However, the evolution of vaccine resistance, exemplified by vaccine resistance in SARS-CoV-2, remains a concern. Here, we model complex vaccination strategies against a pathogen with multiple epitopes—molecules targeted by the vaccine. We found that a vaccine targeting one epitope was ineffective in preventing vaccine escape. Vaccine resistance in highly infectious pathogens was prevented by the full-epitope vaccine, that is, one targeting all available epitopes, but only when the rate of pathogen evolution was low. Strikingly, a bet-hedging strategy of random administration of vaccines targeting different epitopes was the most effective in preventing vaccine resistance in pathogens with the low rate of infection and high rate of evolution. Thus, complex vaccination strategies, when biologically feasible, may be preferable to the currently used single-vaccine approaches for long-term control of disease outbreaks, especially when applied to livestock with near 100% vaccination rates."}],"year":"2024","has_accepted_license":"1","publication_status":"published","external_id":{"pmid":["38990788"],"isi":["001286581900001"]},"file":[{"relation":"main_file","file_size":29360811,"checksum":"5c6e8475bb88b07d424a5130d5e91e74","content_type":"application/pdf","date_updated":"2024-10-21T09:34:50Z","success":1,"date_created":"2024-10-21T09:34:50Z","creator":"dernst","access_level":"open_access","file_id":"18453","file_name":"2024_Evolution_Rella.pdf"}],"publisher":"Oxford University Press","_id":"18307","month":"10","supplementarymaterial":"yes","issue":"10","isi":1,"tmp":{"name":"Creative Commons Attribution-NonCommercial-NoDerivatives 4.0 International (CC BY-NC-ND 4.0)","short":"CC BY-NC-ND (4.0)","legal_code_url":"https://creativecommons.org/licenses/by-nc-nd/4.0/legalcode","image":"/images/cc_by_nc_nd.png"},"fulldoi":"https://doi.org/10.1093/evolut/qpae106","pmid":1,"language":[{"iso":"eng"}],"status":"public","acknowledgement":"We thank Raimundo Julian Saona Urmeneta, Maike Morrison, Sergey Kryazhimskiy, Hiroki Ishikawa, Simone Pigolotti, and Shingo Miyauchi for fruitful discussions. Superconducting electronics aims to complement semiconductor technology, while hybrid architectures are at the forefront of new ideas such as topological superconductivity and protected qubits. In this work, we engineer the induced superconductivity in two-dimensional germanium hole gas by varying the distance between the quantum well and the aluminum. We demonstrate a hard superconducting gap and realize an electrically and flux tunable superconducting diode using a superconducting quantum interference device (SQUID). This allows to tune the current phase relation (CPR), to a regime where single Cooper pair tunneling is suppressed, creating a sin(2y) CPR. Shapiro experiments complement this interpretation and the microwave drive allows to create a diode with ≈ 100% efficiency. The reported results open up the path towards integration of spin qubit devices, microwave resonators and (protected) superconducting qubits on the same silicon technology compatible platform.","lang":"eng"}]},{"article_processing_charge":"Yes","author":[{"last_name":"Zagorski","first_name":"Marcin","full_name":"Zagorski, Marcin"},{"last_name":"Brandenberg","first_name":"Nathalie","full_name":"Brandenberg, Nathalie"},{"last_name":"Lutolf","first_name":"Matthias","full_name":"Lutolf, Matthias"},{"id":"3D494DCA-F248-11E8-B48F-1D18A9856A87","full_name":"Tkačik, Gašper","last_name":"Tkačik","first_name":"Gašper","orcid":"0000-0002-6699-1455"},{"first_name":"Mark Tobias","last_name":"Bollenbach","full_name":"Bollenbach, Mark Tobias","id":"3E6DB97A-F248-11E8-B48F-1D18A9856A87","orcid":"0000-0003-4398-476X"},{"full_name":"Briscoe, James","last_name":"Briscoe","first_name":"James"},{"orcid":"0000-0003-4509-4998","last_name":"Kicheva","first_name":"Anna","full_name":"Kicheva, Anna","id":"3959A2A0-F248-11E8-B48F-1D18A9856A87"}],"title":"Assessing the precision of morphogen gradients in neural tube development","type":"journal_article","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","volume":15,"publication":"Nature Communications","ddc":["570"],"date_updated":"2026-10-02T10:12:59Z","oa_version":"Published Version","das_tickbox":"1","researchdata_availability":"yes","file_date_updated":"2025-01-27T13:04:03Z","OA_place":"publisher","doi":"10.1038/s41467-024-45148-8","project":[{"grant_number":"101044579","name":"Mechanisms of tissue size regulation in spinal cord development","_id":"bd7e737f-d553-11ed-ba76-d69ffb5ee3aa"},{"_id":"059DF620-7A3F-11EA-A408-12923DDC885E","grant_number":"F7802","name":"Stem Cell Modulation in Neural Development and Regeneration/ P02-Morphogen control of growth and pattern in the spinal cord"}],"intvolume":" 15","oa":1,"dataavailabilitystatement":"Source data for Figs. 1, 2 is provided in the Source data file. Here, we theoretically explore how an alternating current bias can tune the response of such a diode. We show that for slow driving there is always a regime where the system can only carry zero-voltage dc current in one direction, thus effectively behaving as an ideal Josephson diode. Under fast driving, the diode efficiency is also tunable, although the ideal regime cannot be reached in this case. We also investigate the residual dissipation due to the time-dependent current bias and show that it remains small. All our conclusions are solely based on the critical current asymmetry of the junction, and are thus compatible with any Josephson diode.","lang":"eng"}],"status":"public","DOAJ_listed":"1","language":[{"iso":"eng"}],"department":[{"_id":"GeKa"}],"scopus_import":"1","acknowledgement":"We acknowledge support from research grants Spanish CM Talento Program (Project No. 2022-T1/IND-24070), Spanish Ministry of Science, innovation, and Universities through Grant No. PID2022-140552NA-I00, Swedish Research Council under Grant Agreement No. 2020-03412, the European Research Council (ERC) under the European Union’s Horizon 2020 research and innovation programme under Grant Agreement No. 856526, Nanolund, FWF Project with [82],\r\nand Microsoft Corporation. Each device needs to be tuned to operation conditions and each device realisation requires a different tuning protocol. We demonstrate that it is possible to automate the tuning of a 4-gate Si FinFET, a 5-gate GeSi nanowire and a 7-gate Ge/SiGe heterostructure double quantum dot device from scratch with the same algorithm. We achieve tuning times of 30, 10, and 92 min, respectively. The algorithm also provides insight into the parameter space landscape for each of these devices, allowing for the characterization of the regions where double quantum dot regimes are found. These results show that overarching solutions for the tuning of quantum devices are enabled by machine learning."}],"date_created":"2024-08-05T08:50:51Z"},{"day":"01","article_type":"original","citation":{"ieee":"F. Here, we present strong coupling between a hole charge qubit, defined in a double quantum dot (DQD) in planar Ge, and microwave photons in a high-impedance (Zr = 1.3 kΩ) resonator based on an array of superconducting quantum interference devices (SQUIDs). Our investigation reveals vacuum-Rabi splittings with coupling strengths up to g0/2π = 260 MHz, and a cooperativity of C ~ 100, dependent on DQD tuning. Furthermore, utilizing the frequency tunability of our resonator, we explore the quenched energy splitting associated with strong Coulomb correlation effects in Ge QDs. The observed enhanced coherence of the strongly correlated excited state signals the presence of distinct symmetries within related spin functions, serving as a precursor to the strong coupling between photons and spin-charge hybrid qubits in planar Ge. This work paves the way towards coherent quantum connections between remote hole qubits in planar Ge, required to scale up hole-based quantum processors.","lang":"eng"}],"year":"2024"},{"external_id":{"isi":["001379155900003"]},"file":[{"relation":"main_file","checksum":"bc29a40819abc4969867b6cd6563f7ad","file_size":3560132,"content_type":"application/pdf","date_updated":"2024-12-16T11:13:48Z","date_created":"2024-12-16T11:13:48Z","success":1,"creator":"dernst","file_id":"18662","access_level":"open_access","file_name":"2024_PhysicalReviewApplied_Hickie.pdf"}],"publisher":"American Physical Society","acknowledged_ssus":[{"_id":"NanoFab"}],"has_accepted_license":"1","publication_status":"published","_id":"18653","month":"12","publication_identifier":{"eissn":["2331-7019"]},"year":"2024","OA_type":"hybrid","date_created":"2024-12-15T23:01:50Z","abstract":[{"text":"Charge sensing is a sensitive technique for probing quantum devices, of particular importance for spin-qubit readout. To achieve good readout sensitivities, the proximity of the charge sensor to the device to be measured is a necessity. However, this proximity also means that the operation of the device affects, in turn, the sensor tuning and ultimately the readout sensitivity. We present an approach for compensating for this crosstalk effect allowing for the gate voltages of the measured device to be swept in a 1-V × 1-V window while maintaining a sensor configuration chosen by a Bayesian optimizer. Our algorithm will hopefully be a major contribution to the suite of fully automated solutions required for the operation of large quantum device architectures.","lang":"eng"}],"status":"public","language":[{"iso":"eng"}],"department":[{"_id":"GeKa"}],"scopus_import":"1","article_number":"064026","acknowledgement":"We thank Nicholas Sim for providing help with the experiment and Sebastian Orbell for helpful discussions. The assessment of the layer and the interface qualities for a buried strained Ge layer embedded in Si0.3Ge0.7 layers is reported. The XRD reciprocal space mapping confirmed that the reduction of the growth temperature enables the 2-dimensional growth of the Ge layer fully strained with respect to the Si0.3Ge0.7. Nevertheless, dislocations at the top and/or bottom interface of the Ge layer were observed by means of electron channeling contrast imaging, suggesting the importance of the careful dislocation assessment. The interface abruptness does not depend on the selection of the precursor gases, but it is strongly influenced by the growth temperature which affects the coverage of the surface H-passivation. The mobility of 2.7 × 105 cm2/Vs is promising, while the low percolation density of 3 × 1010 /cm2 measured with a Hall-bar device at 7 K illustrates the high quality of the heterostructure thanks to the high Si0.3Ge0.7 SRB quality."}],"year":"2024","publication_identifier":{"issn":["1369-8001"]},"article_number":"108231","acknowledgement":"The Ge project received funding from the European Union's Horizon Europe programme under the Grant Agreement 101069515 – IGNITE. It is known that, in Majority Dynamics on a finite\r\ngraph, each vertex eventually either comes to a fixed state, or oscillates with\r\nperiod two. The empirical evidence acquired by simulations suggests that for\r\nrandom odd-regular graphs, approximately half of the vertices end up\r\noscillating with high probability. We notice a local symmetry between\r\noscillating and non-oscillating vertices, that potentially can explain why the\r\nfraction of the oscillating vertices is concentrated around $\\frac{1}{2}$. In\r\nour simulations, we observe that the parts of random odd-regular graph under\r\nMajority Dynamics with high probability do not contain $\\lceil \\frac{d}{2}\r\n\\rceil$-cores at any timestep, and thus, one cannot use Majority Dynamics to\r\nprove that internal cuts exist in odd-regular graphs almost surely. The particles interact via a pair potential having a hard core and a repulsive square shoulder. Our simulations show that on cooling, the liquid state structure becomes increasingly characterized by long wavelength density modulations and on further cooling forms a variety of other phases, including clustered, striped, and other patterned phases. In DFT, the hard core part of the potential is treated using either fundamental measure theory or a simple local density approximation, whereas the soft shoulder is treated using the random phase approximation. The different DFTs are benchmarked using large-scale grand-canonical-MC and Gibbs-ensemble-MC simulations, demonstrating their predictive capabilities and shortcomings. We find that having the liquid state static structure factor S(k) for wavenumber k is sufficient to identify the Fourier modes governing both the liquid and solid phases. This allows us to identify from easier-to-obtain liquid state data the wavenumbers relevant to the periodic phases and to predict roughly where in the phase diagram these patterned phases arise."}],"date_created":"2024-10-06T22:01:12Z","year":"2024","publication_identifier":{"eissn":["1089-7690"]},"citation":{"ieee":"M. Conventional MSI experiments require to predefine the surface of interest based on photographic or microscopic images. Typically, these boundaries can no longer be changed or adjusted once the experiment has been started. In terms of a more interactive approach we recently developed a pen-like ionization interface which is directly connected to the mass spectrometer. The device allows the user to ionize chemicals by desorption electrospray ionization (DESI) and to freely move the interface over a surface of interest. A mini camera, which is mounted on the tip of the pen, magnifies the desorption area and enables a simple positioning of the pen. The combination of optical data from the camera module and chemical data obtained by mass analysis facilitates a novel type of imaging experiment: interactive mass spectrometry imaging (IMSI). For this application, we present a novel approach for a robust, optical flow-based motion detection. While the live video stream from the camera is used to track the pen's motion across the surface a post-acquisition algorithm correlates the coordinates of the pen trajectory with respective mass spectra obtained from a simultaneous mass spectrometric data acquisition. This algorithm is no longer dependent on a single, manually applied optical marker on the sample surface, which has to be visible on all video frames throughout the analysis. The advanced DESI-IMSI method was successfully tested on inkjet-printed letters as well as mouse brain tissue samples. Validation of the results was done by comparing DESI-IMSI with standard DESI-MSI data."}]},{"date_published":"2024-05-01T00:00:00Z","article_number":"020327","acknowledgement":"J.R.F. and A.K. thank Libor Caha and Alexander Kliesch for insightful discussions. Our approach leverages quantum resources to obtain information that is used in problem-specific classical reduction steps that recursively simplify the problem. These reduction steps address the limitations of the quantum component (e.g., locality) and ensure solution feasibility in constrained optimization problems. Additionally, we use backtracking techniques to further improve the performance of the algorithm without increasing the requirements on the quantum hardware. We showcase the capabilities of our approach by informing QIRO with correlations from classical simulations of shallow circuits of the quantum approximate optimization algorithm, solving instances of maximum independent set and maximum satisfiability problems with hundreds of variables. We also demonstrate how QIRO can be deployed on a neutral atom quantum processor to find large independent sets of graphs. In summary, our scheme achieves results comparable to classical heuristics even with relatively weak quantum resources. Furthermore, enhancing the quality of these quantum resources improves the performance of the algorithms. Notably, the modular nature of QIRO offers various avenues for modifications, positioning our work as a template for a broader class of hybrid quantum-classical algorithms for combinatorial optimization."}],"date_created":"2024-05-19T22:01:13Z","OA_type":"gold","year":"2024","publication_identifier":{"eissn":["2691-3399"]},"citation":{"ieee":"J. Assuming the system-reservoir coupling to be weak, we explore the regime of stronger periodic driving strengths by comparing collective weak driving, Floquet-Lindblad, and Floquet-Redfield master equations. We identify regimes where the power injected by the periodic driving is used to pump heat from the cold to the hot reservoir and derive analytic sufficient conditions for them based on a cycle analysis of the Floquet-Lindblad master equation. In those regimes, we also argue for which parameters collective enhancements like a quadratic scaling of the cooling current with N can be expected and support our arguments by numerical simulations.","lang":"eng"}],"year":"2024","publication_identifier":{"eissn":["2331-7019"]},"month":"04","_id":"15360","publication_status":"published","external_id":{"isi":["001226579400001"],"arxiv":["2310.18126"]},"publisher":"American Physical Society"},{"external_id":{"isi":["001338721700007"]},"publisher":"Springer Nature","publication_status":"published","_id":"18482","month":"06","publication_identifier":{"eissn":["1608-3032"],"issn":["0005-1179"]},"year":"2024","OA_type":"closed access","date_created":"2024-10-27T23:01:45Z","abstract":[{"text":"This paper is dedicated to an optimization problem. Let A, B ⊂ Rn be compact convex sets. Consider the minimal number t0 > 0 such that t0B covers A after a shift to a vector x0 ∈ \r\nRn. The goal is to find t0 and x0. In the special case of B being a unit ball centered at zero, x0 and t0 are known as the Chebyshev center and the Chebyshev radius of A. This paper focuses on the case in which A and B are defined with their black-box support functions. An algorithm for solving such problems efficiently is suggested. The algorithm has a superlinear convergence rate, and it can solve hundred-dimensional test problems in a reasonable time, but some additional conditions on A and B are required to guarantee the presence of convergence. Additionally, the behavior of the algorithm for a simple special case is investigated, which leads to a number of theoretical results. Perturbations of this special case are also studied.","lang":"eng"}],"status":"public","language":[{"iso":"eng"}],"department":[{"_id":"GradSch"}],"corr_author":"1","scopus_import":"1","acknowledgement":"The author is grateful to Maxim Balashov for setting the problem, providing useful literature, important discussions and text review. The first project explores non equilibrium dynamics of a particle driven by ultrasonic vibrations. We design an experimental system consisting of an electromechanical vibration scheme to drive the particle’s vibrations and an imaging scheme to track its trajectories. We study the trajectories to determine how the particle’s dynamics evolve under the driven conditions, considering out of equilibrium systems in the context of equilibrium statistical mechanics. Using a Langevin framework and the Boltzmann factor, we characterize the particle’s dynamics as complex; the particle motion\r\nis not purely diffusive. We extract physical parameters like spring constant, effective temperature, damping coefficient and resonance frequency.\r\n\r\nIn the second project, we explore and develop techniques in the design and microfabrication of particles across scales. Microfabrication involves building structures at the micron or submicron scale. These designed miniaturized patterns, objects, or devices are useful in biophysics, pharmacology, medical biology, and nanotechnology. We specifically apply two-photon polymerization, a form of 3D nano printing. We print millimetric particles, characterizing different designs to evaluate and showcase the resolution, aspect ratio integrity and print quality of the printing process. We also design and fabricate a microsensor to deflect under applicable force of order 0.1 pN. We present fundamental concepts needed to design the microsensor, showcasing 3D printing at considerably smaller scales down to the µm or below.","lang":"eng"}],"year":"2024"},{"day":"02","citation":{"ama":"Elkrewi MN. However, our understanding of the genetic mechanisms underlying various aspects of their reproductive biology, including sex determination, are still lacking. This is partly due to the scarcity of genomic resources for Artemia species and crustaceans in general. Here, we present a chromosome-level genome assembly of Artemia franciscana (Kellogg 1906), from the Great Salt Lake, USA. The genome is 1GB, and the majority of the genome (81%) is scaffolded into 21 linkage groups using a previously published high-density linkage map. We performed coverage and FST analyses using male and female genomic and transcriptomic reads to quantify the extent of differentiation between the Z and W chromosomes. Additionally, we quantified the expression levels in male and female heads and gonads and found further evidence for dosage compensation in this species.","lang":"eng"}],"date_created":"2023-12-22T13:40:48Z","year":"2024"},{"publication_identifier":{"isbn":["9798400705250"]},"year":"2024","abstract":[{"text":"Current numerical algorithms for simulating friction fall in one of two camps: smooth solvers sacrifice the stable treatment of static friction in exchange for fast convergence, and non-smooth solvers accurately compute friction at convergence rates that are often prohibitive for large graphics applications. We introduce a novel bridge between these two ideas that computes static and dynamic friction stably and efficiently. Our key idea is to convert the highly constrained non-smooth problem into an unconstrained smooth problem using logarithmic barriers that converges to the exact solution as accuracy increases. We phrase the problem as an interior point primal-dual problem that can be solved efficiently with Newton iteration. We observe quadratic convergence despite the non-smooth nature of the original problem, and our method is well-suited for large systems of tightly packed objects with many contact points. We demonstrate the efficacy of our method with stable piles of grains and stacks of objects, complex granular flows, and robust interlocking assemblies of rigid bodies.","lang":"eng"}],"date_created":"2024-07-10T11:06:20Z","publisher":"Association for Computing Machinery","file":[{"date_updated":"2024-07-10T11:03:14Z","content_type":"application/pdf","file_size":47309472,"checksum":"b8b203ed09e3995ba0d7e6a76288663a","relation":"main_file","file_name":"sig24_friction_authors.pdf","access_level":"open_access","file_id":"17215","creator":"yichen","success":1,"date_created":"2024-07-10T11:03:14Z"},{"relation":"main_file","checksum":"89d81b397b4b6469d828808a68b70820","file_size":10518286,"content_type":"application/pdf","date_updated":"2024-07-10T11:03:12Z","date_created":"2024-07-10T11:03:12Z","success":1,"creator":"yichen","access_level":"open_access","file_id":"17216","file_name":"sig24_friction_supplementary.pdf"},{"file_size":71789192,"checksum":"7123deed34a5456810e7b5336a31c657","relation":"main_file","date_updated":"2024-07-10T11:03:51Z","content_type":"video/mp4","creator":"yichen","success":1,"date_created":"2024-07-10T11:03:51Z","file_name":"friction_paper_extra_video_finished.mp4","access_level":"open_access","file_id":"17217"},{"checksum":"e606fc1ae8f2610ce3b4421566800b45","file_size":280610763,"relation":"main_file","date_updated":"2024-07-10T11:03:58Z","content_type":"video/mp4","creator":"yichen","date_created":"2024-07-10T11:03:58Z","success":1,"file_name":"friction_paper_video_finished.mp4","access_level":"open_access","file_id":"17218"}],"external_id":{"isi":["001282218200091"]},"publication_status":"published","has_accepted_license":"1","_id":"17214","month":"07","supplementarymaterial":"yes","fulldoi":"https://doi.org/10.1145/3641519.3657485","isi":1,"status":"public","language":[{"iso":"eng"}],"scopus_import":"1","department":[{"_id":"GradSch"},{"_id":"ChWo"}],"corr_author":"1","date_published":"2024-07-01T00:00:00Z","acknowledgement":"We thank Vincent Acary for his help with Siconos, as well as the anonymous reviewers and the members of the Visual Computing Group at ISTA for their helpful comments. Recently, the scientific community has\r\nfocused on enhancing certifiable robustness guarantees by crafting 1-Lipschitz\r\nneural networks that leverage Lipschitz bounded dense and convolutional layers.\r\nAlthough different methods have been proposed in the literature to achieve this\r\ngoal, understanding the performance of such methods is not straightforward,\r\nsince different metrics can be relevant (e.g., training time, memory usage,\r\naccuracy, certifiable robustness) for different applications. For this reason,\r\nthis work provides a thorough theoretical and empirical comparison between\r\nmethods by evaluating them in terms of memory usage, speed, and certifiable\r\nrobust accuracy. The paper also provides some guidelines and recommendations to\r\nsupport the user in selecting the methods that work best depending on the\r\navailable resources.
