Several naturally occurring polyphenolic compounds have been reported as inhibitors of PLA2. Among the naturally occurring polyphenols, catechol (1,2-dihydroxybenzene) possesses anti-inflammatory activity. Catechol can inhibit cyclooxygenase and lipo-oxygenase. By means of enzyme kinetic study, it was revealed that catechol can inhibit PLA2 also. Crystal structure showed that catechol binds to PLA2 at the opening of the active site cleft. This might stop the entry of substrate into the active site. Hence, catechol can be used as a lead compound for the development of novel anti-inflammatory drugs with PLA2 as the target.","lang":"eng"}],"volume":79,"OA_type":"free access","article_type":"original","pmid":1,"quality_controlled":"1","author":[{"last_name":"Dileep","first_name":"Kalarickal V.","full_name":"Dileep, Kalarickal V."},{"last_name":"Tintu","first_name":"Ignatius","full_name":"Tintu, Ignatius"},{"full_name":"Mandal, Pradeep K","first_name":"Pradeep K","orcid":"0000-0001-5996-956X","id":"6a3def15-d4b4-11ef-9fa9-a24c1f545ec3","last_name":"Mandal"},{"last_name":"Karthe","first_name":"Ponnuraj","full_name":"Karthe, Ponnuraj"},{"first_name":"Madathilkovilakathu","full_name":"Haridas, Madathilkovilakathu","last_name":"Haridas"},{"full_name":"Sadasivan, Chittalakkottu","first_name":"Chittalakkottu","last_name":"Sadasivan"}],"day":"01","OA_place":"publisher","page":"143-147","date_created":"2026-01-29T22:12:53Z","oa":1,"date_published":"2012-01-01T00:00:00Z","intvolume":" 79","extern":"1","year":"2012","status":"public","issue":"1","type":"journal_article","publication_status":"published","fulldoi":"https://doi.org/10.1111/j.1747-0285.2011.01258.x","publication":"Chemical Biology & Drug Design"},{"publication_identifier":{"eissn":["1747-0285"],"issn":["1747-0277"]},"abstract":[{"lang":"eng","text":"
Ester bond hydrolysis of membrane phospholipids by Phospholipase A2 and consequent release of fatty acids are the initiating steps of inflammation. It is proposed in this study that the inhibition of phospholipase A2 is one of the ways to control inflammation. Investigations are carried out to identify the mode of inhibition of phospholipase A2 by the n‐hexadecanoic acid. It may help in designing of specific inhibitors of phospholipase A2 as anti‐inflammatory agents. The enzyme kinetics study proved that n‐hexadecanoic acid inhibits phospholipase A2 in a competitive manner. It was identified from the crystal structure at 2.5Å resolution that the position of n‐hexadecanoic acid is in the active site of the phospholipase A2. The binding constant and binding energy have also been calculated using Isothermal Titration Calorimetry. Also, the binding energy of n‐hexadecanoic acid to phospholipase A2 was calculated by in silico method and compared with known inhibitors. It may be concluded from the structural and kinetics studies that the fatty acid, n‐hexadecanoic acid, is an inhibitor of phospholipase A2, hence, an anti‐inflammatory compound. The inferences from the present study validate the rigorous use of medicated oils rich in n‐hexadecanoic acid for the treatment of rheumatic symptoms in the traditional medical system of India, Ayurveda."}],"citation":{"ista":"Aparna V, Dileep KV, Mandal PK, Karthe P, Sadasivan C, Haridas M. 2012. When the cobalt concentration in the crystallization solution is increased to 5 mM, the sequence crystallizes as resolved B-DNA duplexes. Gel retardation studies of the decamer show both a faint slow-moving band and a much thicker fast-moving band at low cobalt ion concentrations, and only the intense fast-moving band at higher ion concentration. Circular dichroism (CD) spectroscopy of the decamer indicates a structural transition as the cobalt ion concentration in the solution is increased, probably from B-type to A-type DNA. Since the electron density found at the active site did not match with curcumin, 2-methoxycyclohexa-2-5-diene-1,4-dione (MCW) (the photodegraded product of curcumin) was fitted in the unexplained electron density. To understand the binding mode of actual curcumin, molecular docking study was carried out. The crystallographic and docked structures were superimposed with respect to the ligand position and it was found that curcumin was binding in the hydrophobic cavity of PLA2 with a binding energy of−16.81 Kcal/mol. The binding mode was of such a nature that it prevented the entry of the substrate to the hydrophobic active site. This study indicates that curcumin can act as an inhibitor of PLA2.\r\n\r\nAn animated Interactive 3D Complement (I3DC) is available in Proteopedia at http://proteopedia.org/w/Journal:FLS:1."}],"article_processing_charge":"No","title":"Crystal structure of porcine pancreatic phospholipase A2 in complex with 2-methoxycyclohexa-2-5-diene-1,4-dione","_id":"21153","publisher":"Informa UK Limited","date_updated":"2026-02-20T08:07:19Z","language":[{"iso":"eng"}],"month":"08","user_id":"2DF688A6-F248-11E8-B48F-1D18A9856A87","oa_version":"None"},{"has_accepted_license":"1","article_processing_charge":"No","publication_identifier":{"issn":["1744-3091"]},"abstract":[{"lang":"eng","text":"The crystal structure of the decamer sequence d(CCGGGACCGG)4 has previously been reported at 2.16 Å resolution as a four-way junction. Even though it is well known that these equations are well posed, it turns out that if one performs a spatial discretization of the nonlinearity in the “wrong” way, then the sequence of approximate equations does converge to a limit, but this limit exhibits an additional correction term. This correction term is proportional to the local quadratic cross-variation (in space) of the gradient of the conserved quantity with the solution itself. This can be understood as a consequence of the fact that for any fixed time, the law of the solution is locally equivalent to Wiener measure, where space plays the role of time. In this sense, the correction term is similar to the usual Itô–Stratonovich correction term that arises when one considers different temporal discretizations of stochastic ODEs."}],"publication_status":"published","fulldoi":"https://doi.org/10.1214/11-AOP662","publist_id":"4908"},{"month":"12","author":[{"full_name":"Erbar, Matthias","first_name":"Matthias","last_name":"Erbar"},{"id":"4C5696CE-F248-11E8-B48F-1D18A9856A87","last_name":"Maas","orcid":"0000-0002-0845-1338","first_name":"Jan","full_name":"Jan Maas"}],"day":"01","main_file_link":[{"url":"http://arxiv.org/abs/1111.2687","open_access":"1"}],"page":"997 - 1038","volume":206,"quality_controlled":0,"publist_id":"4906","fulldoi":"https://doi.org/10.1007/s00205-012-0554-z","publication_status":"published","abstract":[{"lang":"eng","text":"We study a new notion of Ricci curvature that applies to Markov chains on discrete spaces. This notion relies on geodesic convexity of the entropy and is analogous to the one introduced by Lott, Sturm, and Villani for geodesic measure spaces. In order to apply to the discrete setting, the role of the Wasserstein metric is taken over by a different metric, having the property that continuous time Markov chains are gradient flows of the entropy. Using this notion of Ricci curvature we prove discrete analogues of fundamental results by Bakry–Émery and Otto–Villani. Further, we show that Ricci curvature bounds are preserved under tensorisation. As a special case we obtain the sharp Ricci curvature lower bound for the discrete hypercube."}],"citation":{"ieee":"M. The third outcome usually manifests itself in a space-out, time-out, or one component of the verification tool giving up; in all of these failing cases, significant computation is performed by the verification tool before the failure, but no result is reported. We propose to reformulate the model-checking problem as follows, in order to have the verification tool report a summary of the performed work even in case of failure: given a program and a specification, the model checker returns a condition Ψ - usually a state predicate - such that the program satisfies the specification under the condition Ψ - that is, as long as the program does not leave the states in which Ψ is satisfied. In our experiments, we investigated as one major application of conditional model checking the sequential combination of model checkers with information passing. We give the condition that one model checker produces, as input to a second conditional model checker, such that the verification problem for the second is restricted to the part of the state space that is not covered by the condition, i.e., the second model checker works on the problems that the first model checker could not solve. Our experiments demonstrate that repeated application of conditional model checkers, passing information from one model checker to the next, can significantly improve the verification results and performance, i.e., we can now verify programs that we could not verify before.","lang":"eng"}],"article_processing_charge":"No","department":[{"_id":"ToHe"}],"acknowledgement":"This research was supported by the Canadian NSERC grant RGPIN 341819-07, the ERC Advanced Grant QUAREM, and the Austrian Science Fund NFN RiSE.","external_id":{"arxiv":["1109.6926"]},"_id":"1384","publisher":"ACM","date_updated":"2025-06-11T08:07:37Z","title":"Conditional model checking: A technique to pass information between verifiers","oa_version":"Preprint","main_file_link":[{"url":"http://arxiv.org/abs/1109.6926","open_access":"1"}],"scopus_import":"1","user_id":"2DF688A6-F248-11E8-B48F-1D18A9856A87","month":"11","language":[{"iso":"eng"}],"project":[{"call_identifier":"FP7","_id":"25EE3708-B435-11E9-9278-68D0E5697425","name":"Quantitative Reactive Modeling","grant_number":"267989"},{"_id":"25832EC2-B435-11E9-9278-68D0E5697425","name":"Rigorous Systems Engineering","call_identifier":"FWF","grant_number":"S 11407_N23"}],"article_number":"57"},{"publist_id":"5726","fulldoi":"https://doi.org/10.2140/gt.2012.16.1609","publication_status":"published","abstract":[{"lang":"eng","text":"Given a possibly reducible and non-reduced spectral cover π: X → C over a smooth projective complex curve C we determine the group of connected components of the Prym variety Prym(X/C). These earliest SMBHs may grow by the combination of radiation-pressure-limited accretion and mergers of stellar-mass seed BHs, left behind by the first generation of metal-free stars, or may be formed by more rapid direct collapse of gas in rare special environments where dense gas can accumulate without first fragmenting into stars. This chapter offers a review of these two competing scenarios, as well as some more exotic alternative ideas. It also briefly discusses how the different models may be distinguished in the future by observations with JWST, LISA and other instruments.","lang":"eng"}],"publication_identifier":{"issn":["0067-0057"],"eisbn":["9783642323621"],"isbn":["9783642323614"],"eissn":["2214-7985"]},"article_processing_charge":"No","alternative_title":["Astrophysics and Space Science Library"],"external_id":{"arxiv":["1203.6075"]},"place":"Berlin, Heidelberg","publisher":"Springer Berlin Heidelberg","_id":"18737","date_updated":"2025-01-07T13:01:05Z","title":"The Formation of the First Massive Black Holes"},{"type":"journal_article","acknowledgement":"This work was funded by the Medical Research Council.","issue":"3","status":"public","date_updated":"2021-01-12T06:54:26Z","extern":1,"year":"2012","_id":"1972","intvolume":" 178","publisher":"Academic Press","date_published":"2012-06-01T00:00:00Z","title":"Structure of Escherichia coli OmpF porin from lipidic mesophase","date_created":"2018-12-11T11:54:59Z","abstract":[{"lang":"eng","text":"Outer membrane protein F, a major component of the Escherichia coli outer membrane, was crystallized for the first time in lipidic mesophase of monoolein in novel space groups, P1 and H32. Surprisingly, interaction between trimers is mediated exclusively by lipids, without direct protein-protein contacts. Multiple ordered lipids are observed and many of them occupy identical positions independently of the space group, identifying preferential interaction sites of lipid acyl chains. This multi-protein complex with an intricate evolutionary history originated from the unification of prebuilt modules of hydrogenases and transporters. Using recently determined crystallographic structures of complex I we reanalyzed evolutionarily related complexes that couple oxidoreduction to trans-membrane ion translocation. Our analysis points to the previously unnoticed structural homology of the electron input module of formate dehydrogenlyases and subunit NuoG of complex I. We also show that all related to complex I hydrogenases likely operate via a conformation driven mechanism with structural changes generated in the conserved coupling site located at the interface of subunits NuoB/D/H. The coupling apparently originated once in evolutionary history, together with subunit NuoH joining hydrogenase and transport modules. Analysis of quinone oxidoreduction properties and the structure of complex I allows us to suggest a fully reversible coupling mechanism. Our model predicts that: 1) proton access to the ketone groups of the bound quinone is rigorously controlled by the protein, 2) the negative electric charge of the anionic ubiquinol head group is a major driving force for conformational changes.","lang":"eng"}],"publication_status":"published","fulldoi":"https://doi.org/10.1016/j.bbabio.2012.02.015","volume":1817,"quality_controlled":0,"day":"01","author":[{"last_name":"Efremov","first_name":"Rouslan","full_name":"Efremov, Rouslan G"},{"first_name":"Leonid A","full_name":"Leonid Sazanov","id":"338D39FE-F248-11E8-B48F-1D18A9856A87","orcid":"0000-0002-0977-7989","last_name":"Sazanov"}],"month":"10","page":"1785 - 1795"},{"oa_version":"Published Version","scopus_import":"1","language":[{"iso":"eng"}],"user_id":"317138e5-6ab7-11ef-aa6d-ffef3953e345","month":"07","article_number":"116","abstract":[{"lang":"eng","text":"Background: Characterizing root system architecture (RSA) is essential to understanding the development and function of vascular plants. Identifying RSA-associated genes also represents an underexplored opportunity for crop improvement. Software tools are needed to accelerate the pace at which quantitative traits of RSA are estimated from images of root networks. Results: We have developed GiA Roots (General Image Analysis of Roots), a semi-automated software tool designed specifically for the high-throughput analysis of root system images. GiA Roots includes user-assisted algorithms to distinguish root from background and a fully automated pipeline that extracts dozens of root system phenotypes. Quantitative information on each phenotype, along with intermediate steps for full reproducibility, is returned to the end-user for downstream analysis. GiA Roots has a GUI front end and a command-line interface for interweaving the software into large-scale workflows. GiA Roots can also be extended to estimate novel phenotypes specified by the end-user.Conclusions: We demonstrate the use of GiA Roots on a set of 2393 images of rice roots representing 12 genotypes from the species Oryza sativa. We validate trait measurements against prior analyses of this image set that demonstrated that RSA traits are likely heritable and associated with genotypic differences. Moreover, we demonstrate that GiA Roots is extensible and an end-user can add functionality so that GiA Roots can estimate novel RSA traits. In summary, we show that the software can function as an efficient tool as part of a workflow to move from large numbers of root images to downstream analysis."}],"file_date_updated":"2020-07-14T12:46:35Z","doi":"10.1186/1471-2229-12-116","citation":{"chicago":"Galkovskyi, Taras, Yuriy Mileyko, Alexander Bucksch, Brad Moore, Olga Symonova, Charles Price, Chrostopher Topp, et al. “GiA Roots: Software for the High Throughput Analysis of Plant Root System Architecture.” <i>BMC Plant Biology</i>. As experienced already in prior competitions not only scientists from the narrow field of BCI compete, but scholars with a broad variety of backgrounds and nationalities. They include high specialists as well as students. The goals of all BCI competitions have always been to challenge with respect to novel paradigms and complex data. We report on the following challenges: (1) asynchronous data, (2) synthetic, (3) multi-class continuous data, (4) sessionto-session transfer, (5) directionally modulated MEG, (6) finger movements recorded by ECoG. As after past competitions, our hope is that winning entries may enhance the analysis methods of future BCIs.","lang":"eng"}],"title":"Review of the BCI competition IV","_id":"493","publisher":"Frontiers Research Foundation","ddc":["004"],"date_updated":"2025-09-30T08:35:59Z","acknowledgement":"The studies were in part or completely supported by the Bundesministerium für Bildung und Forschung (BMBF), Fkz 01IB001A, 01GQ0850, by the German Science Foundation (DFG, contract MU 987/3-2), by the European ICT Programme Projects FP7-224631 and 216886, the World Class University Program through the National Research Foundation of Korea funded by the Ministry of Education, Science, and Technology (Grant R31-10008), the US Army Research Office [W911NF-08-1-0216 (Gerwin Schalk) and W911NF-07-1-0415 (Gerwin Schalk)] and the NIH [EB006356 (Gerwin Schalk) and EB000856 (Gerwin Schalk), the WIN-Kolleg of the Heidelberg Academy of Sciences and Humanities, German Federal Ministry of Education and Research grants 01GQ0420, 01GQ0761, 01GQ0762, and 01GQ0830, German Research Foundation grants 550/B5 and C6, and by a scholarship from the German National Academic Foundation.
