text: "In many scientific experiments, the data annotating cost constraints the
pace\r\nfor testing novel hypotheses. Yet, modern machine learning pipelines offer
a\r\npromising solution—provided their predictions yield correct conclusions.
    We\r\nfocus on Prediction-Powered Causal Inferences (PPCI), i.e., estimating the\r\ntreatment
effect in an unlabeled target experiment, relying on training data with\r\nthe
same outcome annotated but potentially different treatment or effect modifiers.\r\nWe
first show that conditional calibration guarantees valid PPCI at population\r\nlevel.
Then, we introduce a sufficient representation constraint transferring validity\r\nacross
experiments, which we propose to enforce in practice in Deconfounded\r\nEmpirical
Risk Minimization, our new model-agnostic training objective. We\r\nvalidate our
method on synthetic and real-world scientific data, solving impossible\r\nproblem
instances for Empirical Risk Minimization even with standard invariance\r\nconstraints.
In particular, for the first time, we achieve valid causal inference\r\non a scientific
experiment with complex recording and no human annotations,\r\nfine-tuning a foundational
model on our similar annotated experiment."

text: "Neural models learn representations of high-dimensional data on low-dimensional\r\nmanifolds.
Multiple factors, including stochasticities in the training process, model\r\narchitectures,
and additional inductive biases, may induce different representations,\r\neven
when learning the same task on the same data. However, it has recently been\r\nshown
that when a latent structure is shared between distinct latent spaces, relative\r\ndistances
between representations can be preserved, up to distortions. Building\r\non this
idea, we demonstrate that exploiting the differential-geometric structure of\r\nlatent
spaces of neural models, it is possible to capture precisely the transformations\r\nbetween
representational spaces trained on similar data distributions. Specifically,\r\nwe
assume that distinct neural models parametrize approximately the same underlying
manifold, and introduce a representation based on the pullback metric\r\nthat
captures the intrinsic structure of the latent space, while scaling efficiently\r\nto
large models. We validate experimentally our method on model stitching and\r\nretrieval
tasks, covering autoencoders and vision foundation discriminative models,\r\nacross
diverse architectures, datasets, pretraining schemes and modalities. Code is\r\navailable

text: The circle method has been successfully used over the last century to study
rational points on hypersurfaces. More recently, a version of the method over
function fields, combined with spreading out techniques, has led to a range of
results about moduli spaces of rational curves on hypersurfaces. In this paper
a version of the circle method is implemented in the setting of the Grothendieck
ring of varieties. This allows us to approximate the classes of these moduli spaces
directly, without relying on point counting, and leads to a deeper understanding
    of their geometry.

text: The Aharonov–Casher theorem is a result on the number of the so-called zero
modes of a system described by the magnetic Pauli operator in R2. In this paper
we address the same question for the Dirac operator on a flat two-dimensional
manifold with boundary and Atiyah–Patodi–Singer boundary condition. More concretely
we are interested in the plane and a disc with a finite number of circular holes
cut out. We consider a smooth compactly supported magnetic field on the manifold
and an arbitrary magnetic field inside the holes.

  text: Voltage-gated CaV2.1 (P/Q-type) Ca2+ channels play a crucial role in regulating
neurotransmitter release, thus contributing to synaptic plasticity and to processes
such as learning and memory. Despite their recognized importance in neural function,
there is limited information on their potential involvement in neurodegenerative
conditions such as Alzheimer's disease (AD). Here, we aimed to explore the impact
of AD pathology on the density and nanoscale compartmentalization of CaV2.1 channels
in the hippocampus in association with GABAB receptors. Histoblotting experiments
showed that the density of CaV2.1 channel was significantly reduced in the hippocampus
of APP/PS1 mice in a laminar-dependent manner. CaV2.1 channel was enriched in
the active zone of the axon terminals and was present at a very low density over
the surface of dendritic tree of the CA1 pyramidal cells, as shown by quantitative
    SDS-digested freeze-fracture replica labelling (SDS-FRL). In APP/PS1 mice, the
density of CaV2.1 channel in the active zone was significantly reduced in the
strata radiatum and lacunosum-moleculare, while it remained unaltered in the stratum
oriens. The decline in Cav2.1 channel density was found to be associated with
a corresponding impairment in the GABAergic synaptic function, as evidenced by
electrophysiological experiments carried out in the hippocampus of APP/PS1 mice.
    Remarkably, double SDS-FRL showed a co-clustering of CaV2.1 channel and GABAB1
receptor in nanodomains (~40–50 nm) in wild type mice, while in APP/PS1 mice this
nanoarchitecture was absent. Together, these findings suggest that the AD pathology-induced
reduction in CaV2.1 channel density and CaV2.1-GABAB1 de-clustering may play a
role in the synaptic transmission alterations shown in the AD hippocampus. Therefore,
uncovering these layer-dependent changes in P/Q calcium currents associated with
AD pathology can benefit the development of future strategies for AD management.

text: In automated decision-making, it is desirable that outputs of decision-makers
be robust to slight perturbations in their inputs, a property that may be called
input-output robustness. Input-output robustness appears in various different
forms in the literature, such as robustness of AI models to adversarial or semantic
perturbations and individual fairness of AI models that make decisions about humans.
We propose runtime monitoring of input-output robustness of deployed, black-box
AI models, where the goal is to design monitors that would observe one long execution
sequence of the model, and would raise an alarm whenever it is detected that two
similar inputs from the past led to dissimilar outputs. This way, monitoring will
complement existing offline ''robustification'' approaches to increase the trustworthiness
of AI decision-makers. We show that the monitoring problem can be cast as the
fixed-radius nearest neighbor (FRNN) search problem, which, despite being well-studied,
lacks suitable online solutions. We present our tool Clemont, which offers a number
of lightweight monitors, some of which use upgraded online variants of existing
FRNN algorithms, and one uses a novel algorithm based on binary decision diagrams--a
data-structure commonly used in software and hardware verification. We have also
developed an efficient parallelization technique that can substantially cut down
the computation time of monitors for which the distance between input-output pairs
is measured using the L∞norm. Using standard benchmarks from the literature of
adversarial and semantic robustness and individual fairness, we perform a comparative
study of different monitors in Clemont, and demonstrate their effectiveness in
correctly detecting robustness violations at runtime.

text: Fairness in AI is traditionally studied as a static property evaluated once,
over a fixed dataset. However, real-world AI systems operate sequentially, with
outcomes and environments evolving over time. This paper proposes a framework
for analysing fairness as a runtime property. Using a minimal yet expressive model
based on sequences of coin tosses with possibly evolving biases, we study the
problems of monitoring and enforcing fairness expressed in either toss outcomes
or coin biases. Since there is no one-size-fits-all solution for either problem,
we provide a summary of monitoring and enforcement strategies, parametrised by
environment dynamics, prediction horizon, and confidence thresholds. For both
problems, we present general results under simple or minimal assumptions. We survey
existing solutions for the monitoring problem for Markovian and additive dynamics,
and existing solutions for the enforcement problem in static settings with known
    dynamics.

text: Differentially private gradient descent (DP-GD) is a popular algorithm to
train deep learning models with provable guarantees on the privacy of the training
data. In the last decade, the problem of understanding its performance cost with
respect to standard GD has received remarkable attention from the research community,
which formally derived upper bounds on the excess population risk RP in different
learning settings. However, existing bounds typically degrade with over-parameterization,
i.e., as the number of parameters p gets larger than the number of training
samples n -- a regime which is ubiquitous in current deep-learning practice.
As a result, the lack of theoretical insights leaves practitioners without clear
guidance, leading some to reduce the effective number of trainable parameters
to improve performance, while others use larger models to achieve better results
through scale. In this work, we show that in the popular random features model
with quadratic loss, for any sufficiently large p , privacy can be obtained for
free, i.e., |RP|=o(1) , not only when the privacy parameter ε has constant
order, but also in the strongly private setting ε=o(1) . This challenges the
common wisdom that over-parameterization inherently hinders performance in private
    learning.

text: Learning models have been shown to rely on spurious correlations between non-predictive
features and the associated labels in the training data, with negative implications
on robustness, bias and fairness. In this work, we provide a statistical characterization
of this phenomenon for high-dimensional regression, when the data contains a predictive
core feature x and a spurious feature y. Specifically, we quantify the amount
of spurious correlations C learned via linear regression, in terms of the data
covariance and the strength λ of the ridge regularization. As a consequence, we
first capture the simplicity of y through the spectrum of its covariance, and
its correlation with x through the Schur complement of the full data covariance.
Next, we prove a trade-off between C and the in-distribution test loss L, by showing
that the value of λ that minimizes L lies in an interval where C is increasing.
Finally, we investigate the effects of over-parameterization via the random features
model, by showing its equivalence to regularized linear regression. Our theoretical
results are supported by numerical experiments on Gaussian, Color-MNIST, and CIFAR-10
    datasets.

text: The Huntingtin protein (HTT), named for its role in Huntington’s disease,
has been best understood as a scaffolding protein that promotes vesicle transport
by molecular motors along microtubules. Here, we show that HTT also interacts
with the actin cytoskeleton, and its loss of function disturbs the morphology
and function of the axonal growth cone. We demonstrate that HTT organizes F-actin
into bundles. Cryo–electron tomography (cryo-ET) and subtomogram averaging (STA)
structural analyses reveal that HTT’s N-terminal HEAT and Bridge domains wrap
around F-actin, while the C-terminal HEAT domain is displaced; furthermore, HTT
dimerizes via the N-HEAT domain to bridge parallel actin filaments separated by
~20 nanometers. Our study provides the structural basis for understanding how
HTT interacts with and organizes the actin cytoskeleton.

text: We report relaxation oscillations in a one-dimensional array of Josephson
junctions, wherein the array dynamically switches between low-current and high-current
states. The oscillations are current-voltage dual to those ordinarily observed
in single junctions. The current-voltage dual circuit quantitatively accounts
for temporal dynamics of the array, including the dependence on biasing conditions.
Injection locking of the oscillations results in well-developed current plateaux.
A thermal model explains the self-consistent reduction of the superconducting
gap due to overheating of the array in the high-current state. Our work suggests
that overheating determines the switching from the high-current state to the low-current
    state.

text: Sex-linked and autosomal loci experience different selective pressures and
evolutionary dynamics. X (or Z) chromosomes are often hemizygous in males (or
females), as Y (or W) chromosomes often degenerate. Such hemizygous regions can
be under greater efficacy of selection, as recessive mutations are immediately
exposed to selection in the heterogametic sex leading to faster adaptation and
faster divergence on the X chromosome (the so-called Faster-X or Faster-Z effect).
However, in young nonrecombining regions, Y/W chromosomes often have many functional
genes, and many X/Z-linked loci are therefore diploid. The sheltering of recessive
mutations on the X/Z by the Y/W homolog is expected to drive slower adaptation
for diploid X/Z loci, i.e. a reduction in the efficacy of selection. While the
Faster-X effect has been studied extensively, much less is known empirically about
the evolutionary dynamics of diploid X or Z chromosomes. Here, we took advantage
of published population genomic data in the female-heterogametic human parasite
Schistosoma japonicum to characterize the gene content and diversity levels of
the diploid and hemizygous regions of the Z chromosome. We used different metrics
of selective pressures acting on genes to test for differences in the efficacy
of selection in hemizygous and diploid Z regions, relative to autosomes. We found
consistent patterns suggesting reduced Ne, and reduced efficacy of purifying selection,
on both hemizygous and diploid Z regions. Moreover, relaxed selection was particularly
pronounced for female-biased genes on the diploid Z, as predicted by recent theoretical
    work.

text: Using JWST Near Infrared Camera (NIRCam) images of the globular cluster 47,Tucanæ,
(or NGC,104), taken at two epochs just 7 months apart, we derived proper-motion
membership down to F322W2 ∼ 27. We identified an intriguing feature at the very
    low-mass end of the main sequence, around ∼ 0.08,M_⋅, at magnitudes F322W2 ∼ 24
and m_ F150W2 ∼ 25. This feature, dubbed 'kink', is characterized by a prominent
discontinuity in the slope of the main sequence. A similar discontinuity is seen
in theoretical isochrones with oxygen-poor chemistries, related to the rapid onset
of absorption. We therefore hypothesize that the cluster hosts disproportionately
more oxygen-poor stars near the bottom of the main sequence compared to the upper
main sequence and the red giant branch. Our results show no strong or conclusive
evidence of a rise in the brown dwarf luminosity function at faint magnitudes,
in contrast to previous findings likely affected by faint red background galaxies.
In our analysis, we accounted for this contamination by using proper motion membership.
acknowledgement: We dedicate this paper to the memory of our colleague Prof. Harvey
  Richer (⋆ April 1944 —† 13 November 2023), a highly accomplished astronomer and
expert in stellar populations and in particular within globular clusters, who passed
away during this project. Harvey grew up in Montreal and was at least the second
star man to graduate from his high school, having been preceded by William Shatner
by more than a decade. He worked at the University of British Columbia for most
of his career, and his focus was the late stages of stellar evolution, in particular
carbon stars and white dwarfs. We thank the referee for his valuable suggestions
and comments, which helped improve the paper, as well as for his prompt revision.

text: A major obstacle to predictive understanding of evolution stems from the complexity
of biological systems, which prevents detailed characterization of key evolutionary
properties. Here, we highlight some of the major sources of complexity that arise
when relating molecular mechanisms to their evolutionary consequences and ask
whether accounting for every mechanistic detail is important to accurately predict
evolutionary outcomes. To do this, we developed a mechanistic model of a bacterial
promoter regulated by 2 proteins, allowing us to connect any promoter genotype
to 6 phenotypes that capture the dynamics of gene expression following an environmental
switch. Accounting for the mechanisms that govern how this system works enabled
us to provide an in-depth picture of how regulated bacterial promoters might evolve.
More importantly, we used the model to explore which factors that contribute to
the complexity of this system are essential for understanding its evolution, and
which can be simplified without information loss. We found that several key evolutionary
properties—the distribution of phenotypic and fitness effects of mutations, the
evolutionary trajectories during selection for regulation—can be accurately captured
without accounting for all, or even most, parameters of the system. Our findings
point to the need for a mechanistic approach to studying evolution, as it enables
tackling biological complexity and in doing so improves the ability to predict
    evolutionary outcomes.

text: The response of clouds and moist-convective processes to heat loss to space
by long-wave radiative cooling is an important feedback in the Earth's atmosphere.
It is known that moist convection increases roughly in equilibrium with radiative
cooling, an assumption often made in simplified models of the tropical atmosphere.
In this study, we use an idealised two-dimensional model of the atmosphere introduced
by Vallis et. al. and incorporate a bulk-cooling term, which is an idealisation
of radiative cooling in the atmosphere. We comment briefly on the static stability
of the system to dry and moist convection and characteris its moist convective
response to changes in the bulk cooling. We find that, while the clear-sky regions
of the model respond directly to the change in the cooling term, the regions dominated
by moist convective plumes are insensitive to changes in cooling. Similar to previous
findings from cloud-resolving models, we too find in our idealised setting that
the majority of the increase in convection occurs via an increase in the areal
coverage of convection, rather than its intensity. We argue that these small-scale
convective processes are an upper bound on how quickly convective intensity can
change to stay in equilibrium with radiative cooling.

text: 'Modern machine learning tasks often require considering not just one but
multiple objectives. For example, besides the prediction quality, this could be
the efficiency, robustness or fairness of the learned models, or any of their
combinations. Multi-objective learning offers a natural framework for handling
such problems without having to commit to early trade-offs. Surprisingly, statistical
learning theory so far offers almost no insight into the generalization properties
of multi-objective learning. In this work, we make first steps to fill this gap:
We establish foundational generalization bounds for the multi-objective setting
as well as generalization and excess bounds for learning with scalarizations.
We also provide the first theoretical analysis of the relation between the Pareto-optimal
sets of the true objectives and the Pareto-optimal sets of their empirical approximations
from training data. In particular, we show a surprising asymmetry: All Pareto-optimal
solutions can be approximated by empirically Pareto-optimal ones, but not vice
    versa.'

text: The importance of physical forces in the morphogenesis, homeostatic function,
and pathological dysfunction of multicellular tissues is being increasingly characterized,
both theoretically and experimentally. Analogies between biological systems and
inert materials such as foams, gels, and liquid crystals have provided striking
insights into the core design principles underlying multicellular organization.
However, these connections can seem surprising given that a key feature of multicellular
systems is their ability to constantly consume energy, providing an active origin
for the forces that they produce. Key emerging questions are, therefore, to understand
whether and how this activity grants tissues novel properties that do not have
counterparts in classical materials, as well as their consequences for biological
function. Here, we review recent discoveries at the intersection of active matter
and tissue biology, with an emphasis on how modeling and experiments can be combined
to understand the dynamics of multicellular systems. These approaches suggest
that a number of key biological tissue-scale phenomena, such as morphogenetic
shape changes, collective migration, or fate decisions, share unifying design
principles that can be described by physical models of tissue active matter.

text: 'Super-resolution methods provide far better spatial resolution than the optical
diffraction limit of about half the wavelength of light (∼200-300 nm). Nevertheless,
they have yet to attain widespread use in plants, largely due to plants’ challenging
optical properties. Expansion microscopy improves effective resolution by isotropically
increasing the physical distances between sample structures while preserving relative
spatial arrangements and clearing the sample. However, its application to plants
has been hindered by the rigid, mechanically cohesive structure of plant tissues.
Here, we report on whole-mount expansion microscopy of thale cress (Arabidopsis
thaliana) root tissues (PlantEx), achieving a four-fold resolution increase over
conventional microscopy. Our results highlight the microtubule cytoskeleton organization
and interaction between molecularly defined cellular constituents. Combining PlantEx
with stimulated emission depletion (STED) microscopy, we increase nanoscale resolution
and visualize the complex organization of subcellular organelles from intact tissues
by example of the densely packed COPI-coated vesicles associated with the Golgi
apparatus and put these into a cellular structural context. Our results show that
expansion microscopy can be applied to increase effective imaging resolution in
    Arabidopsis root specimens. '

text: Human T cell leukemia virus type 1 (HTLV-1) immature particles differ in morphology
from other retroviruses, suggesting a distinct way of assembly. Here we report
the results of cryo-electron tomography studies of HTLV-1 virus-like particles
assembled in vitro, as well as derived from cells. This work shows that HTLV-1
uses a distinct mechanism of Gag–Gag interactions to form the immature viral lattice.
Analysis of high-resolution structural information from immature capsid (CA) tubular
arrays reveals that the primary stabilizing component in HTLV-1 is the N-terminal
domain of CA. Mutagenesis analysis supports this observation. This distinguishes
HTLV-1 from other retroviruses, in which the stabilization is provided primarily
by the C-terminal domain of CA. These results provide structural details of the
quaternary arrangement of Gag for an immature deltaretrovirus and this helps explain
why HTLV-1 particles are morphologically distinct.

text: Causal representation learning aims at recovering latent causal variables
from high-dimensional observations to solve causal downstream tasks, such as predicting
the effect of new interventions or more robust classification. A plethora of methods
have been developed, each tackling carefully crafted problem settings that lead
to different types of identifiability. The folklore is that these different settings
are important, as they are often linked to different rungs of Pearl's causal hierarchy,
although not all neatly fit. Our main contribution is to show that many existing
causal representation learning approaches methodologically align the representation
to known data symmetries. Identification of the variables is guided by equivalence
classes across different "data pockets" that are not necessarily causal. This
result suggests important implications, allowing us to unify many existing approaches
in a single method that can mix and match different assumptions, including non-causal
ones, based on the invariances relevant to our application. It also significantly
benefits applicability, which we demonstrate by improving treatment effect estimation
on real-world high-dimensional ecological data. Overall, this paper clarifies
the role of causality assumptions in the discovery of causal variables and shifts
the focus to preserving data symmetries.
