text: Opacity is a generic security property, that has been defined on (non-probabilistic)
transition systems and later on Markov chains with labels. For a secret predicate,
given as a subset of runs, and a function describing the view of an external observer,
the value of interest for opacity is a measure of the set of runs disclosing the
secret. We extend this definition to the richer framework of Markov decision processes,
where non-deterministicchoice is combined with probabilistic transitions, and
we study related decidability problems with partial or complete observation hypotheses
for the schedulers. We prove that all questions are decidable with complete observation
and ω-regular secrets. With partial observation, we prove that all quantitative
questions are undecidable but the question whether a system is almost surely non-opaquebecomes
decidable for a restricted class of ω-regular secrets, as well as for all ω-regular
    secrets under finite-memory schedulers.

text: 'The theory of population genetics and evolutionary computation have been
evolving separately for nearly 30 years. Many results have been independently
obtained in both fields and many others are unique to its respective field. We
aim to bridge this gap by developing a unifying framework for evolutionary processes
that allows both evolutionary algorithms and population genetics models to be
cast in the same formal framework. The framework we present here decomposes the
evolutionary process into its several components in order to facilitate the identification
of similarities between different models. In particular, we propose a classification
of evolutionary operators based on the defining properties of the different components.
We cast several commonly used operators from both fields into this common framework.
Using this, we map different evolutionary and genetic algorithms to different
evolutionary regimes and identify candidates with the most potential for the translation
of results between the fields. This provides a unified description of evolutionary
processes and represents a stepping stone towards new tools and results to both
    fields. '

text: Recently there has been a significant effort to handle quantitative properties
in formal verification and synthesis. While weighted automata over finite and
infinite words provide a natural and flexible framework to express quantitative
properties, perhaps surprisingly, some basic system properties such as average
response time cannot be expressed using weighted automata, nor in any other know
decidable formalism. In this work, we introduce nested weighted automata as a
natural extension of weighted automata which makes it possible to express important
quantitative properties such as average response time. In nested weighted automata,
a master automaton spins off and collects results from weighted slave automata,
each of which computes a quantity along a finite portion of an infinite word.
Nested weighted automata can be viewed as the quantitative analogue of monitor
automata, which are used in run-time verification. We establish an almost complete
decidability picture for the basic decision problems about nested weighted automata,
and illustrate their applicability in several domains. In particular, nested weighted
automata can be used to decide average response time properties.

text: "Recently there has been a significant effort to handle quantitative properties
in formal verification and synthesis. While weighted automata over finite and
infinite words provide a natural and flexible framework to express quantitative
properties, perhaps surprisingly, some basic system properties such as average
response time cannot be expressed using weighted automata, nor in any other know
decidable formalism. In this work, we introduce nested weighted automata as a
natural extension of weighted automata which makes it possible to express important
quantitative properties such as average response time.\r\nIn nested weighted automata,
a master automaton spins off and collects results from weighted slave automata,
each of which computes a quantity along a finite portion of an infinite word.
Nested weighted automata can be viewed as the quantitative analogue of monitor
automata, which are used in run-time verification. We establish an almost complete
decidability picture for the basic decision problems about nested weighted automata,
and illustrate their applicability in several domains. In particular, nested weighted
automata can be used to decide average response time properties."

text: 'The girth of a matrix is the least number of linearly dependent columns,
in contrast to the rank which is the largest number of linearly independent columns.
This paper considers the construction of high-girth matrices, whose probabilistic
girth is close to their rank. Random matrices can be used to show the existence
of high-girth matrices. This paper uses a recursive construction based on conditional
ranks (inspired by polar codes) to obtain a deterministic and efficient construction
of high-girth matrices for arbitrary relative ranks. Interestingly, the construction
is agnostic to the underlying field and applies to both finite and continuous
fields with the same binary matrix. The construction gives in particular the following:
    (i) over the binary field, high-girth matrices are equivalent to capacity-achieving
codes, and our construction turns out to match exactly the BEC polar codes (even
at finite block length). It hence gives a different interpretation of BEC polar
codes, using the parity-check matrix instead of the generator matrix, and basic
    linear algebra instead of the mutual information, and generalizes to larger fields;
(ii) for the BSC, our construction gives an operational meaning to the Bhattacharyya
upper-bound process used in polar codes; (iii) for the reals, it gives an explicit
    candidate matrix for sparse recovery.'

text: Motivated by recent ideas of Harman (Unif. Distrib. Theory, 2010) we develop
a new concept of variation of multivariate functions on a compact Hausdorff space
with respect to a collection D of subsets. We prove a general version of the Koksma-Hlawka
theorem that holds for this notion of variation and discrepancy with respect to
    D. As special cases, we obtain Koksma-Hlawka inequalities for classical notions,
such as extreme or isotropic discrepancy. For extreme discrepancy, our result
coincides with the usual Koksma-Hlawka theorem. We show that the space of functions
of bounded D-variation contains important discontinuous functions and is closed
under natural algebraic operations. Finally, we illustrate the results on concrete
integration problems from integral geometry and stereology.

text: This thesis is concerned with the computation and approximation of intrinsic
volumes. Given a smooth body M and a certain digital approximation of it, we develop
algorithms to approximate various intrinsic volumes of M using only measurements
taken from its digital approximations. The crucial idea behind our novel algorithms
is to link the recent theory of persistent homology to the theory of intrinsic
volumes via the Crofton formula from integral geometry and, in particular, via
Euler characteristic computations. Our main contributions are a multigrid convergent
digital algorithm to compute the first intrinsic volume of a solid body in R^n
as well as an appropriate integration pipeline to approximate integral-geometric
integrals defined over the Grassmannian manifold.

text: The competition for resources among cells, individuals or species is a fundamental
characteristic of evolution. Biological all-pay auctions have been used to model
situations where multiple individuals compete for a single resource. However,
in many situations multiple resources with various values exist and single reward
auctions are not applicable. We generalize the model to multiple rewards and study
the evolution of strategies. In biological all-pay auctions the bid of an individual
corresponds to its strategy and is equivalent to its payment in the auction. The
decreasingly ordered rewards are distributed according to the decreasingly ordered
bids of the participating individuals. The reproductive success of an individual
is proportional to its fitness given by the sum of the rewards won minus its payments.
Hence, successful bidding strategies spread in the population. We find that the
results for the multiple reward case are very different from the single reward
case. While the mixed strategy equilibrium in the single reward case with more
than two players consists of mostly low-bidding individuals, we show that the
equilibrium can convert to many high-bidding individuals and a few low-bidding
individuals in the multiple reward case. Some reward values lead to a specialization
among the individuals where one subpopulation competes for the rewards and the
other subpopulation largely avoids costly competitions. Whether the mixed strategy
equilibrium is an evolutionarily stable strategy (ESS) depends on the specific
    values of the rewards.

text: Cancer results from an uncontrolled growth of abnormal cells. Sequentially
accumulated genetic and epigenetic alterations decrease cell death and increase
cell replication. We used mathematical models to quantify the effect of driver
gene mutations. The recently developed targeted therapies can lead to dramatic
regressions. However, in solid cancers, clinical responses are often short-lived
because resistant cancer cells evolve. We estimated that approximately 50 different
mutations can confer resistance to a typical targeted therapeutic agent. We find
that resistant cells are likely to be present in expanded subclones before the
start of the treatment. The dominant strategy to prevent the evolution of resistance
is combination therapy. Our analytical results suggest that in most patients,
dual therapy, but not monotherapy, can result in long-term disease control. However,
long-term control can only occur if there are no possible mutations in the genome
that can cause cross-resistance to both drugs. Furthermore, we showed that simultaneous
therapy with two drugs is much more likely to result in long-term disease control
than sequential therapy with the same drugs. To improve our understanding of the
underlying subclonal evolution we reconstruct the evolutionary history of a patient's
cancer from next-generation sequencing data of spatially-distinct DNA samples.
Using a quantitative measure of genetic relatedness, we found that pancreatic
cancers and their metastases demonstrated a higher level of relatedness than that
expected for any two cells randomly taken from a normal tissue. This minimal amount
of genetic divergence among advanced lesions indicates that genetic heterogeneity,
when quantitatively defined, is not a fundamental feature of the natural history
of untreated pancreatic cancers. Our newly developed, phylogenomic tool Treeomics
finds evidence for seeding patterns of metastases and can directly be used to
discover rules governing the evolution of solid malignancies to transform cancer
    into a more predictable disease.

text: Evolution of gene regulation is crucial for our understanding of the phenotypic
differences between species, populations and individuals. Sequence-specific binding
of transcription factors to the regulatory regions on the DNA is a key regulatory
mechanism that determines gene expression and hence heritable phenotypic variation.
We use a biophysical model for directional selection on gene expression to estimate
the rates of gain and loss of transcription factor binding sites (TFBS) in finite
populations under both point and insertion/deletion mutations. Our results show
that these rates are typically slow for a single TFBS in an isolated DNA region,
unless the selection is extremely strong. These rates decrease drastically with
increasing TFBS length or increasingly specific protein-DNA interactions, making
the evolution of sites longer than ∼ 10 bp unlikely on typical eukaryotic speciation
timescales. Similarly, evolution converges to the stationary distribution of binding
sequences very slowly, making the equilibrium assumption questionable. The availability
of longer regulatory sequences in which multiple binding sites can evolve simultaneously,
the presence of “pre-sites” or partially decayed old sites in the initial sequence,
and biophysical cooperativity between transcription factors, can all facilitate
gain of TFBS and reconcile theoretical calculations with timescales inferred from
    comparative genomics.

text: "We present a method for simulating brittle fracture under the assumptions
of quasi-static linear elastic fracture mechanics (LEFM). Using the boundary element
method (BEM) and Lagrangian crack-fronts, we produce highly detailed fracture
surfaces. The computational cost of the BEM is alleviated by using a low-resolution
mesh and interpolating the resulting stress intensity factors when propagating
    the high-resolution crack-front.\r\n\r\nOur system produces physics-based fracture
surfaces with high spatial and temporal resolution, taking spatial variation of
material toughness and/or strength into account. It also allows for crack initiation
to be handled separately from crack propagation, which is not only more reasonable
from a physics perspective, but can also be used to control the simulation.\r\n\r\nSeparating
the resolution of the crack-front from the resolution of the computational mesh
increases the efficiency and therefore the amount of visual detail on the resulting
fracture surfaces. The BEM also allows us to re-use previously computed blocks
    of the system matrix."

text: An expression that separates biotic and abiotic controls on the temporal dynamics
of the soilmoisture spatial coefficient of variation C v(h) was explored via numerical
simulations using a mechanisticecohydrological model, Tethys-Chloris. Continuous
soil moisture spatiotemporal dynamics at an exemplaryhillslope domain were computed
for six case studies characterized by different climate and vegetationcover and
for three configurations of soil properties. It was shown that abiotic controls
largely exceed theirbiotic counterparts in wet climates. Biotic controls on C
v(h) were found to be more pronounced in Mediter-ranean climates. The relation
between Cv(h) and spatial mean soil moisture h was found to be unique in wetlocations,
regardless of the soil properties. For the case of homogeneous soil texture, hysteretic
cyclesbetween C v(h) and h were observed in all Mediterranean climate locations
considered here and to a lesserextent in a deciduous temperate forest. Heterogeneity
in soil properties increased C v(h) to values commen-surate with field observations
and weakened signatures of hysteresis at all of the studied locations. Thisfinding
highlights the role of site-specific heterogeneities in hiding or even eliminating
the signature ofclimatic and biotic controls on C v(h), thereby offering a new
perspective on causes of confounding resultsreported across field experiments.

text: Hydrologic and geomorphic responses of watersheds to changes in climate are
difficult to assess due to projection uncertainties and nonlinearity of the processes
that are involved. Yet such assessments are increasingly needed and call for mechanistic
approaches within a probabilistic framework. This study employs an integrated
    hydrology‐geomorphology model, the Triangulated Irregular Network‐based Real‐time
Integrated Basin Simulator (tRIBS)‐Erosion, to analyze runoff and erosion sensitivity
of seven semiarid headwater basins to projected climate conditions. The Advanced
Weather Generator is used to produce two climate ensembles representative of the
historic and future climate conditions for the Walnut Gulch Experimental Watershed
located in the southwest U.S. The former ensemble incorporates the stochastic
variability of the observed climate, while the latter includes the stochastic
variability and the uncertainty of multimodel climate change projections. The
ensembles are used as forcing for tRIBS‐Erosion that simulates runoff and sediment
basin responses leading to probabilistic inferences of future changes. The results
show that annual precipitation for the area is generally expected to decrease
in the future, with lower hourly intensities and similar daily rates. The smaller
hourly rainfall generally results in lower mean annual runoff. However, a non‐negligible
probability of runoff increase in the future is identified, resulting from stochastic
combinations of years with low and high runoff. On average, the magnitudes of
mean and extreme events of sediment yield are expected to decrease with a very
high probability. Importantly, the projected variability of annual sediment transport
for the future conditions is comparable to that for the historic conditions, despite
the fact that the former account for a much wider range of possible climate “alternatives.”
This result demonstrates that the historic natural climate variability of sediment
yield is already so high, that it is comparable to the variability for a projected
and highly uncertain future. Additionally, changes in the scaling relationship
between specific sediment yield/runoff and drainage basin area are detected.

text: Extreme rainfall events are the major driver of shallow landslide occurrences
in mountainous and steep terrain regions around the world. Subsurface hydrology
has a dominant role on the initiation of rainfall-induced shallow landslides,
since changes in the soil water content affect significantly the soil shear strength.
Rainfall infiltration produces an increase of soil water potential, which is followed
by a rapid drop in apparent cohesion. Especially on steep slopes of shallow soils,
this loss of shear strength can lead to failure even in unsaturated conditions
before positive water pressures are developed. We present HYDROlisthisis, a process-based
model, fully distributed in space with fine time resolution, in order to investigate
the interactions between surface and subsurface hydrology and shallow landslides
initiation. Fundamental elements of the approach are the dependence of shear strength
on the three-dimensional (3-D) field of soil water potential, as well as the temporal
evolution of soil water potential during the wetting and drying phases. Specifically,
3-D variably saturated flow conditions, including soil hydraulic hysteresis and
preferential flow phenomena, are simulated for the subsurface flow, coupled with
a surface runoff routine based on the kinematic wave approximation. The geotechnical
component of the model is based on a multidimensional limit equilibrium analysis,
which takes into account the basic principles of unsaturated soil mechanics. A
series of numerical simulations were carried out with various boundary conditions
and using different hydrological and geotechnical components. Boundary conditions
in terms of distributed soil depth were generated using both empirical and process-based
models. The effect of including preferential flow and soil hydraulic hysteresis
was tested together with the replacement of the infinite slope assumption with
the multidimensional limit equilibrium analysis. The results show that boundary
conditions play a crucial role in the model performance and that the introduced
hydrological (preferential flow and soil hydraulic hysteresis) and geotechnical
components (multidimensional limit equilibrium analysis) significantly improve
predictive capabilities in the presented case study.

text: "A fully distributed hydrological analysis at scales significant for water
management for present-day, and\r\nprojected future climate conditions is presented
for a catchment in the Alps. We selected the upper Rhone\r\nbasin (Switzerland)
as a test case for understanding anthropogenic impacts including climate change
on\r\nwater resources and flood risk in the Alpine area. The upper Rhone basin
contains reservoirs, river diversions and irrigated areas offering the opportunity
to study the interaction between climate change effects\r\nand hydraulic infrastructure.
Anthropogenic disturbances of the flow regime were implemented in detail\r\nin
the hydrological analysis. We downscaled climate model realizations using a methodology
that\r\naccounts for the uncertainty in climate change projections related to
the stochastic variability of precipitation and air temperature. We showed how
climate change effects on streamflow propagate from high\r\nelevation headwater
catchments to the river in the main valley by analyzing changes in several hydrological
metrics and at various temporal scales across 297 control sections. Changes in
the natural hydrological regime imposed by the existing hydraulic infrastructure
are likely larger than climate change\r\nsignals expected by the middle of the
21st century in most of the river network. Despite a strong uncertainty induced
by stochastic climate variability, we identified an elevational dependence of
climate\r\nchange impacts with a severe reduction in streamflow due to the missing
contribution of water from\r\nice melt at high-elevation and a dampened effect
downstream. Reduced ice cover and ice melt are likely\r\nto have significant implications
for hydropower production. The impacts can emerge without any additional climate
warming. A decrease of August–September discharge and an increase of hourly and
daily\r\nmaximum flows appear as plausible projected change for the most part
of the catchment. However, it is\r\nunlikely that major changes in total runoff
for the entire upper Rhone basin will occur in the next four\r\ndecades."

text: 'While the importance of ecosystem functioning is undisputed in the context
of climate change and Earth system modeling, the role of short‐scale temporal
variability of hydrometeorological forcing (~1 h) on the related ecosystem processes
remains to be fully understood. Various impacts of meteorological forcing variability
on water and carbon fluxes across a range of scales are explored here using numerical
simulations. Synthetic meteorological drivers that highlight dynamic features
of the short temporal scale in series of precipitation, temperature, and radiation
are constructed. These drivers force a mechanistic ecohydrological model that
propagates information content into the dynamics of water and carbon fluxes for
an ensemble of representative ecosystems. The focus of the analysis is on a cross‐scale
effect of the short‐scale forcing variability on the modeled evapotranspiration
and ecosystem carbon assimilation. Interannual variability of water and carbon
fluxes is emphasized in the analysis. The main study inferences are summarized
as follows: (a) short‐scale variability of meteorological input does affect water
and carbon fluxes across a wide range of time scales, spanning from the hourly
to the annual and longer scales; (b) different ecosystems respond to the various
characteristics of the short‐scale variability of the climate forcing in various
ways, depending on dominant factors limiting system productivity; (c) whenever
short‐scale variability of meteorological forcing influences primarily fast processes
such as photosynthesis, its impact on the slow‐scale variability of water and
carbon fluxes is small; and (d) whenever short‐scale variability of the meteorological
forcing impacts slow processes such as movement and storage of water in the soil,
the effects of the variability can propagate to annual and longer time scales.'

text: 'The coarse‐grained spatial representation of many terrestrial ecosystem models
hampers the importance of local‐scale heterogeneities. To address this issue,
we combine a range of observations (forest inventories, eddy flux tower data,
and remote sensing products) and modeling approaches with contrasting degrees
of abstraction. The following models are selected: (i) Lund‐Potsdam‐Jena (LPJ),
a well‐established, area‐based, dynamic global vegetation model (DGVM); (ii) LPJ‐General
Ecosystem Simulator, a hybrid, individual‐based approach that additionally considers
plant population dynamics in greater detail; and (iii) distributed in space‐LPJ,
    a spatially explicit version of LPJ, operating at a fine spatial resolution (100 m × 100 m),
which uses an enhanced hydrological representation accounting for lateral connectivity
of surface and subsurface water fluxes. By comparing model simulations with a
multivariate data set available at the catchment scale, we argue that (i) local
environmental and topographic attributes that are often ignored or crudely represented
    in DGVM applications exert a strong control on terrestrial ecosystem response;
(ii) the assumption of steady state vegetation and soil carbon pools at the beginning
of simulation studies (e.g., under “current conditions”), as embedded in many
DGVM applications, is in contradiction with the current state of many forests
that are often out of equilibrium; and (iii) model evaluation against vegetation
carbon fluxes does not imply an accurate simulation of vegetation carbon stocks.
Having gained insights about the magnitude of aggregation‐induced biases due to
smoothing of spatial variability at the catchment scale, we discuss the implications
of our findings with respect to the global‐scale modeling studies of carbon cycle
and we illustrate alternative ways forward.'

text: Extreme precipitation is thought to increase with warming at rates similar
to or greater than the water vapour holding capacity of the air at ~ 7% °C−1,
the so-called Clausius–Clapeyron (CC) rate. We present an empirical study of the
variability in the rates of increase in precipitation intensity with air temperature
using 30 years of 10 min and 1 h data from 59 stations in Switzerland. The analysis
is conducted on storm events rather than fixed interval data, and divided into
storm type subsets based on the presence of lightning which is expected to indicate
convection. The average rates of increase in extremes (95th percentile) of mean
event intensity computed from 10 min data are 6.5% °C−1 (no-lightning events),
8.9% °C−1 (lightning events) and 10.7% °C−1 (all events combined). For peak 10
min intensities during an event the rates are 6.9% °C−1 (no-lightning events),
9.3% °C−1 (lightning events) and 13.0% °C−1 (all events combined). Mixing of the
two storm types exaggerates the relations to air temperature. Doubled CC rates
reported by other studies are an exception in our data set, even in convective
rain. The large spatial variability in scaling rates across Switzerland suggests
that both local (orographic) and regional effects limit moisture supply and availability
in Alpine environments, especially in mountain valleys. The estimated number of
convective events has increased across Switzerland in the last 30 years, with
30% of the stations showing statistically significant changes. The changes in
intense convective storms with higher temperatures may be relevant for hydrological
risk connected with those events in the future.

text: To prevent epidemics, insect societies have evolved collective disease defences
that are highly effective at curing exposed individuals and limiting disease transmission
to healthy group members. Grooming is an important sanitary behaviour—either performed
towards oneself (self-grooming) or towards others (allogrooming)—to remove infectious
agents from the body surface of exposed individuals, but at the risk of disease
contraction by the groomer. We use garden ants (Lasius neglectus) and the fungal
pathogen Metarhizium as a model system to study how pathogen presence affects
self-grooming and allogrooming between exposed and healthy individuals. We develop
an epidemiological SIS model to explore how experimentally observed grooming patterns
affect disease spread within the colony, thereby providing a direct link between
the expression and direction of sanitary behaviours, and their effects on colony-level
epidemiology. We find that fungus-exposed ants increase self-grooming, while simultaneously
decreasing allogrooming. This behavioural modulation seems universally adaptive
and is predicted to contain disease spread in a great variety of host–pathogen
systems. In contrast, allogrooming directed towards pathogen-exposed individuals
might both increase and decrease disease risk. Our model reveals that the effect
of allogrooming depends on the balance between pathogen infectiousness and efficiency
of social host defences, which are likely to vary across host–pathogen systems.
