In this study, we combine different approaches to understand the roles that Dscam1 plays in fitness-related contexts in two model insect species. Contrary to our expectations, we found no short-term modulation of Dscam1 gene expression after haemocoelic or oral bacterial exposure in Tribolium castaneum, or after haemocoelic bacterial exposure in Drosophila melanogaster. Furthermore, RNAi-mediated Dscam1 knockdown and subsequent bacterial exposure did not reduce T. castaneum survival. However, Dscam1 knockdown in larvae resulted in adult locomotion defects, as well as dramatically reduced fecundity in males and females. We suggest that Dscam1 does not always play a straightforward role in immunity, but strongly influences behaviour and fecundity. This study takes a step towards understanding more about the role of this intriguing gene from different phenotypic perspectives.","lang":"eng"}],"publist_id":"6070","publication":"Royal Society Open Science","_id":"1255","oa":1,"month":"04","day":"01","intvolume":" 3","publication_status":"published","fulldoi":"https://doi.org/10.1098/rsos.160138","type":"journal_article","date_published":"2016-04-01T00:00:00Z","department":[{"_id":"SyCr"}],"has_accepted_license":"1","file":[{"access_level":"open_access","creator":"system","date_created":"2018-12-12T10:14:01Z","file_size":627377,"content_type":"application/pdf","date_updated":"2020-07-14T12:44:41Z","relation":"main_file","file_id":"5049","checksum":"c3cd84666c8dc0ce6a784f1c82c1cf68","file_name":"IST-2016-704-v1+1_160138.full.pdf"}],"scopus_import":"1","citation":{"ista":"Peuß R, Wensing K, Woestmann L, Eggert H, Milutinovic B, Sroka M, Scharsack J, Kurtz J, Armitage S. 2016. Typically, this results in an arms race between parasite trickery and host defence. Thus, it is puzzling to observe hosts that accept parasitism without any resistance. The ‘mafia’ hypothesis suggests that these hosts accept parasitism to avoid retaliation. Retaliation has been shown to evolve when the hosts condition their response to mafia parasites, who use depredation as a targeted response to rejection. However, it is unclear if acceptance would also emerge when ‘farming’ parasites are present in the population. Farming parasites use depredation to synchronize the timing with the host, destroying mature clutches to force the host to re-nest. Herein, we develop an evolutionary model to analyse the interaction between depredatory parasites and their hosts. We show that coevolutionary cycles between farmers and mafia can still induce host acceptance of brood parasites. However, this equilibrium is unstable and in the long-run the dynamics of this host–parasite interaction exhibits strong oscillations: when farmers are the majority, accepters conditional to mafia (the host will reject first and only accept after retaliation by the parasite) have a higher fitness than unconditional accepters (the host always accepts parasitism). This leads to an increase in mafia parasites’ fitness and in turn induce an optimal environment for accepter hosts.","lang":"eng"}],"publist_id":"5776","publication":"Royal Society Open Science","quality_controlled":"1","acknowledgement":"C.H. gratefully acknowledges funding by the Schrödinger scholarship of the Austrian Science Fund (FWF) J3475.","_id":"1426","oa":1,"month":"05","day":"01","intvolume":" 3","fulldoi":"https://doi.org/10.1098/rsos.160036","publication_status":"published","type":"journal_article","file":[{"date_updated":"2020-07-14T12:44:53Z","relation":"main_file","file_size":937002,"content_type":"application/pdf","access_level":"open_access","creator":"system","date_created":"2018-12-12T10:14:49Z","file_name":"IST-2016-589-v1+1_160036.full.pdf","checksum":"bf84211b31fe87451e738ba301d729c3","file_id":"5104"}],"has_accepted_license":"1","scopus_import":"1","doi":"10.1098/rsos.160036","citation":{"ama":"Chakra M, Hilbe C, Traulsen A. The FETCH2 model employs a finite difference numerical methodology and a simplified single-beam conduit system to explicitly resolve xylem water potentials throughout the vertical extent of a tree. Empirical equations relate water potential within the stem to stomatal conductance of the leaves at each height throughout the crown. While highly simplified, this approach brings additional realism to the simulation of transpiration by linking stomatal responses to stem water potential rather than directly to soil moisture, as is currently the case in the majority of land surface models. FETCH2 accounts for plant hydraulic traits, such as the degree of anisohydric/isohydric response of stomata, maximal xylem conductivity, vertical distribution of leaf area, and maximal and minimal xylem water content. We used FETCH2 along with sap flow and eddy covariance data sets collected from a mixed plot of two genera (oak/pine) in Silas Little Experimental Forest, NJ, USA, to conduct an analysis of the intergeneric variation of hydraulic strategies and their effects on diurnal and seasonal transpiration dynamics. We define these strategies through the parameters that describe the genus level transpiration and xylem conductivity responses to changes in stem water potential. Our evaluation revealed that FETCH2 considerably improved the simulation of ecosystem transpiration and latent heat flux in comparison to more conventional models. A virtual experiment showed that the model was able to capture the effect of hydraulic strategies such as isohydric/anisohydric behavior on stomatal conductance under different soil-water availability conditions."}],"publication":"Journal of Geophysical Research: Biogeosciences","date_published":"2016-07-01T00:00:00Z","article_type":"original","scopus_import":"1","doi":"10.1002/2016jg003467","publication_identifier":{"issn":["2169-8953"],"eissn":["2169-8961"]},"citation":{"ista":"Mirfenderesgi G, Bohrer G, Matheny AM, Fatichi S, de Moraes Frasson RP, Schäfer KVR. 2016. In addressing the mechanistic causes of erosion responses, we discriminate between macroscale effects of external factors—long studied and referred to as “geomorphic external variability”, and microscale effects, introduced as “geomorphic internal variability.” The latter source of erosion variations represents the knowledge gap, an overlooked but vital element of geomorphic response, significantly impacting the low predictability skill of deterministic models at field-catchment scales. This is corroborated with experiments using a comprehensive physical model that dynamically updates the soil mass and particle composition. As complete knowledge of microscale conditions for arbitrary location and time is infeasible, we propose that new predictive frameworks of soil erosion should embed stochastic components in deterministic assessments of external and internal types of geomorphic variability.","lang":"eng"}],"publication":"Geophysical Research Letters","OA_type":"free access","extern":"1","_id":"22578","month":"12","oa":1,"intvolume":" 43","day":"28","type":"journal_article","fulldoi":"https://doi.org/10.1002/2016gl071480","publication_status":"published","article_type":"letter_note","date_published":"2016-12-28T00:00:00Z","scopus_import":"1","citation":{"apa":"Kim, J., Ivanov, V. Improved understanding of the underlying\r\nprocesses and their interactions are needed to infer scaling properties of soil loss and better inform\r\npredictive methods. This study uses data from multiple environments to highlight temporal-scale\r\ndependency of soil loss: erosion variability decreases at larger scales but the reduction rate varies with\r\nenvironment. The reduction of variability of the geomorphic response is attributed to a ‘compensation\r\neffect’: temporal alternation of events that exhibit either source-limited or transport-limited regimes.\r\nThe rate of reduction is related to environment stochasticity and a novel index is derived to reflect the\r\nlevel of variability of intra- and inter-event hydrometeorologic conditions. We use the framework of Regional Climate Modeling to simulate the 2003 European heat wave and assess how higher levels of surface CO2 may affect such an extreme event through land-atmosphere interactions. Increased CO2 modifies the seasonality of the water cycle through stomatal regulation and increased leaf area. As a result, the water saved during the growing season through higher water use efficiency mitigates summer dryness and the heat wave impact. Land-atmosphere interactions and CO2 fertilization together synergistically contribute to increased summer transpiration. This, in turn, alters the surface energy budget and decreases sensible heat flux, mitigating air temperature rise. Accurate representation of the response to higher CO2 levels and of the coupling between the carbon and water cycles is therefore critical to forecasting seasonal climate, water cycle dynamics, and to enhance the accuracy of extreme event prediction under future climate."}],"date_published":"2016-10-16T00:00:00Z","article_type":"letter_note","citation":{"mla":"Lemordant, Léo, et al. “Modification of Land-Atmosphere Interactions by CO2 Effects: Implications for Summer Dryness and Heat Wave Amplitude.” Geophysical Research Letters, vol. 43, no. 19, American Geophysical Union, 2016, p. 10,240-10,248, doi:10.1002/2016gl069896.","chicago":"Lemordant, Léo, Pierre Gentine, Marc Stéfanon, Philippe Drobinski, and Simone Fatichi. “Modification of Land-Atmosphere Interactions by CO2 Effects: Implications for Summer Dryness and Heat Wave Amplitude.” Geophysical Research Letters. Water availability interacts with plant ecophysiologyand controls vegetation functioning. Concurrently, vegetation has direct andindirect effects on energy, water, carbon, and nutrient cycles. To better under-stand and model plant–water interactions, highly interdisciplinary approachesare required. We present an overview of the main processes and relevant inter-actions between water and plants across a range of spatial scales, from the celllevel of leaves, where stomatal controls occur, to drought stress at the level of asingle tree, to the integrating scales of a watershed, region, and the globe.A review of process representations in models at different scales is presented.More specifically, three main model families are identified: (1) models of planthydraulics that mechanistically simulate stomatal controls and/or water transportat the tree level; (2) ecohydrological models that simulate plot- to catchment-scale water, energy, and carbon fluxes; and (3) terrestrial biosphere models thatsimulate carbon, water, and nutrient dynamics at the regional and global scalesand address feedback between Earth’s vegetation and the climate system. Weidentify special features and similarities across the model families. Examplesof where plant–water interactions are especially important and have led to keyscientific findings are also highlighted. We focus our analysis on how electron correlation, as well as the negative-energy spectrum, can affect the forbidden E1M1 decay rate. For this purpose, we include the electronic correlation via an effective local potential and within a single configuration-state model. Due to its experimental interest, evaluations of decay rates are performed for berylliumlike xenon and uranium. We find that the negative-energy contribution can be neglected at the present level of accuracy in the evaluation of the decay rate. On the other hand, if contributions of electronic correlation are not carefully taken into account, it may change the lifetime of the metastable state by up to 20%. Based on ab initio potential energy surfaces, we provide a detailed study of the rotational Lamb shift and many-body-induced fine structure which arise due to dressing of molecular rotation by a field of phonon excitations. We demonstrate that the magnitude of these effects is large enough in order to be observed in modern experiments on cold molecular ions. Due to a breaking of the C4 symmetry, the coexisting phase inherently contains admixture of the s-wave pairing components. As a result, the superconducting gap exhibits nonstandard features including changed nodal directions. Our results also show that in the optimally doped regime the pure superconducting phase is typically unstable towards developing nematicity (breaking of the C4 symmetry). This has implications for the cuprate high-Tc superconductors, for which in this regime the so-called intertwined orders have recently been observed. Namely, the coexisting phase may be viewed as a precursor to such more involved patterns of symmetry breaking."}],"publication":"Physical Review B","publist_id":"5897"},{"intvolume":" 94","day":"01","type":"journal_article","publication_status":"published","fulldoi":"https://doi.org/10.1103/PhysRevB.94.024517","project":[{"name":"International IST Postdoc Fellowship Programme","_id":"25681D80-B435-11E9-9278-68D0E5697425","grant_number":"291734","call_identifier":"FP7"}],"date_published":"2016-07-01T00:00:00Z","department":[{"_id":"MiLe"}],"scopus_import":"1","doi":"10.1103/PhysRevB.94.024517","citation":{"chicago":"Wysokiński, Marcin, Jan Kaczmarczyk, and Jozef Spałek. “Correlation Driven d Wave Superconductivity in Anderson Lattice Model: Two Gaps.” Physical Review B. We show that the coupling between two nanomechanical resonators creates an effective phonon Josephson junction, which exhibits two different dynamical behaviors: Josephson oscillation (phonon-Rabi oscillation) and macroscopic self-trapping (phonon blockade). Self-trapping originates from mechanical nonlinearities, meaning that when the nonlinearity exceeds its critical value, the energy exchange between the two resonators is suppressed, and phonon Josephson oscillations between them are completely blocked. An effective classical Hamiltonian for the phonon Josephson junction is derived and its mean-field dynamics is studied in phase space. Finally, we study the phonon-phonon coherence quantified by the mean fringe visibility, and show that the interaction between the two resonators may lead to the loss of coherence in the phononic junction."}],"oa":1,"month":"03","_id":"1370","fulldoi":"https://doi.org/10.1103/PhysRevA.93.033846","publication_status":"published","type":"journal_article","day":"28","intvolume":" 93","department":[{"_id":"JoFi"}],"date_published":"2016-03-28T00:00:00Z","doi":"10.1103/PhysRevA.93.033846","citation":{"chicago":"Barzanjeh, Shabir, and David Vitali. “Phonon Josephson Junction with Nanomechanical Resonators.” Physical Review A. But transcription factors act at nanomolar concentrations, and noise due to random arrival of these molecules at their binding sites can severely limit the precision of regulation. Recent work on the optimization of information flow through regulatory networks indicates that the lower end of the dynamic range of concentrations is simply inaccessible, overwhelmed by the impact of this noise. Motivated by the behavior of homeodomain proteins, such as the maternal morphogen Bicoid in the fruit fly embryo, we suggest a scheme in which transcription factors also act as indirect translational regulators, binding to the mRNA of other regulatory proteins. Intuitively, each mRNA molecule acts as an independent sensor of the input concentration, and averaging over these multiple sensors reduces the noise. We analyze information flow through this scheme and identify conditions under which it outperforms direct transcriptional regulation. Our results suggest that the dual role of homeodomain proteins is not just a historical accident, but a solution to a crucial physics problem in the regulation of gene expression."}],"acknowledgement":"We thank T. For a well-studied and wide class of quantitative functions, we establish that automata with monitor counters and nested weighted automata are equivalent. We study for the first time such quantitative automata under probabilistic semantics. We show that several problems that are undecidable for the classical questions of emptiness and universality become decidable under the probabilistic semantics. We present a complete picture of decidability for such automata, and even an almost-complete picture of computational complexity, for the probabilistic questions we consider.","lang":"eng"}],"acknowledgement":"This research was funded in part by the European Research Council (ERC) under grant agreement 267989 (QUAREM), by the Austrian Science Fund (FWF) projects S11402-N23 (RiSE) and Z211-N23 (Wittgenstein Award), FWF Grant No P23499- N23, FWF NFN Grant No S114","quality_controlled":"1","isi":1,"user_id":"2DF688A6-F248-11E8-B48F-1D18A9856A87","year":"2016","author":[{"first_name":"Krishnendu","id":"2E5DCA20-F248-11E8-B48F-1D18A9856A87","last_name":"Chatterjee","full_name":"Chatterjee, Krishnendu","orcid":"0000-0002-4561-241X"},{"id":"40876CD8-F248-11E8-B48F-1D18A9856A87","last_name":"Henzinger","full_name":"Henzinger, Thomas A","first_name":"Thomas A","orcid":"0000−0002−2985−7724"},{"full_name":"Otop, Jan","last_name":"Otop","id":"2FC5DA74-F248-11E8-B48F-1D18A9856A87","first_name":"Jan"}],"status":"public","page":"76 - 85","main_file_link":[{"url":"https://arxiv.org/abs/1604.06764","open_access":"1"}],"language":[{"iso":"eng"}],"date_updated":"2026-08-19T09:35:52Z","oa_version":"Preprint","arxiv":1,"ec_funded":1,"external_id":{"arxiv":["1604.06764"],"isi":["000387609200008"]},"date_created":"2018-12-11T11:50:21Z","publisher":"IEEE","article_processing_charge":"No","title":"Quantitative automata under probabilistic semantics"},{"title":"Optimal cost almost-sure reachability in POMDPs","article_processing_charge":"No","publisher":"Elsevier","related_material":{"record":[{"status":"public","relation":"earlier_version","id":"5425"},{"relation":"earlier_version","status":"public","id":"1820"}]},"date_created":"2018-12-11T11:52:33Z","external_id":{"isi":["000372683700002"],"arxiv":["1411.3880"]},"arxiv":1,"ec_funded":1,"oa_version":"Preprint","date_updated":"2026-08-19T09:31:46Z","main_file_link":[{"url":"http://arxiv.org/abs/1411.3880","open_access":"1"}],"language":[{"iso":"eng"}],"page":"26 - 48","author":[{"id":"2E5DCA20-F248-11E8-B48F-1D18A9856A87","last_name":"Chatterjee","full_name":"Chatterjee, Krishnendu","first_name":"Krishnendu","orcid":"0000-0002-4561-241X"},{"full_name":"Chmelik, Martin","last_name":"Chmelik","id":"3624234E-F248-11E8-B48F-1D18A9856A87","first_name":"Martin"},{"first_name":"Raghav","last_name":"Gupta","full_name":"Gupta, Raghav"},{"full_name":"Kanodia, Ayush","last_name":"Kanodia","first_name":"Ayush"}],"corr_author":"1","status":"public","user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","year":"2016","isi":1,"volume":234,"quality_controlled":"1","acknowledgement":"We thank Blai Bonet for helping us with RTDP-Bel. The optimization objective we study asks to minimize the expected total cost of reaching a state in the target set, while ensuring that the target set is reached almost surely (with probability 1). We show that for integer costs approximating the optimal cost is undecidable. For positive costs, our results are as follows: (i) we establish matching lower and upper bounds for the optimal cost, both double exponential in the POMDP state space size; (ii) we show that the problem of approximating the optimal cost is decidable and present approximation algorithms developing on the existing algorithms for POMDPs with finite-horizon objectives. While the worst-case running time of our algorithm is double exponential, we also present efficient stopping criteria for the algorithm and show experimentally that it performs well in many examples of interest.","lang":"eng"}],"publication":"Artificial Intelligence","publist_id":"5642","_id":"1529","month":"05","oa":1,"intvolume":" 234","day":"01","type":"journal_article","fulldoi":"https://doi.org/10.1016/j.artint.2016.01.007","publication_status":"published","project":[{"name":"Modern Graph Algorithmic Techniques in Formal Verification","_id":"2584A770-B435-11E9-9278-68D0E5697425","grant_number":"P 23499-N23","call_identifier":"FWF"},{"_id":"25832EC2-B435-11E9-9278-68D0E5697425","name":"Rigorous Systems Engineering","call_identifier":"FWF","grant_number":"S 11407_N23"},{"_id":"2581B60A-B435-11E9-9278-68D0E5697425","name":"Quantitative Graph Games: Theory and Applications","call_identifier":"FP7","grant_number":"279307"}],"date_published":"2016-05-01T00:00:00Z","department":[{"_id":"KrCh"}],"scopus_import":"1","citation":{"ama":"Chatterjee K, Chmelik M, Gupta R, Kanodia A. Therefore, epistasis is expected to evolve among physically interacting sites and to influence the rates of substitution. To study the evolution of epistasis, we focused on the major structural protein of the ϕX174 phage family by, first, reconstructing the ancestral protein sequences of 18 species using a Bayesian statistical framework. The inferred ancestral reconstruction differed at eight AAs, for a total of 256 possible ancestral haplotypes. For each ancestral haplotype and the extant species, we estimated, in silico, the distribution of free energies and epistasis of the capsid structure. We found that free energy has not significantly increased but epistasis has. We decomposed epistasis up to fifth order and found that higher-order epistasis sometimes compensates pairwise interactions making the free energy seem additive. The dN/dS ratio is low, suggesting strong purifying selection, and that structure is under stabilizing selection. We synthesized phages carrying ancestral haplotypes of the coat protein gene and measured their fitness experimentally. Our findings indicate that stabilizing mutations can have higher fitness, and that fitness optima do not necessarily coincide with energy minima."}],"publisher":"The Royal Society","article_processing_charge":"No","title":"Data from evolutionary interplay between structure, energy and epistasis in the coat protein of the ϕX174 phage family","month":"12","oa_version":"Published Version","oa":1,"_id":"9864","main_file_link":[{"url":"https://doi.org/10.6084/m9.figshare.4315652.v1","open_access":"1"}],"type":"research_data_reference","fulldoi":"https://doi.org/10.6084/m9.figshare.4315652.v1","date_updated":"2026-08-27T12:09:34Z","day":"14","doi":"10.6084/m9.figshare.4315652.v1","citation":{"ista":"Fernandes Redondo RA, de Vladar H, Włodarski T, Bollback JP. 2016. Owing to genetic variation in pathogen virulence, a complete understanding of species decline requires the accurate identification and characterization of EIDs. We explore this issue in the Western honeybee, where increasing mortality of populations in the Northern Hemisphere has caused major concern. Specifically, we investigate the importance of genetic identity of the main suspect in mortality, deformed wing virus (DWV), in driving honeybee loss. Using laboratory experiments and a systematic field survey, we demonstrate that an emerging DWV genotype (DWV-B) is more virulent than the established DWV genotype (DWV-A) and is widespread in the landscape. Furthermore, we show in a simple model that colonies infected with DWV-B collapse sooner than colonies infected with DWV-A. We also identify potential for rapid DWV evolution by revealing extensive genome-wide recombination in vivo. The emergence of DWV-B in naive honeybee populations, including via recombination with DWV-A, could be of significant ecological and economic importance. Our findings emphasize that knowledge of pathogen genetic identity and diversity is critical to understanding drivers of species decline."}],"acknowledgement":"This work was supported by the Federal Ministry of Food, Agriculture and Consumer Protection (Germany): Fit Bee project (grant 511-06.01-28-1-71.007-10), the EU: BeeDoc (grant 244956), iDiv (2013 NGS-Fast Track grant W47004118) and the Insect Pollinators Initiative (IPI grant BB/I000100/1 and BB/I000151/1).
