It achieves this significant decrease by employing consensusless agreement not only for simple payments but for a large variety of transactions. Unlike prior work, Sui Lutris neither compromises expressiveness nor throughput and can run perpetually without restarts. Sui Lutris achieves this by safely integrating consensuless agreement with a high-throughput consensus protocol that is invoked out of the critical finality path but ensures that when a transaction is at risk of inconsistent concurrent accesses, its settlement is delayed until the total ordering is resolved. Building such a hybrid architecture is especially delicate during reconfiguration events, where the system needs to preserve the safety of the consensusless path without compromising the long-term liveness of potentially misconfigured clients. We thus develop a novel reconfiguration protocol, the first to provably show the safe and efficient reconfiguration of a consensusless blockchain. Sui Lutris is currently running in production and underpins the Sui smart-contract platform. Combined with the use of Objects instead of accounts it enables the safe execution of smart contracts that expose objects as a first-class resource. In our experiments Sui Lutris achieves latency lower than 0.5 seconds for throughput up to 5,000 certificates per second (150k ops/s with transaction blocks), compared to the state-of-the-art real-world consensus latencies of 3 seconds. Furthermore, it gracefully handles validators crash-recovery and does not suffer visible performance degradation during reconfiguration."}],"quality_controlled":"1","doi":"10.1145/3658644.3670286","publication_identifier":{"isbn":["9798400706363"]},"OA_type":"hybrid","fulldoi":"https://doi.org/10.1145/3658644.3670286","OA_place":"repository","department":[{"_id":"ElKo"}],"date_published":"2024-12-09T00:00:00Z","das_tickbox":"0","status":"public","month":"12","oa_version":"Preprint","_id":"18957","isi":1,"page":"2606-2620","publication_status":"published","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","publication":"Proceedings of the 2024 on ACM SIGSAC Conference on Computer and Communications Security","language":[{"iso":"eng"}],"main_file_link":[{"open_access":"1","url":"https://doi.org/10.48550/arXiv.2310.18042"}],"conference":{"end_date":"2024-10-18","start_date":"2024-10-14","name":"CCS: Conference on Computer and Communications Security","location":"Salt Lake City, UT, United States"},"type":"conference","publisher":"ACM"},{"oa_version":"Preprint","_id":"17269","scopus_import":"1","isi":1,"month":"09","page":"1492-1500","main_file_link":[{"open_access":"1","url":"https://doi.org/10.1101/2022.07.17.500364"}],"related_material":{"link":[{"url":"https://ista.ac.at/en/news/a-railroad-of-cells/","description":"News on ISTA website","relation":"press_release"}]},"user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","publication_status":"published","publication":"Nature Physics","language":[{"iso":"eng"}],"type":"journal_article","publisher":"Springer Nature","dataavailabilitystatement":"All data are available from the corresponding authors upon request. However, numerous processes rely on the migration of small groups of polarized epithelial clusters in complex environments, and their responses to external geometries remain poorly understood. To address this, we cultivate primary epithelial keratocyte tissues on adhesive microstripes to create autonomous epithelial clusters with well-defined geometries. We show that their migration efficiency is strongly influenced by the contact geometry and the orientation of cell–cell contacts with respect to the direction of migration. A combination of velocity and polarity alignment with contact regulation of locomotion in an active matter model captures quantitatively the experimental data. Furthermore, we predict that this combination of rules enables efficient navigation in complex geometries, which we confirm experimentally. Altogether, our findings provide a conceptual framework for extracting the interaction rules of active systems from their interaction with physical boundaries, as well as design principles for collective navigation in complex microenvironments."}],"author":[{"full_name":"Vercruysse, Eléonore","first_name":"Eléonore","last_name":"Vercruysse"},{"last_name":"Brückner","id":"e1e86031-6537-11eb-953a-f7ab92be508d","first_name":"David","orcid":"0000-0001-7205-2975","full_name":"Brückner, David"},{"first_name":"Manuel","last_name":"Gómez-González","full_name":"Gómez-González, Manuel"},{"last_name":"Remson","first_name":"Alexandre","full_name":"Remson, Alexandre"},{"last_name":"Luciano","first_name":"Marine","full_name":"Luciano, Marine"},{"first_name":"Yohalie","last_name":"Kalukula","full_name":"Kalukula, Yohalie"},{"last_name":"Rossetti","first_name":"Leone","full_name":"Rossetti, Leone"},{"last_name":"Trepat","first_name":"Xavier","full_name":"Trepat, Xavier"},{"full_name":"Hannezo, Edouard B","orcid":"0000-0001-6005-1561","first_name":"Edouard B","id":"3A9DB764-F248-11E8-B48F-1D18A9856A87","last_name":"Hannezo"},{"last_name":"Gabriele","first_name":"Sylvain","full_name":"Gabriele, Sylvain"}],"year":"2024","date_created":"2024-07-16T12:32:17Z","article_processing_charge":"No","external_id":{"isi":["001250246200004"]},"oa":1,"acknowledgement":"M.L., E.V. and S.G. acknowledge funding from the European Regional Development Fund (ERDF) Prostem Research Project (No. 1510614, Wallonia DG06), the Epiforce Project of the National Fund for Scientific Research, Belgium (FRS-FNRS; Project No. T.0092.21), the Cellsqueezer Project of FRS-FNRS (Project No. J.0061.23), the Optopattern Project of FRS-FNRS (Project no. We generated morphomaps of preimplantation embryogenesis in mouse, rabbit, and monkey embryos, and these morphomaps revealed that although blastomere divisions desynchronized passively, 8-cell embryos converged toward robust three-dimensional shapes. Using topological analysis and genetic perturbations, we found that embryos progressively changed their cellular connectivity to a preferred topology, which could be predicted by a physical model in which actomyosin contractility and noise facilitate topological transitions, lowering surface energy. This mechanism favored regular embryo packing and promoted a higher number of inner cells in the 16-cell embryo. Synchronized division reduced embryo packing and generated substantially more misallocated cells and fewer inner-cell–mass cells. These findings suggest that stochasticity in division timing contributes to robust patterning.","lang":"eng"}],"title":"Temporal variability and cell mechanics control robustness in mammalian embryogenesis","date_updated":"2026-10-01T10:54:32Z","day":"11","volume":386,"intvolume":" 386","citation":{"short":"D. Variants of the Bullshark [18] consensus protocol are adopted for practical use by the Sui blockchain, for improved latency. However, the protocol is leader-based, and is strongly affected by crashed leaders that can lead to various performance issues, for example, decreased transaction throughput. In this paper, we propose HammerHead, a DAG-based consensus protocol, that is inspired by Carousel [8] and provides Leader-Utilization. Our proposal differs from Carousel, which is built for a chained consensus protocol; in HammerHead chain quality is inherited by the DAG. HammerHead needs to preserve safety and liveness, despite validators committing leader vertices asynchronously. The key idea is to update leader schedules dynamically, based on the validators' scores during the previous schedule. We implement HammerHead and show a minor improvement in performance for cases without faults. The major improvements in comparison to Bullshark appear in faulty settings. Specifically, we show a drastic, 2x-latency improvement and up to 40% increased throughput when crash faults occur (100 validators, 33 faults)."}],"title":"HammerHead: Leader reputation for dynamic scheduling","date_updated":"2026-10-01T11:04:17Z","article_processing_charge":"No","year":"2024","date_created":"2024-09-15T22:01:41Z","supplementarymaterial":"no","acknowledgement":"This work is supported by Mysten Labs. Although the process of platelet formation by fragmenting megakaryocytes (MKs; thrombopoiesis) has been extensively studied, the cellular and molecular mechanisms required to constantly replenish the pool of MKs by their progenitor cells (megakaryopoiesis) remains unclear3,4. Here we use intravital imaging to track the cellular dynamics of megakaryopoiesis over days. We identify plasmacytoid dendritic cells (pDCs) as homeostatic sensors that monitor the bone marrow for apoptotic MKs and deliver IFNα to the MK niche triggering local on-demand proliferation and maturation of MK progenitors. This pDC-dependent feedback loop is crucial for MK and platelet homeostasis at steady state and under stress. pDCs are best known for their ability to function as vigilant detectors of viral infection5. We show that virus-induced activation of pDCs interferes with their function as homeostatic sensors of megakaryopoiesis. Consequently, activation of pDCs by SARS-CoV-2 leads to excessive megakaryopoiesis. Together, we identify a pDC-dependent homeostatic circuit that involves innate immune sensing and demand-adapted release of inflammatory mediators to maintain homeostasis of the megakaryocytic lineage."}],"date_updated":"2026-10-01T11:17:11Z","title":"Plasmacytoid dendritic cells control homeostasis of megakaryopoiesis","volume":631,"citation":{"apa":"Gärtner, F. The population density of E. huxleyi is restricted by Nucleocytoviricota viruses, including E. huxleyi virus 201 (EhV-201). Despite the impact of E. huxleyi viruses on the climate, there is limited information about their structure and replication. Here, we show that the dsDNA genome inside the EhV-201 virion is protected by an inner membrane, capsid, and outer membrane. EhV-201 virions infect E. huxleyi by using fivefold vertices to bind to and fuse the virus’ inner membrane with the cell plasma membrane. Progeny virions assemble in the cytoplasm at the surface of endoplasmic reticulum–derived membrane segments. Genome packaging initiates synchronously with the capsid assembly and completes through an aperture in the forming capsid. The genome-filled capsids acquire an outer membrane by budding into intracellular vesicles. EhV-201 infection induces a loss of surface protective layers from E. huxleyi cells, which enables the continuous release of virions by exocytosis.","lang":"eng"}],"article_number":"eadk1954 ","researchdata_availability":"yes","intvolume":" 10","citation":{"ama":"Homola M, Büttner RC, Füzik T, et al. However, image acquisition of specific replica profiles such as synapses in a large field of EM view needs a valid experience and a long time for manual searching. Here, we describe how to utilize deep learning for automatizing image acquisition of specific profiles of interest in replica samples. This protocol facilitates the labor-intensive collection of EM images, in particular for rare profiles. We provide instructions for using SerialEM image acquisition software in conjunction with object detection by our newly developed deep learning software DarEM, to automatically acquire tilt series of all synapses in a selected region. We then show how to perform a mostly automated analysis of gold particle labeling in the acquired images by utilizing Darea software.","lang":"eng"}],"date_updated":"2026-10-01T11:17:28Z","title":"Automated Imaging and Analysis of Synapses in Freeze-Fracture Replica Samples with Deep Learning","year":"2024","date_created":"2024-09-10T12:32:38Z","article_processing_charge":"No","supplementarymaterial":"no","acknowledgement":"This research was supported by the European Research Council Advanced Grant 694539 to RS and by the Scientific Service Units of IST Austria through resources provided by the Electron Microscopy Facility."},{"pmid":1,"status":"public","issue":"1","das_tickbox":"0","date_published":"2024-01-08T00:00:00Z","fulldoi":"https://doi.org/10.1016/j.cub.2023.11.039","department":[{"_id":"EvBe"}],"corr_author":"1","quality_controlled":"1","doi":"10.1016/j.cub.2023.11.039","publication_identifier":{"eissn":["1879-0445"]},"publisher":"Elsevier","type":"other_academic_publication","language":[{"iso":"eng"}],"publication":"Current Biology","publication_status":"published","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","main_file_link":[{"open_access":"1","url":"https://doi.org/10.1016/j.cub.2023.11.039"}],"page":"R3-R5","ddc":["580"],"month":"01","_id":"14842","oa_version":"Published Version","supplementarymaterial":"no","oa":1,"external_id":{"pmid":["38194926"]},"article_processing_charge":"No","date_created":"2024-01-21T23:00:56Z","year":"2024","abstract":[{"text":"Eva Benkova received a PhD in Biophysics at the Institute of Biophysics of the Czech Academy of Sciences in 1998. The population density of E. huxleyi is restricted by Nucleocytoviricota viruses, including E. huxleyi virus 201 (EhV-201). Despite the impact of E. huxleyi viruses on the climate, there is limited information about their structure and replication. Here we show that the dsDNA genome inside the EhV-201 virion is protected by an inner membrane, capsid, and outer membrane decorated with numerous transmembrane proteins. The virions are prone to deformation, and parts of their capsids deviate from the icosahedral arrangement. EhV-201 virions infect E. huxleyi by using their fivefold vertex to bind to a host cell and fuse the virus’s inner membrane with the plasma membrane. Whereas the replication of EhV-201 probably occurs in the nucleus, virions assemble in the cytoplasm at the surface of endoplasmic reticulum-derived membrane segments. Genome packaging initiates synchronously with the capsid assembly and completes through an aperture in the forming capsid. Upon the completion of genome packaging, the capsids change conformation, which enables them to acquire an outer membrane by budding into intracellular vesicles. EhV-201 infection induces a loss of surface protective layers from E. huxleyi cells, which allows the continuous release of virions by exocytosis. Our results provide insight into how EhVs bypass the surface protective layers of E. huxleyi and exploit the organelles of an infected cell for progeny assembly.","lang":"eng"}],"author":[{"full_name":"Homola, Miroslav","first_name":"Miroslav","last_name":"Homola"},{"first_name":"Carina","last_name":"Büttner","full_name":"Büttner, Carina"},{"full_name":"Füzik, Tibor","last_name":"Füzik","first_name":"Tibor"},{"full_name":"Krepelka, Pavel","first_name":"Pavel","last_name":"Krepelka"},{"full_name":"Holbová, Radka","last_name":"Holbová","first_name":"Radka"},{"full_name":"Chaillet, Marten","first_name":"Marten","last_name":"Chaillet"},{"last_name":"Nováček","first_name":"Jiří","full_name":"Nováček, Jiří"},{"full_name":"Förster, Friedrich","last_name":"Förster","first_name":"Friedrich"},{"full_name":"Wilson, William","last_name":"Wilson","first_name":"William"},{"full_name":"Schroeder, Declan","first_name":"Declan","last_name":"Schroeder"},{"last_name":"Plevka","first_name":"Pavel","full_name":"Plevka, Pavel"}],"type":"research_data_reference","publisher":"Dryad","doi":"10.5061/dryad.p5hqbzkw0","OA_type":"green","fulldoi":"https://doi.org/10.5061/dryad.p5hqbzkw0","article_processing_charge":"No","date_created":"2026-10-01T11:13:02Z","year":"2024","department":[{"_id":"EM-Fac"}],"OA_place":"repository","date_published":"2024-02-07T00:00:00Z","oa":1,"status":"public"},{"volume":223,"citation":{"ama":"Zens B, Fäßler F, Hansen J, et al. Due to limitations in specimen preparation for conventional room-temperature electron microscopy, we lack structural knowledge on how ECM components are secreted, remodeled, and interact with surrounding cells. We have developed a 3D-ECM platform compatible with sample thinning by cryo-focused ion beam milling, the lift-out extraction procedure, and cryo-electron tomography. Our workflow implements cell-derived matrices (CDMs) grown on EM grids, resulting in a versatile tool closely mimicking ECM environments. This allows us to visualize ECM for the first time in its hydrated, native context. There has been considerable interest in designing allosteric systems, both to gain insight into the mechanisms underlying such ‘action at a distance’ modulation and to create synthetic proteins whose functions can be regulated by effectors4,5,6,7. However, emulating the subtle conformational changes distributed across many residues, characteristic of natural allosteric proteins, is a significant challenge8,9. Here, inspired by the classic Monod–Wyman–Changeux model of cooperativity10, we investigate the de novo design of allostery through rigid-body coupling of peptide-switchable hinge modules11 to protein interfaces12 that direct the formation of alternative oligomeric states. We find that this approach can be used to generate a wide variety of allosterically switchable systems, including cyclic rings that incorporate or eject subunits in response to peptide binding and dihedral cages that undergo effector-induced disassembly. Size-exclusion chromatography, mass photometry13 and electron microscopy reveal that these designed allosteric protein assemblies closely resemble the design models in both the presence and absence of peptide effectors and can have ligand-binding cooperativity comparable to classic natural systems such as haemoglobin14. Our results indicate that allostery can arise from global coupling of the energetics of protein substructures without optimized side-chain–side-chain allosteric communication pathways and provide a roadmap for generating allosterically triggerable delivery systems, protein nanomachines and cellular feedback control circuitry."}],"author":[{"full_name":"Pillai, Arvind","last_name":"Pillai","first_name":"Arvind"},{"first_name":"Abbas","last_name":"Idris","full_name":"Idris, Abbas"},{"first_name":"Annika","last_name":"Philomin","full_name":"Philomin, Annika"},{"first_name":"Connor","last_name":"Weidle","full_name":"Weidle, Connor"},{"last_name":"Skotheim","first_name":"Rebecca","full_name":"Skotheim, Rebecca"},{"last_name":"Leung","first_name":"Philip J.Y.","full_name":"Leung, Philip J.Y."},{"last_name":"Broerman","first_name":"Adam","full_name":"Broerman, Adam"},{"full_name":"Demakis, Cullen","first_name":"Cullen","last_name":"Demakis"},{"last_name":"Borst","first_name":"Andrew J.","full_name":"Borst, Andrew J."},{"id":"dfec9381-4341-11ee-8fd8-faa02bba7d62","last_name":"Praetorius","first_name":"Florian M","full_name":"Praetorius, Florian M","orcid":"0000-0002-0806-8101"},{"last_name":"Baker","first_name":"David","full_name":"Baker, David"}],"title":"De novo design of allosterically switchable protein assemblies","date_updated":"2026-10-01T11:19:54Z","day":"22","volume":632,"citation":{"chicago":"Pillai, Arvind, Abbas Idris, Annika Philomin, Connor Weidle, Rebecca Skotheim, Philip J.Y. To therapeutically target protein phase separation, drug candidates are tested in in vitro assays that monitor the increase in the mass or size of the new phase. Limited mechanistic insight is, however, provided if empirical or untestable kinetic models are fitted to these progress curves. Here we present the web server NAGPKin that quantifies NAG rates using mass-based or size-based progress curves as the input data. A report is generated containing the fitted NAG parameters and elucidating the phase separation mechanisms at play. The NAG parameters can be used to predict particle size distributions of, for example, protein droplets formed by liquid-liquid phase separation (LLPS) or amyloid fibrils formed by protein aggregation. Because minimal intervention is required from the user, NAGPKin is a good platform for standardized reporting of LLPS and protein self-assembly data. NAGPKin is useful for drug discovery as well as for fundamental studies on protein phase separation. Downstream analyses, such as subtomogram averaging, are often based on segmentation results, and are thus critically dependent on the availability of open-source software for accurate as well as high-throughput tomogram segmentation. There is a need for more user-friendly, flexible, and comprehensive segmentation software that offers an insightful overview of all steps involved in preparing automated segmentations. Here, we present Ais: a dedicated tomogram segmentation package that is geared towards both high performance and accessibility, available on GitHub. In this report, we demonstrate two common processing steps that can be greatly accelerated with Ais: particle picking for subtomogram averaging, and generating many-feature segmentations of cellular architecture based on in situ tomography data. Featuring comprehensive annotation, segmentation, and rendering functionality, as well as an open repository for trained models at aiscryoet.org, we hope that Ais will help accelerate research and dissemination of data involving cryoET."}]},{"date_created":"2024-10-20T22:02:05Z","year":"2024","article_processing_charge":"Yes (via OA deal)","tmp":{"name":"Creative Commons Attribution 4.0 International Public License (CC-BY 4.0)","image":"/images/cc_by.png","legal_code_url":"https://creativecommons.org/licenses/by/4.0/legalcode","short":"CC BY (4.0)"},"article_type":"original","supplementarymaterial":"yes","external_id":{"pmid":["39366958"],"isi":["001409493300014"]},"oa":1,"acknowledgement":"The authors thank Z. Here, we find a member of the Onecut TF family, ONECUT3, expressed in postmitotic neurons that leave their Ascl1+/Onecut1/2+ proliferative domain in the vertebrate hypothalamus to instruct neuronal differentiation. We combined single-cell RNA-seq and gain-of-function experiments for gene network reconstruction to show that ONECUT3 affects the polarization and morphogenesis of both hypothalamic GABA-derived dopamine and thyrotropin-releasing hormone (TRH)+ glutamate neurons through neuron navigator-2 (NAV2). In vivo, siRNA-mediated knockdown of ONECUT3 in neonatal mice reduced NAV2 mRNA, as well as neurite complexity in Onecut3-containing neurons, while genetic deletion of Onecut3/ceh-48 in C. elegans impaired neurocircuit wiring, and sensory discrimination-based behaviors. Thus, ONECUT3, conserved across neuronal subtypes and many species, underpins the polarization and morphological plasticity of phenotypically distinct neurons that descend from a common pool of Ascl1+ progenitors in the hypothalamus.","lang":"eng"}],"date_updated":"2026-10-01T12:17:25Z","title":"Concerted transcriptional regulation of the morphogenesis of hypothalamic neurons by ONECUT3","department":[{"_id":"RySh"}],"OA_place":"publisher","fulldoi":"https://doi.org/10.1038/s41467-024-52762-z","OA_type":"gold","file":[{"date_created":"2024-10-21T12:15:38Z","content_type":"application/pdf","success":1,"relation":"main_file","checksum":"03d6dd1b84efa24e9e9ede748d08764d","file_size":7215329,"file_name":"2024_NatureComm_Zupancic.pdf","date_updated":"2024-10-21T12:15:38Z","creator":"dernst","access_level":"open_access","file_id":"18460"}],"doi":"10.1038/s41467-024-52762-z","publication_identifier":{"eissn":["2041-1723"]},"quality_controlled":"1","status":"public","file_date_updated":"2024-10-21T12:15:38Z","pmid":1,"date_published":"2024-10-05T00:00:00Z","das_tickbox":"1","has_accepted_license":"1","DOAJ_listed":"1","_id":"18445","oa_version":"Published Version","scopus_import":"1","isi":1,"PlanS_conform":"1","ddc":["570"],"month":"10","type":"journal_article","publisher":"Springer Nature","dataavailabilitystatement":"The snRNA-seq data generated in this study have been deposited in the NCBI Gene Expression Omnibus database under accession code GSE132730 and as ‘Supplementary Data 1 - Neuro2a-onecut3-overexpression’. It consists of an adversarial conditional encoder-decoder architecture based on Slot Attention, modified to use the image as context to decode optical flow without attempting to reconstruct the image itself. In the resulting multi-modal representation, one modality (flow) feeds the encoder to produce separate latent codes (slots), whereas the other modality (image) conditions the decoder to generate the first (flow) from the slots. This design frees the representation from having to encode complex nuisance variability in the image due to, for instance, illumination and reflectance properties of the scene. Since customary autoencoding based on minimizing the reconstruction error does not preclude the entire flow from being encoded into a single slot, we modify the loss to an adversarial criterion based on Contextual Information Separation. The resulting min-max optimization fosters the separation of objects and their assignment to different attention slots, leading to Divided Attention, or DivA. DivA outperforms recent unsupervised multi-object motion segmentation methods while tripling run-time speed up to 104FPS and reducing the performance gap from supervised methods to 12% or less. DivA can handle different numbers of objects and different image sizes at training and test time, is invariant to permutation of object labels, and does not require explicit regularization."}],"title":"Divided attention: Unsupervised multi-object discovery with contextually separated slots","date_updated":"2026-10-01T11:25:45Z","article_processing_charge":"No","year":"2024","date_created":"2023-08-22T14:19:59Z","supplementarymaterial":"no","oa":1,"external_id":{"arxiv":["2304.01430"]},"month":"01","ddc":["000"],"oa_version":"Published Version","_id":"14213","conference":{"location":"Hong Kong, China","name":"CPAL: Conference on Parsimony and Learning","start_date":"2024-01-03","end_date":"2024-01-03"},"type":"conference","publication":"1st Conference on Parsimony and Learning","language":[{"iso":"eng"}],"publication_status":"published","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","department":[{"_id":"FrLo"}],"quality_controlled":"1","file":[{"file_name":"2024_CPAL_Lao.pdf","file_size":8038511,"checksum":"8fad894c34f1b3d5a14fb8ffb12f7277","file_id":"14978","creator":"dernst","date_updated":"2024-02-12T08:40:36Z","access_level":"open_access","content_type":"application/pdf","date_created":"2024-02-12T08:40:36Z","relation":"main_file","success":1}],"status":"public","file_date_updated":"2024-02-12T08:40:36Z","has_accepted_license":"1","das_tickbox":"0","date_published":"2024-01-03T00:00:00Z"},{"OA_type":"diamond","OA_place":"publisher","department":[{"_id":"FrLo"}],"quality_controlled":"1","publication_identifier":{"eissn":["2640-3498"]},"status":"public","date_published":"2024-09-01T00:00:00Z","das_tickbox":"0","page":"40484-40501","month":"09","ddc":["000"],"_id":"18114","scopus_import":"1","oa_version":"Published Version","conference":{"name":"ICML: International Conference on Machine Learning","location":"Vienna, Austria","end_date":"2024-07-27","start_date":"2024-07-21"},"type":"conference","publisher":"ML Research Press","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","publication_status":"published","publication":"Proceedings of the 41st International Conference on Machine Learning","language":[{"iso":"eng"}],"main_file_link":[{"url":"https://doi.org/10.48550/arXiv.2402.13077","open_access":"1"}],"related_material":{"link":[{"relation":"software","url":"https://github.com/alpz/mech-nn"}]},"article_processing_charge":"No","date_created":"2024-09-22T22:01:43Z","year":"2024","supplementarymaterial":"no","external_id":{"arxiv":["2402.13077"]},"oa":1,"alternative_title":["PMLR"],"day":"01","volume":235,"intvolume":" 235","citation":{"short":"A.A. It incorporates a new Mechanistic Block in standard architectures to explicitly learn governing differential equations as representations, revealing the underlying dynamics of data and enhancing interpretability and efficiency in data modeling. Central to our approach is a novel Relaxed Linear Programming Solver (NeuRLP) inspired by a technique that reduces solving linear ODEs to solving linear programs. This integrates well with neural networks and surpasses the limitations of traditional ODE solvers enabling scalable GPU parallel processing. Overall, Mechanistic Neural Networks demonstrate their versatility for scientific machine learning applications, adeptly managing tasks from equation discovery to dynamic systems modeling. Gravity is perceived by sedimentation of starch-rich plastids (statoliths) to the bottom of the central root cap cells. Following gravity perception, intercellular auxin transport is redirected downwards leading to an asymmetric auxin accumulation at the lower root side causing inhibition of cell expansion, ultimately resulting in downwards bending. How gravity-induced statoliths repositioning is translated into asymmetric auxin distribution remains unclear despite PIN auxin efflux carriers and the Negative Gravitropic Response of roots (NGR) proteins polarize along statolith sedimentation, thus providing a plausible mechanism for auxin flow redirection. In this study, using a functional NGR1-GFP construct, we visualized the NGR1 localization on the statolith surface and plasma membrane (PM) domains in close proximity to the statoliths, correlating with their movements. We determined that NGR1 binding to these PM domains is indispensable for NGR1 functionality and relies on cysteine acylation and adjacent polybasic regions as well as on lipid and sterol PM composition. Detailed timing of the early events following graviperception suggested that both NGR1 repolarization and initial auxin asymmetry precede the visible PIN3 polarization. This discrepancy motivated us to unveil a rapid, NGR-dependent translocation of PIN-activating AGCVIII kinase D6PK towards lower PMs of gravity-perceiving cells, thus providing an attractive model for rapid redirection of auxin fluxes following gravistimulation."}],"author":[{"full_name":"Kulich, Ivan","id":"57a1567c-8314-11eb-9063-c9ddc3451a54","last_name":"Kulich","first_name":"Ivan"},{"first_name":"Julia","id":"07cf4637-baaf-11ee-9227-e1de57d1d69b","last_name":"Schmid","full_name":"Schmid, Julia"},{"full_name":"Teplova, Anastasiia","last_name":"Teplova","id":"e3736151-106c-11ec-b916-c2558e2762c6","first_name":"Anastasiia"},{"orcid":"0000-0001-5187-8401","full_name":"Qi, Linlin","last_name":"Qi","id":"44B04502-A9ED-11E9-B6FC-583AE6697425","first_name":"Linlin"},{"last_name":"Friml","id":"4159519E-F248-11E8-B48F-1D18A9856A87","first_name":"Jiří","orcid":"0000-0002-8302-7596","full_name":"Friml, Jiří"}],"article_number":"91523","intvolume":" 12","citation":{"ama":"Kulich I, Schmid J, Teplova A, Qi L, Friml J. A widely adopted method within OCL is slot attention, which utilizes attention mechanisms to iteratively refine slot representations. However, a major draw-back of most object-centric models, including slot attention, is their reliance on predefining the number of slots. This not only necessitates prior knowledge of the dataset but also overlooks the inherent variability in the number of objects present in each instance. To overcome this fundamental limitation, we present a novel complexity-aware object auto-encoder framework. Within this framework, we introduce an adaptive slot attention (AdaSlot) mecha-nism that dynamically determines the optimal number of slots based on the content of the data. This is achieved by proposing a discrete slot sampling module that is responsible for selecting an appropriate number of slots from a candidate list. Furthermore, we introduce a masked slot decoder that suppresses unselected slots during the decoding process. Our framework, tested extensively on object discovery tasks with various datasets, shows performance matching or exceeding top fixed-slot models. Moreover, our analysis substantiates that our method exhibits the capability to dynamically adapt the slot number according to each instance's complexity, offering the potential for further exploration in slot attention research. Prior works model the spatio-temporal features based on the RGB, optical flow or keypoint data types. On the contrary, our hypothesis is that by only using the RGB data without temporality, the performance can be maintained with a negligible loss in accuracy. To that end, we propose a novel GAR technique for volleyball videos, DECOMPL, which consists of two complementary branches. In the visual branch, it extracts the features using attention pooling. In the coordinate branch, it considers the configuration of the players and extracts the spatial information from the box coordinates. Moreover, we analyzed the Volleyball dataset that the recent literature is mostly based on, and systematically reannotated it to emphasize the group concept. Experimental results demonstrated the effectiveness of the proposed model DECOMPL, which delivered the best/second best GAR performance with the reannotations/original annotations among the comparable state-of-the-art methods. Recent work has shown that it is possible to recover the latent factors as well as the underlying structural causal model over them, up to permutation and scaling, provided that we have at least d environments, each of which corresponds to perfect interventions on a single latent node (factor). After this powerful result, a key open problem faced by the community has been to relax these conditions: allow for coarser than perfect single-node interventions, and allow for fewer than d of them, since the number of latent factors d could be very large. In this work, we consider precisely such a setting, where we allow a smaller than d number of environments, and also allow for very coarse interventions that can very coarsely \\textit{change the entire causal graph over the latent factors}. On the flip side, we relax what we wish to extract to simply the \\textit{list of nodes that have shifted between one or more environments}. We provide a surprising identifiability result that it is indeed possible, under some very mild standard assumptions, to identify the set of shifted nodes. Our identifiability proof moreover is a constructive one: we explicitly provide necessary and sufficient conditions for a node to be a shifted node, and show that we can check these conditions given observed data. Our algorithm lends itself very naturally to the sample setting where instead of just interventional distributions, we are provided datasets of samples from each of these distributions. We corroborate our results on both synthetic experiments as well as an interesting psychometric dataset.
