collective navigation in complex microenvironments."}],"scopus_import":"1","date_published":"2024-09-01T00:00:00Z","day":"01","doi":"10.1038/s41567-024-02532-x","language":[{"iso":"eng"}],"user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","page":"1492-1500","dataavailabilitystatement":"All data are available from the corresponding authors upon request. We generated morphomaps of preimplantation embryogenesis in mouse, rabbit, and monkey embryos, and these morphomaps revealed that although blastomere divisions desynchronized passively, 8-cell embryos converged toward robust three-dimensional shapes. Using topological analysis and genetic perturbations, we found that embryos progressively changed their cellular connectivity to a preferred topology, which could be predicted by a physical model in which actomyosin contractility and noise facilitate topological transitions, lowering surface energy. This mechanism favored regular embryo packing and promoted a higher number of inner cells in the 16-cell embryo. Synchronized division reduced embryo packing and generated substantially more misallocated cells and fewer inner-cell–mass cells. These findings suggest that stochasticity in division timing contributes to robust patterning.","lang":"eng"}],"department":[{"_id":"EdHa"}],"_id":"18446","acknowledgement":"We are grateful to the members of the Hiiragi laboratory for discussions and comments on the manuscript: R. Variants of the Bullshark [18] consensus protocol are adopted for practical use by the Sui blockchain, for improved latency. However, the protocol is leader-based, and is strongly affected by crashed leaders that can lead to various performance issues, for example, decreased transaction throughput. In this paper, we propose HammerHead, a DAG-based consensus protocol, that is inspired by Carousel [8] and provides Leader-Utilization. Our proposal differs from Carousel, which is built for a chained consensus protocol; in HammerHead chain quality is inherited by the DAG. HammerHead needs to preserve safety and liveness, despite validators committing leader vertices asynchronously. The key idea is to update leader schedules dynamically, based on the validators' scores during the previous schedule. We implement HammerHead and show a minor improvement in performance for cases without faults. The major improvements in comparison to Bullshark appear in faulty settings. Specifically, we show a drastic, 2x-latency improvement and up to 40% increased throughput when crash faults occur (100 validators, 33 faults)."}],"das_tickbox":"0","external_id":{"isi":["001304430200120"],"arxiv":["2309.12713"]},"conference":{"start_date":"2024-07-23","end_date":"2024-07-26","name":"ICDCS: International Conference on Distributed Computing Systems","location":"Jersey City, NJ, United States"},"publisher":"IEEE","oa_version":"Preprint","month":"07","department":[{"_id":"ElKo"}],"_id":"18071","acknowledgement":"This work is supported by Mysten Labs. Although the process of platelet formation by fragmenting megakaryocytes (MKs; thrombopoiesis) has been extensively studied, the cellular and molecular mechanisms required to constantly replenish the pool of MKs by their progenitor cells (megakaryopoiesis) remains unclear3,4. Here we use intravital imaging to track the cellular dynamics of megakaryopoiesis over days. We identify plasmacytoid dendritic cells (pDCs) as homeostatic sensors that monitor the bone marrow for apoptotic MKs and deliver IFNα to the MK niche triggering local on-demand proliferation and maturation of MK progenitors. This pDC-dependent feedback loop is crucial for MK and platelet homeostasis at steady state and under stress. pDCs are best known for their ability to function as vigilant detectors of viral infection5. We show that virus-induced activation of pDCs interferes with their function as homeostatic sensors of megakaryopoiesis. Consequently, activation of pDCs by SARS-CoV-2 leads to excessive megakaryopoiesis. Together, we identify a pDC-dependent homeostatic circuit that involves innate immune sensing and demand-adapted release of inflammatory mediators to maintain homeostasis of the megakaryocytic lineage."}],"scopus_import":"1","doi":"10.1038/s41586-024-07671-y","day":"18","date_published":"2024-07-18T00:00:00Z","das_tickbox":"1","author":[{"orcid":"0000-0001-6120-3723","full_name":"Gärtner, Florian R","last_name":"Gärtner","first_name":"Florian R","id":"397A88EE-F248-11E8-B48F-1D18A9856A87"},{"last_name":"Ishikawa-Ankerhold","first_name":"Hellen","full_name":"Ishikawa-Ankerhold, Hellen"},{"full_name":"Stutte, Susanne","last_name":"Stutte","first_name":"Susanne"},{"full_name":"Fu, Wenwen","first_name":"Wenwen","last_name":"Fu"},{"first_name":"Jutta","last_name":"Weitz","full_name":"Weitz, Jutta"},{"full_name":"Dueck, Anne","last_name":"Dueck","first_name":"Anne"},{"full_name":"Nelakuditi, Bhavishya","last_name":"Nelakuditi","first_name":"Bhavishya"},{"full_name":"Fumagalli, Valeria","last_name":"Fumagalli","first_name":"Valeria"},{"first_name":"Dominic","last_name":"Van Den Heuvel","full_name":"Van Den Heuvel, Dominic"},{"first_name":"Larissa","last_name":"Belz","full_name":"Belz, Larissa"},{"full_name":"Sobirova, Gulnoza","last_name":"Sobirova","first_name":"Gulnoza"},{"full_name":"Zhang, Zhe","last_name":"Zhang","first_name":"Zhe"},{"last_name":"Titova","first_name":"Anna","full_name":"Titova, Anna"},{"full_name":"Navarro, Alejandro Martinez","first_name":"Alejandro Martinez","last_name":"Navarro"},{"last_name":"Pekayvaz","first_name":"Kami","full_name":"Pekayvaz, Kami"},{"full_name":"Lorenz, Michael","last_name":"Lorenz","first_name":"Michael"},{"last_name":"Von Baumgarten","first_name":"Louisa","full_name":"Von Baumgarten, Louisa"},{"full_name":"Kranich, Jan","first_name":"Jan","last_name":"Kranich"},{"last_name":"Straub","first_name":"Tobias","full_name":"Straub, Tobias"},{"last_name":"Popper","first_name":"Bastian","full_name":"Popper, Bastian"},{"full_name":"Zheden, Vanessa","orcid":"0000-0002-9438-4783","id":"39C5A68A-F248-11E8-B48F-1D18A9856A87","first_name":"Vanessa","last_name":"Zheden"},{"first_name":"Walter","id":"3F99E422-F248-11E8-B48F-1D18A9856A87","last_name":"Kaufmann","full_name":"Kaufmann, Walter","orcid":"0000-0001-9735-5315"},{"full_name":"Guo, Chenglong","last_name":"Guo","first_name":"Chenglong"},{"full_name":"Piontek, Guido","first_name":"Guido","last_name":"Piontek"},{"last_name":"Von Stillfried","first_name":"Saskia","full_name":"Von Stillfried, Saskia"},{"first_name":"Peter","last_name":"Boor","full_name":"Boor, Peter"},{"full_name":"Colonna, Marco","last_name":"Colonna","first_name":"Marco"},{"full_name":"Clauß, Sebastian","last_name":"Clauß","first_name":"Sebastian"},{"full_name":"Schulz, Christian","first_name":"Christian","last_name":"Schulz"},{"full_name":"Brocker, Thomas","first_name":"Thomas","last_name":"Brocker"},{"full_name":"Walzog, Barbara","first_name":"Barbara","last_name":"Walzog"},{"full_name":"Scheiermann, Christoph","last_name":"Scheiermann","first_name":"Christoph"},{"first_name":"William C.","last_name":"Aird","full_name":"Aird, William C."},{"first_name":"Claus","last_name":"Nerlov","full_name":"Nerlov, Claus"},{"first_name":"Konstantin","last_name":"Stark","full_name":"Stark, Konstantin"},{"last_name":"Petzold","first_name":"Tobias","full_name":"Petzold, Tobias"},{"last_name":"Engelhardt","first_name":"Stefan","full_name":"Engelhardt, Stefan"},{"last_name":"Sixt","id":"41E9FBEA-F248-11E8-B48F-1D18A9856A87","first_name":"Michael K","orcid":"0000-0002-6620-9179","full_name":"Sixt, Michael K"},{"orcid":"0000-0001-9843-3522","full_name":"Hauschild, Robert","last_name":"Hauschild","id":"4E01D6B4-F248-11E8-B48F-1D18A9856A87","first_name":"Robert"},{"full_name":"Rudelius, Martina","first_name":"Martina","last_name":"Rudelius"},{"first_name":"Robert A.J.","last_name":"Oostendorp","full_name":"Oostendorp, Robert A.J."},{"last_name":"Iannacone","first_name":"Matteo","full_name":"Iannacone, Matteo"},{"full_name":"Heinig, Matthias","last_name":"Heinig","first_name":"Matthias"},{"full_name":"Massberg, Steffen","last_name":"Massberg","first_name":"Steffen"}],"date_updated":"2026-10-01T11:17:11Z","date_created":"2024-07-21T22:01:02Z","year":"2024","citation":{"chicago":"Gärtner, Florian R, Hellen Ishikawa-Ankerhold, Susanne Stutte, Wenwen Fu, Jutta Weitz, Anne Dueck, Bhavishya Nelakuditi, et al. “Plasmacytoid Dendritic Cells Control Homeostasis of Megakaryopoiesis.” Nature. The population density of E. huxleyi is restricted by Nucleocytoviricota viruses, including E. huxleyi virus 201 (EhV-201). Despite the impact of E. huxleyi viruses on the climate, there is limited information about their structure and replication. Here, we show that the dsDNA genome inside the EhV-201 virion is protected by an inner membrane, capsid, and outer membrane. EhV-201 virions infect E. huxleyi by using fivefold vertices to bind to and fuse the virus’ inner membrane with the cell plasma membrane. Progeny virions assemble in the cytoplasm at the surface of endoplasmic reticulum–derived membrane segments. Genome packaging initiates synchronously with the capsid assembly and completes through an aperture in the forming capsid. The genome-filled capsids acquire an outer membrane by budding into intracellular vesicles. EhV-201 infection induces a loss of surface protective layers from E. huxleyi cells, which enables the continuous release of virions by exocytosis."}],"_id":"18920","department":[{"_id":"EM-Fac"}],"acknowledgement":"We acknowledge (i) the Cryo-Electron Microscopy and Tomography Core Facility and Proteomics Core Facility of the Central European Institute of Technology (CEITEC), Masaryk University, supported by the Ministry of Education, Youth, and Sports of the Czech Republic (grant LM2018127); (ii) the Cellular Imaging Core Facility supported by the Czech-BioImaging large RI project (LM2018129 funded by MEYS CR); and (iii) Plant Sciences Core Facility for support with obtaining scientific data presented here. Here, we describe how to utilize deep learning for automatizing image acquisition of specific profiles of interest in replica samples. This protocol facilitates the labor-intensive collection of EM images, in particular for rare profiles. We provide instructions for using SerialEM image acquisition software in conjunction with object detection by our newly developed deep learning software DarEM, to automatically acquire tilt series of all synapses in a selected region. The population density of E. huxleyi is restricted by Nucleocytoviricota viruses, including E. huxleyi virus 201 (EhV-201). Despite the impact of E. huxleyi viruses on the climate, there is limited information about their structure and replication. Here we show that the dsDNA genome inside the EhV-201 virion is protected by an inner membrane, capsid, and outer membrane decorated with numerous transmembrane proteins. The virions are prone to deformation, and parts of their capsids deviate from the icosahedral arrangement. EhV-201 virions infect E. huxleyi by using their fivefold vertex to bind to a host cell and fuse the virus’s inner membrane with the plasma membrane. Whereas the replication of EhV-201 probably occurs in the nucleus, virions assemble in the cytoplasm at the surface of endoplasmic reticulum-derived membrane segments. Genome packaging initiates synchronously with the capsid assembly and completes through an aperture in the forming capsid. Upon the completion of genome packaging, the capsids change conformation, which enables them to acquire an outer membrane by budding into intracellular vesicles. EhV-201 infection induces a loss of surface protective layers from E. huxleyi cells, which allows the continuous release of virions by exocytosis. Our results provide insight into how EhVs bypass the surface protective layers of E. huxleyi and exploit the organelles of an infected cell for progeny assembly."}],"title":"Data: Structure and replication cycle of a virus infecting climate-modulating alga Emiliania huxleyi","day":"07","date_published":"2024-02-07T00:00:00Z","doi":"10.5061/dryad.p5hqbzkw0","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","department":[{"_id":"EM-Fac"}],"_id":"23025","publisher":"Dryad","related_material":{"record":[{"relation":"used_in_publication","status":"public","id":"18920"}]},"oa_version":"None","month":"02","oa":1,"article_processing_charge":"No","OA_place":"repository"},{"intvolume":" 223","researchdata_availability":"yes","volume":223,"publication_identifier":{"issn":["0021-9525"],"eissn":["1540-8140"]},"article_type":"original","quality_controlled":"1","article_number":"e202309125","pmid":1,"issue":"6","acknowledgement":"Open Access funding provided by IST Austria. Due to limitations in specimen preparation for conventional room-temperature electron microscopy, we lack structural knowledge on how ECM components are secreted, remodeled, and interact with surrounding cells. We have developed a 3D-ECM platform compatible with sample thinning by cryo-focused ion beam milling, the lift-out extraction procedure, and cryo-electron tomography. Our workflow implements cell-derived matrices (CDMs) grown on EM grids, resulting in a versatile tool closely mimicking ECM environments. This allows us to visualize ECM for the first time in its hydrated, native context. Our data reveal an intricate network of extracellular fibers, their positioning relative to matrix-secreting cells, and previously unresolved structural entities. Our workflow and results add to the structural atlas of the ECM, providing novel insights into its secretion and assembly."}],"scopus_import":"1","doi":"10.1083/jcb.202309125","date_published":"2024-03-20T00:00:00Z","day":"20","date_created":"2024-03-21T06:45:51Z","year":"2024","citation":{"apa":"Zens, B., Fäßler, F., Hansen, J., Hauschild, R., Datler, J., Hodirnau, V.-V., … Schur, F.
